The complete genomes of three strains from the phylum Acidobacteria were compared. Phylogenetic analysis placed them as a unique phylum. They share genomic traits with members of the Proteobacteria, the Cyanobacteria, and the Fungi. The three strains appear to be versatile heterotrophs. Genomic and culture traits indicate the use of carbon sources that span simple sugars to more complex substrates such as hemicellulose, cellulose, and chitin. The genomes encode low-specificity major facilitator superfamily transporters and high-affinity ABC transporters for sugars, suggesting that they are best suited to low-nutrient conditions. They appear capable of nitrate and nitrite reduction but not N2 fixation or denitrification. The genomes contained numerous genes that encode siderophore receptors, but no evidence of siderophore production was found, suggesting that they may obtain iron via interaction with other microorganisms. The presence of cellulose synthesis genes and a large class of novel high-molecular-weight excreted proteins suggests potential traits for desiccation resistance, biofilm formation, and/or contribution to soil structure. Polyketide synthase and macrolide glycosylation genes suggest the production of novel antimicrobial compounds. Genes that encode a variety of novel proteins were also identified. The abundance of acidobacteria in soils worldwide and the breadth of potential carbon use by the sequenced strains suggest significant and previously unrecognized contributions to the terrestrial carbon cycle. Combining our genomic evidence with available culture traits, we postulate that cells of these isolates are long-lived, divide slowly, exhibit slow metabolic rates under low-nutrient conditions, and are well equipped to tolerate fluctuations in soil hydration.

Three Genomes from the Phylum Acidobacteria Provide Insight into the Lifestyles of These Microorganisms in Soils

Mining and mineral processing generates large volumes of waste, including waste rock, mill tailings, and mineral refinery wastes. The oxidation of sulfide minerals in the materials can result in the release of acidic water containing high concentrations of dissolved metals. Recent studies have determined the mechanisms of abiotic sulfide-mineral oxidation. Within mine wastes, the oxidation of sulfide minerals is catalyzed by microorganisms. Molecular tools have been developed and applied to determine the activity and role of these organisms in sulfide-mineral-bearing systems. Novel tools have been developed for assessing the toxicity of mine-waste effluent. Dissolved constituents released by sulfide oxidation may be attenuated through the precipitation of secondary minerals, including metal sulfate, oxyhydroxide, and basic sulfate minerals. Geochemical models have been developed to provide improved predictions of the magnitude and duration of environmental concerns. Novel techniques have been developed to prevent and remediate environmental problems associated with these materials.

The geochemistry of acid mine drainage

Acidithiobacillus ferrooxidans is a major participant in consortia of microorganisms used for the industrial recovery of copper (bioleaching or biomining). It is a chemolithoautrophic, γ-proteobacterium using energy from the oxidation of iron- and sulfur-containing minerals for growth. It thrives at extremely low pH (pH 1–2) and fixes both carbon and nitrogen from the atmosphere. It solubilizes copper and other metals from rocks and plays an important role in nutrient and metal biogeochemical cycling in acid environments. The lack of a well-developed system for genetic manipulation has prevented thorough exploration of its physiology. Also, confusion has been caused by prior metabolic models constructed based upon the examination of multiple, and sometimes distantly related, strains of the microorganism. The genome of the type strain A. ferrooxidans ATCC 23270 was sequenced and annotated to identify general features and provide a framework for in silico metabolic reconstruction. Earlier models of iron and sulfur oxidation, biofilm formation, quorum sensing, inorganic ion uptake, and amino acid metabolism are confirmed and extended. Initial models are presented for central carbon metabolism, anaerobic metabolism (including sulfur reduction, hydrogen metabolism and nitrogen fixation), stress responses, DNA repair, and metal and toxic compound fluxes. Bioinformatics analysis provides a valuable platform for gene discovery and functional prediction that helps explain the activity of A. ferrooxidans in industrial bioleaching and its role as a primary producer in acidic environments. An analysis of the genome of the type strain provides a coherent view of its gene content and metabolic potential.

Acidithiobacillus ferrooxidans metabolism: from genome sequence to industrial applications

Many different species of acidophilic prokaryotes, widely distributed within the domains Bacteria and Archaea, can catalyze the dissimilatory oxidation of ferrous iron or reduction of ferric iron, or can do both. Microbially-mediated cycling of iron in extremely acidic environments (pH <3) is strongly influenced by the enhanced chemical stability of ferrous iron and far greater solubility of ferric iron under such conditions. Cycling of iron has been demonstrated in vitro using both pure and mixed cultures of acidophiles, and there is considerable evidence that active cycling of iron occurs in acid mine drainage streams, pit lakes and iron-rich acidic rivers, such as the Rio Tinto. Measurements of specific rates of iron oxidation and reduction by acidophilic microorganisms show that different species vary in their capacities for iron oxido-reduction, and that this is influenced by the electron donor provided and growth conditions used. These measurements, and comparison with corresponding data for oxidation of reduced sulfur compounds, also help explain why ferrous iron is usually used preferentially as an electron donor by acidophiles that can oxidize both iron and sulfur, even though the energy yield from oxidizing iron is much smaller than that available from sulfur oxidation. Iron-oxidizing acidophiles have been used in biomining (a technology that harness their abilities to accelerate the oxidative dissolution of sulfidic minerals and thereby facilitate the extraction of precious and base metals) for several decades. More recently they have also been used to simultaneously remediate iron-contaminated surface and ground-waters and produce a useful mineral by-product (schwertmannite). Bioprocessing of oxidized mineral ores using acidophiles that bring about the reductive dissolution of ferric iron minerals such as goethite has also recently been demonstrated, and new biomining technologies based on this approach are being developed.

Redox Transformations of Iron at Extremely Low pH: Fundamental and Applied Aspects.

A wide array of microorganisms survive and thrive in extreme environments. However, we know little about the patterns of, and controls over, their large-scale ecological distribution. To this end, we have applied a bar-coded 16S rRNA pyrosequencing technology to explore the phylogenetic differentiation among 59 microbial communities from physically and geochemically diverse acid mine drainage (AMD) sites across Southeast China, revealing for the first time environmental variation as the major factor explaining community differences in these harsh environments. Our data showed that overall microbial diversity estimates, including phylogenetic diversity, phylotype richness and pairwise UniFrac distance, were largely correlated with pH conditions. Furthermore, multivariate regression tree analysis also identified solution pH as a strong predictor of relative lineage abundance. Betaproteobacteria, mostly affiliated with the ‘Ferrovum’ genus, were explicitly predominant in assemblages under moderate pH conditions, whereas Alphaproteobacteria, Euryarchaeota, Gammaproteobacteria and Nitrospira exhibited a strong adaptation to more acidic environments. Strikingly, such pH-dependent patterns could also be observed in a subsequent comprehensive analysis of the environmental distribution of acidophilic microorganisms based on 16S rRNA gene sequences previously retrieved from globally distributed AMD and associated environments, regardless of the long-distance isolation and the distinct substrate types. Collectively, our results suggest that microbial diversity patterns are better predicted by contemporary environmental variation rather than geographical distance in extreme AMD systems.

Summary

An extremely acidic (pH 2.5–2.75) metal-rich stream draining an abandoned mine in the Iberian Pyrite Belt, Spain, was ramified with stratified macroscopic gelatinous microbial growths (‘acid streamers’ or ‘mats’). Microbial communities of streamer/mat growths sampled at different depths, as well as those present in the stream water itself, were analysed using a combined biomolecular and cultivation-based approach. The oxygen-depleted mine water was dominated by the chemolithotrophic facultative anaerobe Acidithiobacillus ferrooxidans, while the streamer communities were found to be highly heterogeneous and very different to superficially similar growths reported in other extremely acidic environments. Microalgae accounted for a significant proportion of surface streamer biomass, while subsurface layers were dominated by heterotrophic acidophilic bacteria (Acidobacteriacae and Acidiphilium spp.). Sulfidogenic bacteria were isolated from the lowest depth streamer growths, where there was also evidence for selective biomineralization of copper sulfide. Archaeal clones (exclusively Euryarchaeota) were recovered from streamer samples, as well as the mine stream water. Both sunlight and reduced inorganic chemicals (predominantly ferrous iron) served as energy sources for primary producers in this ecosystem, promoting complex microbial interactions involving transfer of electron donors and acceptors and of organic carbon, between microorganisms in the stream water and the gelatinous streamer growths. Microbial transformations were shown to impact the biogeochemical cycling of iron and sulfur in the acidic stream, severely restricting the net oxidation of ferrous iron even when the initially anoxic waters were oxygenated by indigenous acidophilic algae. A model accounting for the biogeochemistry of iron and sulfur in the mine waters is described, and the significance of the acidophilic communities in regulating the geochemistry of acidic, metal-rich waters is described.

Comparison of ferric iron generation by different species of acidophilic bacteria immobilized in packed-bed reactors.

Biosulfidogenesis (the generation of hydrogen sulfide by microorganisms) in acidic liquors was investigated using two metabolically-distinct bacteria. One was a novel acidophilic sulfate-reducing bacterium (isolate CL4) that grew at pH 3.0 and above using glycerol as electron donor, and the other was the type strain of Acidithiobacillus ferrooxidans which was grown at pH 2.5 using hydrogen (derived from dissolution of metallic iron) as electron donor and elemental sulfur as electron acceptor. Both bacteria were grown in pH-controlled bioreactors. Isolate CL4 mediated the selective precipitation of zinc in situ, while the At. ferrooxidans bioreactor operated as an off-line system, generating hydrogen sulfide that precipitated copper in a separate reaction vessel. The potential of using acidophilic sulfidogens for the selective recovery of metals from acidic waste streams is discussed.
