Genome-wide association study of 107 phenotypes in Arabidopsis thaliana inbred lines
Susanna Atwell,Yu S. Huang,Bjarni J. Vilhjálmsson,Glenda Willems,Matthew W. Horton,Yan Li,Dazhe Meng,Alexander Platt,Aaron M. Tarone,Tina T. Hu,Rong Jiang,N. Wayan Muliyati,Xu Zhang,Muhammad Ali Amer,Ivan Baxter,Benjamin Brachi,Joanne Chory,Joanne Chory,Caroline Dean,Marilyne Debieu,Juliette de Meaux,Joseph R. Ecker,Nathalie Faure,Joel M. Kniskern,Jonathan D. G. Jones,Todd P. Michael,Adnane Nemri,Fabrice Roux,Fabrice Roux,David E. Salt,Chunlao Tang,Marco Todesco,M. Brian Traw,Detlef Weigel,Paul Marjoram,Justin O. Borevitz,Joy Bergelson,Magnus Nordborg +37 more
TL;DR: This study demonstrates the feasibility of GWA studies in A. thaliana and suggests that the approach will be appropriate for many other organisms, particularly when inbred lines are available.
Journal ArticleDOI
An Arabidopsis Example of Association Mapping in Structured Samples
Keyan Zhao,Maria José Aranzana,Sung K. Kim,Clare Lister,Chikako Shindo,Chunlao Tang,Christopher Toomajian,Honggang Zheng,Caroline Dean,Paul Marjoram,Magnus Nordborg +10 more
TL;DR: By combining the association results with results from linkage mapping in F2 crosses, this study identifies one previously known true positive and several promising new associations, but also demonstrates the existence of both false positives and false negatives.
Journal ArticleDOI
Genome-Wide Association Mapping in Arabidopsis Identifies Previously Known Flowering Time and Pathogen Resistance Genes
Maria José Aranzana,Sung K. Kim,Keyan Zhao,E. G. Bakker,Matthew W. Horton,Katrin Jakob,Clare Lister,John Molitor,Chikako Shindo,Chunlao Tang,Christopher Toomajian,Brian Traw,Honggang Zheng,Joy Bergelson,Caroline Dean,Paul Marjoram,Magnus Nordborg +16 more
TL;DR: The feasibility of genome-wide association mapping in A. thaliana was tested by searching for associations with flowering time and pathogen resistance in a sample of 95 accessions for which genome- wide polymorphism data were available, and known major genes were identified for all phenotypes tested.
Journal ArticleDOI
The Evolution of Selfing in Arabidopsis thaliana
Chunlao Tang,Christopher Toomajian,Sue Sherman-Broyles,Vincent Plagnol,Ya-Long Guo,Tina T. Hu,Richard M. Clark,June B. Nasrallah,Detlef Weigel,Magnus Nordborg +9 more
TL;DR: It is found that the S locus of A. thaliana harbored considerable diversity, which is an apparent remnant of polymorphism in the outcrossing ancestor, suggesting that selfing most likely evolved roughly a million years ago or more.
Journal ArticleDOI
A nonparametric test reveals selection for rapid flowering in the Arabidopsis genome.
Christopher Toomajian,Tina T. Hu,Maria José Aranzana,Clare Lister,Chunlao Tang,Honggang Zheng,Keyan Zhao,Peter Calabrese,Caroline Dean,Magnus Nordborg +9 more
TL;DR: It is demonstrated that selection has acted to increase the frequency of early-flowering alleles at the vernalization requirement locus FRIGIDA, and a novel test statistic based on haplotype sharing is introduced that embraces the problem of population structure, and so should be widely applicable.
