Journal ArticleDOI
A method and server for predicting damaging missense mutations.
Ivan Adzhubei,Steffen Schmidt,Leonid Peshkin,Vasily Ramensky,Anna Gerasimova,Peer Bork,Alexey S. Kondrashov,Shamil R. Sunyaev +7 more
TL;DR: A new method and the corresponding software tool, PolyPhen-2, which is different from the early tool polyPhen1 in the set of predictive features, alignment pipeline, and the method of classification is presented and performance, as presented by its receiver operating characteristic curves, was consistently superior.
Journal ArticleDOI
Deinococcus geothermalis: The Pool of Extreme Radiation Resistance Genes Shrinks
Kira S. Makarova,Marina V. Omelchenko,Elena K. Gaidamakova,Vera Y. Matrosova,Alexander Vasilenko,Min Zhai,Alla Lapidus,Alex Copeland,Edwin Kim,Miriam Land,Konstantinos Mavromatis,Samuel Pitluck,Paul G. Richardson,Chris Detter,Thomas Brettin,Elizabeth Saunders,Barry Lai,Bruce Ravel,Kenneth M. Kemner,Yuri I. Wolf,Alexander V. Sorokin,Anna Gerasimova,Mikhail S. Gelfand,James K. Fredrickson,Eugene V. Koonin,Michael J. Daly +25 more
TL;DR: The Deinococcus radiodurans was the first member of this group whose genome was completely sequenced, and a comparative analysis of the two species was performed in this paper.
Journal ArticleDOI
Memory T Cells in Latent Mycobacterium tuberculosis Infection Are Directed against Three Antigenic Islands and Largely Contained in a CXCR3+CCR6+ Th1 Subset
Cecilia S. Lindestam Arlehamn,Anna Gerasimova,Federico Mele,Ryan Henderson,Justine Swann,Jason A. Greenbaum,Yohan Kim,John Sidney,Eddie A. James,Randy Taplitz,Denise M. McKinney,William W. Kwok,Howard M. Grey,Federica Sallusto,Bjoern Peters,Alessandro Sette +15 more
TL;DR: The results underline the power of a truly unbiased, genome-wide, analysis of CD4 MTB recognition based on the combined use of epitope predictions, high throughput ELISPOT, and T cell libraries using PBMCs from individuals latently infected with MTB.
Journal ArticleDOI
Epigenomic analysis of primary human T cells reveals enhancers associated with TH2 memory cell differentiation and asthma susceptibility
Grégory Seumois,Lukas Chavez,Anna Gerasimova,Matthias Lienhard,Nada Omran,Lukas Kalinke,Maria Vedanayagam,Asha Purnima V Ganesan,Ashu Chawla,Ratko Djukanovic,K. Mark Ansel,Bjoern Peters,Anjana Rao,Pandurangan Vijayanand +13 more
TL;DR: The results establish the feasibility and utility of enhancer profiling in well-defined populations of specialized cell types involved in disease pathogenesis and identify enhancers with known and potential roles in the normal differentiation of human TH1 cells and TH2 cells.
Journal ArticleDOI
A Gibbs sampler for identification of symmetrically structured, spaced DNA motifs with improved estimation of the signal length
Alexander V. Favorov,Mikhail S. Gelfand,Anna Gerasimova,Dmitry A. Ravcheev,Andrey A. Mironov,Vsevolod J. Makeev +5 more
TL;DR: A modification of the Gibbs sampling motif extraction algorithm, SeSiMCMC (Sequence Similarities by Markov Chain Monte Carlo), which finds structured motifs of these types, as well as non-structured motifs, in a set of unaligned DNA sequences and it is demonstrated that accounting for a symmetric motif structure allows the algorithm to identify weak motifs more accurately.
