Journal ArticleDOI
Probabilistic Boolean networks: a rule-based uncertainty model for gene regulatory networks
TL;DR: Probabilistic Boolean Networks (PBN) are introduced that share the appealing rule-based properties of Boolean networks, but are robust in the face of uncertainty.
Journal ArticleDOI
Identification of Distinct Basal and Luminal Subtypes of Muscle-Invasive Bladder Cancer with Different Sensitivities to Frontline Chemotherapy
Woonyoung Choi,Sima P. Porten,Seungchan Kim,Daniel L. Willis,Elizabeth R. Plimack,Jean H. Hoffman-Censits,Beat Roth,Tiewei Cheng,Mai Tran,Mai Tran,I-Ling Lee,Jonathan Melquist,Jolanta Bondaruk,Tadeusz Majewski,Shizhen Zhang,Shanna Pretzsch,Keith A. Baggerly,Arlene O. Siefker-Radtke,Bogdan Czerniak,Colin P.N. Dinney,David J. McConkey,David J. McConkey +21 more
TL;DR: P53-like MIBCs were consistently resistant to neoadjuvant methotrexate, vinblastine, doxorubicin and cisplatin chemotherapy, and all chemoresistant tumors adopted a p53- like phenotype after therapy.
Journal ArticleDOI
Comprehensive Pan-Genomic Characterization of Adrenocortical Carcinoma
Siyuan Zheng,Andrew D. Cherniack,Andrew D. Cherniack,Ninad Dewal,Richard A. Moffitt,Ludmila Danilova,Bradley A. Murray,Bradley A. Murray,Antonio M. Lerario,Antonio M. Lerario,Tobias Else,Theo A. TL;DR: Integrated subtype analysis identified three ACC subtypes with distinct clinical outcome and molecular alterations which could be captured by a 68-CpG probe DNA-methylation signature, proposing a strategy for clinical stratification of patients based on molecular markers.
Journal ArticleDOI
Molecular Dissection of Hyperdiploid Multiple Myeloma by Gene Expression Profiling
Wee Joo Chng,Shaji Kumar,Scott VanWier,Greg J. Ahmann,Tammy Price-Troska,Kim Henderson,Tae-Hoon Chung,Seungchan Kim,Seungchan Kim,George Mulligan,Barbara M. Bryant,John D. Carpten,Morie A. Gertz,S. Vincent Rajkumar,Martha Q. Lacy,Angela Dispenzieri,Robert A. Kyle,Philip R. Greipp,P. Leif Bergsagel,Rafael Fonseca +19 more
TL;DR: It is shown that H-MM is defined by a protein biosynthesis signature that is primarily driven by a gene dosage mechanism as a result of trisomic chromosomes that may provide a basis for tailoring treatment to individual patients.
Journal ArticleDOI
Gene Expression Profile in Multiple Sclerosis Patients and Healthy Controls: Identifying Pathways Relevant to Disease
Roberto Bomprezzi,Markus Ringnér,Markus Ringnér,Seungchan Kim,Seungchan Kim,Michael L. Bittner,Michael L. Bittner,Javed Khan,Yi Chen,Abdel G. Elkahloun,Aimee Yu,Bibiana Bielekova,Paul S. Meltzer,Roland Martin,Henry F. McFarland,Jeffrey M. Trent +15 more
TL;DR: It is shown that gene expression profiling of peripheral blood mononuclear cells by cDNA microarrays can distinguish MS patients from healthy controls and support the concept that the activation of autoreactive T cells is of primary importance for this complex organ-specific disorder.
