Journal ArticleDOI
The complete genome, comparative and functional analysis of Stenotrophomonas maltophilia reveals an organism heavily shielded by drug resistance determinants.
Lisa Crossman,Virginia C. Gould,J. Maxwell Dow,Georgios S. Vernikos,Aki Okazaki,Mohammed Sebaihia,David L. Saunders,Claire Arrowsmith,Tim Carver,Nicholas S. Peters,Ellen Adlem,Arnaud Kerhornou,Angela Lord,Lee Murphy,Katharine Seeger,R. Squares,Simon Rutter,Michael A. Quail,Mari Adele Rajandream,David Harris,Carol Churcher,Stephen D. Bentley,Julian Parkhill,Nicholas R. Thomson,Matthew B. Avison +24 more
TL;DR: The panoply of antimicrobial drug resistance genes and mobile genetic elements found suggests that the organism can act as a reservoir of antimacterial drug resistance determinants in a clinical environment, which is an issue of considerable concern.
Journal ArticleDOI
Genomic and genetic analyses of diversity and plant interactions of Pseudomonas fluorescens
Mark W. Silby,Ana Cerdeño-Tárraga,Georgios S. Vernikos,Stephen R. Giddens,Robert W. Jackson,Robert W. Jackson,Gail M. Preston,Xue-Xian Zhang,Christina D. Moon,Christina D. Moon,Stefanie M. Gehrig,Scott A. C. Godfrey,Scott A. C. Godfrey,Christopher Knight,Christopher Knight,Jacob G. Malone,Jacob G. Malone,Zena Robinson,Andrew J. Spiers,Andrew J. Spiers,Simon R. Harris,Gregory L. Challis,Alice M. Yaxley,David Harris,Kathy Seeger,Lee Murphy,Simon Rutter,Rob Squares,Michael A. Quail,Elizabeth Saunders,Konstantinos Mavromatis,Thomas Brettin,Stephen D. Bentley,Joanne Hothersall,Elton R. Stephens,Christopher M. Thomas,Julian Parkhill,Stuart B. Levy,Paul B. Rainey,Nicholas R. Thomson +39 more
TL;DR: A functional genomic in vivo expression technology (IVET) screen provided insight into genes used by P. fluorescens in its natural environment and an improved understanding of the ecological significance of diversity within this species.
Journal ArticleDOI
Comparative genome analysis of Salmonella Enteritidis PT4 and Salmonella Gallinarum 287/91 provides insights into evolutionary and host adaptation pathways.
Nicholas R. Thomson,Debra J. Clayton,Daniel Windhorst,Georgios S. Vernikos,Susanne Davidson,Carol Churcher,Michael A. Quail,Mark P. Stevens,Michael Jones,Michael Watson,Andy Barron,Abigail N. Layton,Derek Pickard,Robert A. Kingsley,Alex Bignell,Louise Clark,Barbara Harris,Doug Ormond,Zahra Abdellah,Karen Brooks,Inna Cherevach,Tracey Chillingworth,John Woodward,Halina Norberczak,Angela Lord,Claire Arrowsmith,Kay Jagels,Sharon Moule,Karen Mungall,Mandy Sanders,Sally Whitehead,José A. Chabalgoity,Duncan J. Maskell,Tom J. Humphrey,Mark Roberts,Paul A. Barrow,Gordon Dougan,Julian Parkhill +37 more
TL;DR: Genome comparisons between these and other Salmonella isolates indicate that S. Gallinarum 287/91 is a recently evolved descendent of S. Enteritidis, and it is proposed that experimental analysis in chickens and mice could provide an experimentally tractable route toward unraveling the genetic basis of host adaptation in S. enterica.
Journal ArticleDOI
Interpolated variable order motifs for identification of horizontally acquired DNA: revisiting the Salmonella pathogenicity islands
TL;DR: It is shown that the IVOMs outperform state-of-the-art low and high order motif methods predicting not only the already characterized Salmonella Pathogenicity Islands but also three novel SPIs and other HGT events.
Journal ArticleDOI
Salmonella bongori provides insights into the evolution of the salmonellae
Maria Fookes,Gunnar N. Schroeder,Gemma C. Langridge,Carlos J. Blondel,Caterina Mammina,Thomas R. Connor,Helena M. B. Seth-Smith,Georgios S. Vernikos,Keith S. Robinson,Mandy Sanders,Nicola K. Petty,Robert A. Kingsley,Andreas J. Bäumler,Sean Paul Nuccio,Inés Contreras,Carlos A. Santiviago,Duncan J. Maskell,Paul A. Barrow,Tom J. Humphrey,Antonino Nastasi,Mark Roberts,Gad Frankel,Julian Parkhill,Gordon Dougan,Nicholas R. Thomson +24 more
TL;DR: This work suggests that S. bongori has inherited the ancestral Salmonella virulence gene set, but has adapted by incorporating virulence determinants that resemble those employed by EPEC.
