Abstract: An automatic system for detecting and counting sister chromatid exchanges in human chromosomes has been developed. Metaphase chromosomes from lymphocytes which had incorporated 5-bromodeoxyuridine for two replication cycles were treated with the dye 33258 Hoechst and photodegraded so that the sister chromatids exhibited differential Giemsa staining. A computer-controlled television-microscope system was used to acquire digitized metaphase spread images by direct scanning of microscope slides. Individual objects in the images were identified by a thresholding procedure. The probability that each object was a single, separate chromosome was estimated from size and shape measurements. An analysis of the spatial relationships of the dark-chromatid regions of each object yielded a set of possible exchange locations and estimated probabilities that such locations corresponded to sister chromatid exchanges. A normalized estimate of the sister chromatid exchange frequency was obtained by summing the joint probabilities that a location contained an exchange within a single, separate chromosome over the set of chromosomes from one or more cells and dividing by the expected value of the total chromosome area analyzed. Comparison with manual scoring of exchanges showed satisfactory agreement up to levels of approximately 30 sister chromatid exchanges/cell, or slightly more than twice control levels. The processing time for this automated sister chromatid exchange detection system was comparable to that of manual scoring.

Abstract: [1] Nondestructive imaging methods such as X-ray computed tomography (CT) yield high-resolution, three-dimensional representations of pore space and fluid distribution within porous materials. Steadily increasing computational capabilities and easier access to X-ray CT facilities have contributed to a recent surge in microporous media research with objectives ranging from theoretical aspects of fluid and interfacial dynamics at the pore scale to practical applications such as dense nonaqueous phase liquid transport and dissolution. In recent years, significant efforts and resources have been devoted to improve CT technology, microscale analysis, and fluid dynamics simulations. However, the development of adequate image segmentation methods for conversion of gray scale CT volumes into a discrete form that permits quantitative characterization of pore space features and subsequent modeling of liquid distribution and flow processes seems to lag. In this paper we investigated the applicability of various thresholding and locally adaptive segmentation techniques for industrial and synchrotron X-ray CT images of natural and artificial porous media. A comparison between directly measured and image-derived porosities clearly demonstrates that the application of different segmentation methods as well as associated operator biases yield vastly differing results. This illustrates the importance of the segmentation step for quantitative pore space analysis and fluid dynamics modeling. Only a few of the tested methods showed promise for both industrial and synchrotron tomography. Utilization of local image information such as spatial correlation as well as the application of locally adaptive techniques yielded significantly better results.

Abstract: mRNP remodeling events required for the transition of an mRNA from active translation to degradation are currently poorly understood. We identified protein factors potentially involved in this transition, which are present in mammalian P bodies, cytoplasmic foci enriched in 5 → 3 mRNA degrading enzymes. We demonstrate that human P bodies contain the cap-binding protein eIF4E and the related factor eIF4E-transporter (eIF4E-T), suggesting novel roles for these proteins in targeting mRNAs for 5 → 3 degradation. Furthermore, fluorescence resonance energy transfer (FRET) studies indicate that eIF4E interacts with eIF4E-T and the putative DEAD box helicase rck/p54 in the P bodies in vivo. RNAi-mediated knockdowns revealed that a subset of P body factors, including eIF4E-T, LSm1, rck/p54, and Ccr4 are required for the accumulation of each other and eIF4E in P bodies. In addition, treatment of HeLa cells with cycloheximide, which inhibits translation, revealed that mRNA is also required for accumulation of mRNA degradation factors in P bodies. In contrast, knockdown of the decapping enzyme Dcp2, which initiates the actual 5 → 3 mRNA degradation did not abolish P body formation, indicating it first functions after mRNPs have been targeted to these cytoplasmic foci. These data support a model in which mRNPs undergo several successive steps of remodeling and/or 3 trimming until their composition or structural organization promotes their accumulation in P bodies.
