Journal ArticleDOI

BLAST+: architecture and applications.

TL;DR: The new BLAST command-line applications, compared to the current BLAST tools, demonstrate substantial speed improvements for long queries as well as chromosome length database sequences.
Journal ArticleDOI

COBALT: constraint-based alignment tool for multiple protein sequences

TL;DR: It is shown that using constraints derived from the conserved domain database (CDD) and PROSITE protein-motif database improves COBALT's alignment quality and has reasonable runtime performance and alignment accuracy comparable to or exceeding that of other tools for a broad range of problems.
Journal ArticleDOI

Improved BLAST searches using longer words for protein seeding

TL;DR: An improved trade-off between running time and retrieval accuracy is demonstrated, controlled by the score threshold used for short word matches, while achieving ROC scores similar to those obtained with current default parameters.
