ff14SB: Improving the Accuracy of Protein Side Chain and Backbone Parameters from ff99SB
James Maier,Carmenza Martinez,Koushik Kasavajhala,Lauren Wickstrom,Kevin Hauser,Carlos Simmerling +5 more
TL;DR: Together, these backbone and side chain modifications (hereafter called ff14SB) not only better reproduced their benchmarks, but also improved secondary structure content in small peptides and reproduction of NMR χ1 scalar coupling measurements for proteins in solution.
Journal ArticleDOI
Shifting mutational constraints in the SARS-CoV-2 receptor-binding domain during viral evolution
Tyler N. Starr,Allison J. Greaney,William W. Hannon,Andrea N. Loes,Kevin Hauser,Josh Dillen,Elena Ferri,A. G. Farrell,Bernadeta Dadonaite,Matthew McCallum,Kenneth A. Matreyek,Davide Corti,David Veesler,Gyorgy Snell,Jesse D. Bloom +14 more
TL;DR: Deep mutational scans were performed to measure the effects on ACE2 binding of all single amino-acid mutations in the Wuhan-Hu-1, Alpha, Beta, Delta, and Eta variant RBDs to shed light on RBD sequence-function relationships and facilitate interpretation of ongoing SARS-CoV-2 evolution.
Journal ArticleDOI
Imprinted antibody responses against SARS-CoV-2 Omicron sublineages
Young-Jun Park,Dora Pinto,Alexandra C. Walls,Zhuoming Li,Anna De Marco,Fabio Benigni,Fabrizia Zatta,Chiara Silacci-Fregni,Jessica Bassi,Kaitlin R. Sprouse,Amin Addetia,John E. J. Whelan,Antonio Lanzavecchia,Herbert W. Virgin,Luca Piccoli,Helen Y. Chu,Matteo Samuele Pizzuto,Davide Corti,David Veesler +51 more
TL;DR: It is shown that hybrid immunity or vaccine boosters result in potent plasma neutralizing activity against Omicron BA.1 and BA.2 and that breakthrough infections, but not vaccination-only, induceneutralizing activity in the nasal mucosa.

TL;DR: It is shown that hybrid immunity or vaccine boosters elicit plasma neutralizing activity against Omicron BA.4/5 and that breakthrough infections, but not vaccination-only, induceneutralizing activity in the nasal mucosa.
Journal ArticleDOI
Multiscale effects of heating and cooling on genes and gene networks
TL;DR: It is discovered that nonoptimal temperatures induce a cell fate choice between stress resistance and growth arrest, which creates dramatic gene expression bimodality in isogenic cell populations, as arrest abolishes gene expression.
