Evolutionary genomics of the cold-adapted diatom Fragilariopsis cylindrus
Thomas Mock,Robert Otillar,Jan Strauss,Mark McMullan,Pirita Paajanen,Jeremy Schmutz,Asaf Salamov,Remo Sanges,Andrew Toseland,Ben J. Ward,Ben J. Ward,Andrew E. Allen,Andrew E. Allen,Christopher L. Dupont,Stephan Frickenhaus,Florian Maumus,Alaguraj Veluchamy,Taoyang Wu,Kerrie Barry,Angela Falciatore,Maria Immacolata Ferrante,Antonio Emidio Fortunato,Gernot Glöckner,Gernot Glöckner,Ansgar Gruber,Rachel Hipkin,Michael G. Janech,Peter G. Kroth,Florian Leese,Erika Lindquist,Barbara R. Lyon,Joel Martin,Christoph Mayer,Micaela S. Parker,Hadi Quesneville,James A. Raymond,Christiane Uhlig,Ruben E. Valas,Klaus Valentin,Alexandra Z. Worden,E. Virginia Armbrust,Matthew D. Clark,Matthew D. Clark,Chris Bowler,Beverley R. Green,Vincent Moulton,Cock van Oosterhout,Igor V. Grigoriev,Igor V. Grigoriev +48 more
TL;DR: In this article, the genome evolution of a cold-adapted diatom from the Southern Ocean, Fragilariopsis cylindrus, based on a comparison with temperate diatoms was studied.
Journal ArticleDOI
Iron Age and Anglo-Saxon genomes from East England reveal British migration history
Stephan Schiffels,Wolfgang Haak,Pirita Paajanen,Pirita Paajanen,Bastien Llamas,Elizabeth Popescu,Louise Loe,Rachel Clarke,Alice Lyons,Richard Mortimer,Duncan Sayer,Chris Tyler-Smith,Alan Cooper,Richard Durbin +13 more
TL;DR: Using rarecoal, a new method, it is estimated that on average the contemporary East English population derives 38% of its ancestry from Anglo-Saxon migrations, while the Iron Age samples share ancestors with multiple Northern European populations including Britain.
Journal ArticleDOI
Pervasive population genomic consequences of genome duplication in Arabidopsis arenosa.
Patrick J. Monnahan,Filip Kolář,Filip Kolář,Filip Kolář,Pierre Baduel,Christian Sailer,Jordan Koch,Robert Horvath,Benjamin Laenen,Roswitha Schmickl,Roswitha Schmickl,Pirita Paajanen,Gabriela Šrámková,Magdalena Bohutínská,Magdalena Bohutínská,Brian J. Arnold,Caroline M. Weisman,Karol Marhold,Karol Marhold,Tanja Slotte,Kirsten Bomblies,Levi Yant,Levi Yant +22 more
TL;DR: It is found that the impacts of polyploidy on population genomic processes are subtle yet pervasive, such as reduced efficiency of purifying selection, differences in linked selection and rampant gene flow from diploids.
Journal ArticleDOI
A critical comparison of technologies for a plant genome sequencing project.
Pirita Paajanen,George Kettleborough,Elena López-Girona,Elena López-Girona,Michael Giolai,Darren Heavens,David Baker,Ashleigh Lister,Fiorella Cugliandolo,Gail Wilde,Ingo Hein,Iain C. Macaulay,Glenn J. Bryan,Matthew D. Clark,Matthew D. Clark +14 more
TL;DR: This work compares Illumina short read, Pacific Biosciences long read, 10x Genomics linked reads, Dovetail Hi-C, and BioNano Genomics optical maps in producing high-quality long-range genome assemblies of the potato species Solanum verrucosum, and benchmark the assemblies for completeness and accuracy, as well as DNA compute requirements and sequencing costs.
Journal ArticleDOI
Interspecific introgression mediates adaptation to whole genome duplication.
Sarah Marburger,Patrick J. Monnahan,Paul J. Seear,Simon H. Martin,Jordan Koch,Pirita Paajanen,Magdalena Bohutínská,James D. Higgins,Roswitha Schmickl,Roswitha Schmickl,Levi Yant,Levi Yant +11 more
TL;DR: It is shown that adaptive gene flow from Arabidopsis arenosa could rescue the nascent A. lyrata from extinction following WGD, and that the merger of these species is greater than the sum of their parts.
