The Galaxy platform for accessible, reproducible and collaborative biomedical analyses: 2018 update
Enis Afgan,Dannon Baker,Bérénice Batut,Marius van den Beek,Dave Bouvier,Martin Čech,John Chilton,Dave Clements,Nate Coraor,Björn Grüning,Aysam Guerler,Jennifer Hillman-Jackson,Saskia Hiltemann,Vahid Jalili,Helena Rasche,Nicola Soranzo,Jeremy Goecks,James Taylor,Anton Nekrutenko,Daniel Blankenberg +19 more
TL;DR: Improvements to Galaxy's core framework, user interface, tools, and training materials enable Galaxy to be used for analyzing tens of thousands of datasets, and >5500 tools are now available from the Galaxy ToolShed.

The Galaxy platform for accessible, reproducible and collaborative biomedical analyses: 2016 update
Enis Afgan,Dannon Baker,Marius van den Beek,Daniel Blankenberg,Dave Bouvier,Martin Čech,John Chilton,Dave Clements,Nate Coraor,Carl Eberhard,Björn Grüning,Aysam Guerler,Jennifer Hillman-Jackson,Gregory Von Kuster,Eric Rasche,Nicola Soranzo,Nitesh Turaga,James Taylor,Anton Nekrutenko,Jeremy Goecks +19 more
TL;DR: Galaxy seeks to make data-intensive research more accessible, transparent and reproducible by providing a Web-based environment in which users can perform computational analyses and have all of the details automatically tracked for later inspection, publication, or reuse.
Journal ArticleDOI
Practical Computational Reproducibility in the Life Sciences.
Björn Grüning,John Chilton,Johannes Köster,Ryan K. Dale,Nicola Soranzo,Marius van den Beek,Jeremy Goecks,Rolf Backofen,Anton Nekrutenko,James W. Taylor +9 more
TL;DR: This suite combines three well-tested components-a system for building highly portable packages of bioinformatics software, containerization and virtualization technologies for isolating reusable execution environments for these packages, and workflow systems that automatically orchestrate the composition of these packages for entire pipelines-to achieve an unprecedented level of computational reproducibility.
Journal ArticleDOI
Paramutation in Drosophila Requires Both Nuclear and Cytoplasmic Actors of the piRNA Pathway and Induces Cis-spreading of piRNA Production.
Catherine Hermant,Catherine Hermant,Antoine Boivin,Antoine Boivin,Laure Teysset,Laure Teysset,Valérie Delmarre,Valérie Delmarre,Amna Asif-Laidin,Amna Asif-Laidin,Marius van den Beek,Marius van den Beek,Christophe Antoniewski,Christophe Antoniewski,Stéphane Ronsseray,Stéphane Ronsseray +15 more
TL;DR: It is shown that, in Drosophila melanogaster, a cluster of tandemly repeated P-lacZ-white transgenes can be activated for piRNA production by maternal inheritance of a cytoplasm containing homologous piRNAs, and that maternally inherited transgenic small RNAs can also impact transgene expression in the soma.
Book ChapterDOI
Identification of viral suppressors of RNAi by a reporter assay in Drosophila S2 cell culture.
TL;DR: This chapter describes a detailed protocol for an RNAi reporter assay in Drosophila S2 cells for the identification of VSR activity and describes the implications of this finding for antiviral immunity in insects.
