Abstract: Utilizing the whole genomic variation of complex traits to predict the yet-to-be observed phenotypes or unobserved genetic values via whole genome prediction (WGP) and to infer the underlying genetic architecture via genome wide association study (GWAS) is an interesting and fast developing area in the context of human disease studies as well as in animal and plant breeding. Though thousands of significant loci for several species were detected via GWAS in the past decade, they were not used directly to improve WGP due to lack of proper models. Here, we propose a generalized way of building trait-specific genomic relationship matrices which can exploit GWAS results in WGP via a best linear unbiased prediction (BLUP) model for which we suggest the name BLUP|GA. Results from two illustrative examples show that using already existing GWAS results from public databases in BLUP|GA improved the accuracy of WGP for two out of the three model traits in a dairy cattle data set, and for nine out of the 11 traits in a rice diversity data set, compared to the reference methods GBLUP and BayesB. While BLUP|GA outperforms BayesB, its required computing time is comparable to GBLUP. Further simulation results suggest that accounting for publicly available GWAS results is potentially more useful for WGP utilizing smaller data sets and/or traits of low heritability, depending on the genetic architecture of the trait under consideration. To our knowledge, this is the first study incorporating public GWAS results formally into the standard GBLUP model and we think that the BLUP|GA approach deserves further investigations in animal breeding, plant breeding as well as human genetics.

Abstract: The colors of photonic crystals are based on their periodic crystalline structure. They show clear advantages over conventional chromophores for many applications, mainly due to their anti-photobleaching and responsiveness to stimuli. More specifically, combining colloidal photonic crystals and invisible patterns is important in steganography and watermarking for anticounterfeiting applications. Here a convenient way to imprint robust invisible patterns in colloidal crystals of hollow silica spheres is presented. While these patterns remain invisible under static environmental humidity, even up to near 100% relative humidity, they are unveiled immediately (≈100 ms) and fully reversibly by dynamic humid flow, e.g., human breath. They reveal themselves due to the extreme wettability of the patterned (etched) regions, as confirmed by contact angle measurements. The liquid surface tension threshold to induce wetting (revealing the imprinted invisible images) is evaluated by thermodynamic predictions and subsequently verified by exposure to various vapors with different surface tension. The color of the patterned regions is furthermore independently tuned by vapors with different refractive indices. Such a system can play a key role in applications such as anticounterfeiting, identification, and vapor sensing.

Abstract: An optical antenna forms the subwavelength bridge between free space optical radiation and localized electromagnetic energy. Its localized electromagnetic modes strongly depend on its geometry and material composition. Here, we present the design and experimental realization of a novel V-shaped all-dielectric antenna based on high-index amorphous silicon with a strong magnetic dipole resonance in the visible range. As a result, it exhibits extraordinary bidirectional scattering into diametrically opposite directions. The scattering direction is effectively controlled by the incident wavelength, rendering the antenna a passive bidirectional wavelength router. A detailed multipole decomposition analysis reveals that the excitation and abrupt phase change of an out-of-plane polarized magnetic dipole and an in-plane electric quadrupole are essential for the directivity switching. Abstract: In nanoplasmonic sensing, the bulk refractive index sensitivity is often used as a metric for performance evaluation. However, for biosensing applications, which involve molecular binding events, only the refractive index in a confined region close to the metal surface is altered. The correlation between the bulk and the surface sensitivity strongly depends on the nanostructure geometry, especially in strongly coupled systems. In this paper, we thoroughly investigate the surface sensing performance of diffractively coupled plasmonic crystals using the atomic layer deposition of conformal Al2O3 layers with well-defined thickness and refractive index. It is demonstrated that the surface sensing capacity cannot be fully described by the bulk sensitivity. It not only shows opposite dependence on the coupling strength compared to the bulk sensitivity, but also the bulk sensitivity cannot reflect the fact that the surface sensitivity could be different in different thickness ranges on the metal surface. Abstract: So far in this course we have dealt entirely with the evolution of characters that are controlled by simple Mendelian inheritance at a single locus. There are notes on the course website about gametic disequilibrium and how allele frequencies change at two loci simultaneously, but we didn’t discuss them. In every example we’ve considered we’ve imagined that we could understand something about evolution by examining the evolution of a single gene. That’s the domain of classical population genetics. Abstract: We present the science and technology roadmap for graphene, related two-dimensional crystals, and hybrid systems, targeting an evolution in technology, that might lead to impacts and benefits reaching into most areas of society. This roadmap was developed within the framework of the European Graphene Flagship and outlines the main targets and research areas as best understood at the start of this ambitious project. We provide an overview of the key aspects of graphene and related materials (GRMs), ranging from fundamental research challenges to a variety of applications in a large number of sectors, highlighting the steps necessary to take GRMs from a state of raw potential to a point where they might revolutionize multiple industries. We also define an extensive list of acronyms in an effort to standardize the nomenclature in this emerging field.
