Abstract: Results of a search for the electroweak associated production of charginos and next-to-lightest neutralinos, pairs of charginos or pairs of tau sleptons are presented. These processes are characterised by final states with at least two hadronically decaying tau leptons, missing transverse momentum and low jet activity. The analysis is based on an integrated luminosity of 20.3 fb(-1) of proton-proton collisions at root s = 8 TeV recorded with the ATLAS experiment at the Large Hadron Collider. No significant excess is observed with respect to the predictions from Standard Model processes. Limits are set at 95% confidence level on the masses of the lighter chargino and next-to-lightest neutralino for various hypotheses for the lightest neutralino mass in simplified models. In the scenario of direct production of chargino pairs, with each chargino decaying into the lightest neutralino via an intermediate tau slepton, chargino masses up to 345 GeV are excluded for a massless lightest neutralino. For associated production of mass-degenerate charginos and next-to-lightest neutralinos, both decaying into the lightest neutralino via an intermediate tau slepton, masses up to 410 GeV are excluded for a massless lightest neutralino.

Abstract: Charged-particle spectra obtained in Pb+Pb interactions at root s(NN) = 2.76TeV and pp interactions at root s(NN) = 2.76TeV with the ATLAS detector at the LHC are presented, using data with integrated luminosities of 0.15 nb(-1) and 4.2 pb(-1), respectively, in a wide transverse momentum (0.5 < p(T) < 150 GeV) and pseudorapidity (vertical bar eta vertical bar < 2) range. For Pb+Pb collisions, the spectra are presented as a function of collision centrality, which is determined by the response of the forward calorimeters located on both sides of the interaction point. The nuclear modification factors R-AA and R-CP are presented in detail as a function of centrality, p(T) and eta. They show a distinct p(T)-dependence with a pronounced minimum at about 7 GeV. Above 60 GeV, R-AA is consistent with a plateau at a centrality-dependent value, within the uncertainties. The value is 0.55 +/- 0.01(stat.) +/- 0.04(syst.) in the most central collisions. The R-AA distribution is consistent with flat vertical bar eta vertical bar dependence over the whole transverse momentum range in all centrality classes.

Abstract: A search is presented for single top quark production in the s channel in proton-proton collisions with the CMS detector at the CERN LHC in decay modes of the top quark containing a muon or an electron in the final state. The signal is extracted through a maximum-likelihood fit to the distribution of a multivariate discriminant defined using boosted decision trees to separate the expected signal contribution from background processes. Data collected at centre-of-mass energies of 7 and 8 TeV yield cross sections of 7.1 +/- 8.1 pb and 13.4 +/- 7.3 pb, respectively, and a best fit value of 2.0 +/- 0.9 for the combined ratio of the measured and expected values. The signal significance is 2.5 standard deviations, and the upper limit on the rate relative to the standard model expectation is 4.7 at 95% confidence level.

Abstract: We present results from an all-sky search for unmodeled gravitational-wave bursts in the data collected by the LIGO, GEO 600 and Virgo detectors between November 2006 and October 2007. The search is performed by three different analysis algorithms over the frequency band 50-6000 Hz. Data are analyzed for times with at least two of the four LIGO-Virgo detectors in coincident operation, with a total live time of 266 days. No events produced by the search algorithms survive the selection cuts. We set a frequentist upper limit on the rate of gravitational-wave bursts impinging on our network of detectors. When combined with the previous LIGO search of the data collected between November 2005 and November 2006, the upper limit on the rate of detectable gravitational-wave bursts in the 64-2048 Hz band is 2.0 events per year at 90% confidence. We also present event rate versus strength exclusion plots for several types of plausible burst waveforms. The sensitivity of the combined search is expressed in terms of the root-sum-squared strain amplitude for a variety of simulated waveforms and lies in the range 6×10-22 Hz-1/2 to 2×10-20 Hz-1/2. This is the first untriggered burst search to use data from the LIGO and Virgo detectors together, and the most sensitive untriggered burst search performed so far.

Abstract: A search is presented for new high-mass resonances decaying into electron or muon pairs. The search uses proton-proton collision data at a centre-of-mass energy of 13 TeV collected by the CMS experiment at the LHC in 2016, corresponding to an integrated luminosity of 36 fb$^{−1}$. Observations are in agreement with standard model expectations. Upper limits on the product of a new resonance production cross section and branching fraction to dileptons are calculated in a model-independent manner. This permits the interpretation of the limits in models predicting a narrow dielectron or dimuon resonance. A scan of different intrinsic width hypotheses is performed. Limits are set on the masses of various hypothetical particles. For the $ {Z}_{\mathrm{SSM}}^{\prime}\left({Z}_{{}^{\psi}}^{\prime}\right) $ particle, which arises in the sequential standard model (superstring-inspired model), a lower mass limit of 4.50 (3.90) TeV is set at 95% confidence level. The lightest Kaluza-Klein graviton arising in the Randall-Sundrum model of extra dimensions, with coupling parameters k/M$_{Pl}$ of 0.01, 0.05, and 0.10, is excluded at 95% confidence level below 2.10, 3.65, and 4.25 TeV, respectively. In a simplified model of dark matter production via a vector or axial vector mediator, limits at 95% confidence level are obtained on the masses of the dark matter particle and its mediator.

Abstract: Kyoto Encyclopedia of Genes and Genomes (KEGG) is a knowledge base for systematic analysis of gene functions in terms of the networks of genes and molecules. The major component of KEGG is the PATHWAY database that consists of graphical diagrams of biochemical pathways including most of the known metabolic pathways and some of the known regulatory pathways. The pathway information is also represented by the ortholog group tables summarizing orthologous and paralogous gene groups among different organisms. KEGG maintains the GENES database for the gene catalogs of all organisms with complete genomes and selected organisms with partial genomes, which are continuously re-annotated, as well as the LIGAND database for chemical compounds and enzymes. Each gene catalog is associated with the graphical genome map for chromosomal locations that is represented by Java applet. In addition to the data collection efforts, KEGG develops and provides various computational tools, such as for reconstructing biochemical pathways from the complete genome sequence and for predicting gene regulatory networks from the gene expression profiles. The KEGG databases are daily updated and made freely available (http://www.genome.ad.jp/kegg/).

Abstract: limma is an R/Bioconductor software package that provides an integrated solution for analysing data from gene expression experiments. It contains rich features for handling complex experimental designs and for information borrowing to overcome the problem of small sample sizes. Over the past decade, limma has been a popular choice for gene discovery through differential expression analyses of microarray and high-throughput PCR data. The package contains particularly strong facilities for reading, normalizing and exploring such data. Recently, the capabilities of limma have been significantly expanded in two important directions. First, the package can now perform both differential expression and differential splicing analyses of RNA sequencing (RNA-seq) data. All the downstream analysis tools previously restricted to microarray data are now available for RNA-seq as well. These capabilities allow users to analyse both RNA-seq and microarray data with very similar pipelines. Second, the package is now able to go past the traditional gene-wise expression analyses in a variety of ways, analysing expression profiles in terms of co-regulated sets of genes or in terms of higher-order expression signatures. This provides enhanced possibilities for biological interpretation of gene expression differences. This article reviews the philosophy and design of the limma package, summarizing both new and historical features, with an emphasis on recent enhancements and features that have not been previously described.
