The Martini coarse-grained force field has been successfully used for simulating a wide range of (bio)molecular systems. Recent progress in our ability to test the model against fully atomistic force fields, however, has revealed some shortcomings. Most notable, phenylalanine and proline were too hydrophobic, and dimers formed by polar residues in apolar solvents did not bind strongly enough. Here, we reparametrize these residues either through reassignment of particle types or by introducing embedded charges. The new parameters are tested with respect to partitioning across a lipid bilayer, membrane binding of Wimley–White peptides, and dimerization free energy in solvents of different polarity. In addition, we improve some of the bonded terms in the Martini protein force field that lead to a more realistic length of α-helices and to improved numerical stability for polyalanine and glycine repeats. The new parameter set is denoted Martini version 2.2.

The Martini model, a coarse-grained force field for biomolecular simulations, has found a broad range of applications since its release a decade ago. Based on a building block principle, the model combines speed and versatility while maintaining chemical specificity. Here we review the current state of the model. We describe recent highlights as well as shortcomings, and our ideas on the further development of the model.

For simulations of membranes and membrane proteins, the generation of the lipid bilayer is a critical step in the setup of the system. Membranes comprising multiple components pose a particular challenge, because the relative abundances need to be controlled and the equilibration of the system may take several microseconds. Here we present a comprehensive method for building membrane containing systems, characterized by simplicity and versatility. The program uses preset, coarse-grain lipid templates to build the membrane, and also allows on-the-fly generation of simple lipid types by specifying the headgroup, linker, and lipid tails on the command line. The resulting models can be equilibrated, after which a relaxed atomistic model can be obtained by reverse transformation. For multicomponent membranes, this provides an efficient means for generating equilibrated atomistic models. The method is called insane, an acronym for INSert membrANE. Computational Lipidomics with insane: A Versatile Tool for Generating Custom Membranes for Molecular Simulations

In this paper we discuss thermostatting using stochastic methods for molecular simulations where constraints are present. For so-called impulsive thermostats, like the Andersen thermostat, the equilibrium temperature will differ significantly from the imposed temperature when a limited number of particles are picked and constraints are applied. We analyze this problem and give two rigorous solutions for it. A correct general treatment of impulsive stochastic thermostatting, including pairwise dissipative particle dynamics and stochastic forcing in the presence of constraints, is given and it is shown that the constrained canonical distribution is sampled rigorously. We discuss implementation issues such as second order Trotter expansions. The method is shown to rigorously maintain the correct temperature for the case of extended simple point charge (SPC/E) water simulations.

Stochastic Dynamics with Correct Sampling for Constrained Systems

Currently, communication protocols for medical devices are being developed for the IEEE 1073.2 standard. The protocol description in its draft remote control package consists of a collection of intended behaviors in terms of MSCs. We have contributed to actually constructing the protocol, ranging from determining an hMSC for these MSCs, via synthesizing process implementations, to integrating it with the basic underlying IEEE 1073.2 protocol. In this paper we report on the non-local choice problems we encountered. We present a practical solution (i.e., an implementation) which on the one hand is close to the behavior specified in the hMSC, and on the other hand meets correctness properties such as deadlock freedom. These properties have been checked using the Spin model checker. We also give some directions for generalizing and extending this work.

Probabilities in the TorX test derivation algorithm

Traditional (manual) testing of software systems is a costly, laborious and error-prone activity. It gets even more complicated nowadays with complex reactive software like embedded system software and communication protocols. Such software is characterized by a high degree of interactivity and concurrency. Cˆote de Resyste aims at developing methods and an integrated tool environment to support and, whenever possible, automate the testing process of reactive systems. Contrary to other test tools, this tool environment builds on a sound and well-defined theoretical basis. First results are the implementation of the prototype test tool TorX and its successful application to the Philips’ A/V Link protocol and to the academic Conference protocol case study. These experiments show that test automation, based on formal methods, is feasible and beneficial. Current work concentrates on improving TorX, on developing methods for effective selection of test sets and on generic test execution environments. A major part of the project is devoted to industrial case studies which are executed in close cooperation with Philips, Lucent Technologies and Interpay.

Our paper presents the first phase in developing an indoor localization technique based on WiFi for patient monitoring scenarios in patient empowerment and ambient assisted living settings. We describe an experiment that measures the accuracy for positioning using WiFi signals and the results show that decent accuracy can be obtained using existing equipment and with a minimum setting effort.
