Journal ArticleDOI
An atlas of active enhancers across human cell types and tissues
Robin Andersson,Claudia Gebhard,Irene Miguel-Escalada,Ilka Hoof,Jette Bornholdt,Mette Boyd,Yun Chen,Xiaobei Zhao,Xiaobei Zhao,Christian Schmidl,Takahiro Suzuki,Evgenia Ntini,Erik Arner,Eivind Valen,Eivind Valen,Kang Li,Lucia Schwarzfischer,Dagmar Glatz,Johanna Raithel,Berit Lilje,Nicolas Rapin,Frederik Otzen Bagger,Mette Rose Jørgensen,Peter Refsing Andersen,Nicolas Bertin,Owen J. L. Rackham,A. Maxwell Burroughs,J Kenneth Baillie,Yuri Ishizu,Yuri Shimizu,Erina Furuhata,Shiori Maeda,Yutaka Negishi,Christopher J. Mungall,Terrence F. Meehan,Timo Lassmann,Masayoshi Itoh,Hideya Kawaji,Naoto Kondo,Jun Kawai,Andreas Lennartsson,Carsten O. Daub,Peter Heutink,David A. Hume,Torben Heick Jensen,Harukazu Suzuki,Yoshihide Hayashizaki,Ferenc Müller,Alistair R. R. Forrest,Piero Carninci,Michael Rehli,Albin Sandelin +51 more
TL;DR: It is shown that enhancers share properties with CpG-poor messenger RNA promoters but produce bidirectional, exosome-sensitive, relatively short unspliced RNAs, the generation of which is strongly related to enhancer activity.
Journal ArticleDOI
Polyadenylation site–induced decay of upstream transcripts enforces promoter directionality
Evgenia Ntini,Aino I Järvelin,Jette Bornholdt,Yun Chen,Mette Boyd,Mette Rose Jørgensen,Robin Andersson,Ilka Hoof,Aleks Schein,Aleks Schein,Peter Refsing Andersen,Pia K. Andersen,Pascal Preker,Eivind Valen,Eivind Valen,Xiaobei Zhao,Vicent Pelechano,Lars M. Steinmetz,Albin Sandelin,Torben Heick Jensen +19 more
TL;DR: High-throughput sequencing demonstrates that PROMPTs generally initiate in the antisense direction closely upstream of the transcription start sites (TSSs) of their associated genes.
Journal ArticleDOI
Nuclear stability and transcriptional directionality separate functionally distinct RNA species
Robin Andersson,Peter Refsing Andersen,Eivind Valen,Leighton J. Core,Jette Bornholdt,Mette Boyd,Torben Heick Jensen,Albin Sandelin +7 more
TL;DR: A strategy to systematically categorize human RNAs by their sensitivity to the ribonucleolytic RNA exosome complex and by the nature of their transcription initiation is devised, which is surprisingly effective at correctly classifying annotated transcripts, including lncRNAs of known function.
Journal ArticleDOI
Characterization of the enhancer and promoter landscape of inflammatory bowel disease from human colon biopsies
Mette Boyd,Malte Thodberg,Morana Vitezic,Jette Bornholdt,Kristoffer Vitting-Seerup,Yun Chen,Mehmet Coşkun,Yuan Li,Bobby Lo,Pia Klausen,Pawel J. Schweiger,Anders Gorm Pedersen,Nicolas Rapin,Kerstin Skovgaard,Katja Dahlgaard,Robin Andersson,Thilde Terkelsen,Berit Lilje,Jesper T. Troelsen,Andreas Petersen,Kim B. Jensen,Ismail Gögenur,Peter Thielsen,Jakob Benedict Seidelin,Ole Haagen Nielsen,Jacob Tveiten Bjerrum,Albin Sandelin +26 more
TL;DR: CAGE-sequencing on descending colon biopsies of Crohn’s disease and ulcerative colitis patients is performed to map transcription start sites and enhancer activity for analysis of regulatory regions.
Journal ArticleDOI
Genome-wide analysis of CDX2 binding in intestinal epithelial cells (Caco-2).
Mette Boyd,Morten Hartvig Hansen,Tine G.K. Jensen,Anna Perearnau,Anders Krüger Olsen,Lotte L. Bram,Mads Bak,Niels Tommerup,Jørgen Olsen,Jesper T. Troelsen +9 more
TL;DR: The ChIP-seq technique combines chromatin immunoprecipitation with next generation sequencing resulting in a high throughput experimental method of identifying direct targets of specific transcription factors, leading to the identification of the direct binding of CDX2 to several known and novel target genes in the intestinal cell.
