Abstract: The goal of the Complex Trait Consortium is to promote the development of resources that can be used to understand, treat and ultimately prevent pervasive human diseases. Existing and proposed mouse resources that are optimized to study the actions of isolated genetic loci on a fixed background are less effective for studying intact polygenic networks and interactions among genes, environments, pathogens and other factors. The Collaborative Cross will provide a common reference panel specifically designed for the integrative analysis of complex systems and will change the way we approach human health and disease.

Abstract: I review the mathematical and biological aspects of Hubbell’s (2001) neutral theory of species abundance for ecological communities, and clarify its historical connections with closely related approaches in population genetics. A selective overview of the empirical evidence for and against this theory is provided, with a special emphasis on tropical plant communities. The neutral theory predicts many of the basic patterns of biodiversity, confirming its heuristic power. The strict assumption of equivalence that defines neutrality, equivalence among individuals, finds little empirical support in general. However, a weaker assumption holds for stable communities, the equivalence of average fitness among species. One reason for the surprising success of the neutral theory is that all the theories of species coexistence satisfying the fitness equivalence assumption, including many theories of niche differentiation, generate exactly the same patterns as the neutral theory. Hubbell’s neutral theory represents an important synthesis and a much needed demonstration of the pivotal role of intraspecific variability in ecology. Further improvements should lead to an explicit linking to niche-based processes. This research programme will depend crucially on forthcoming theoretical and empirical achievements.

Abstract: Adipose tissue produces inflammation and immunity molecules suspected to be involved in obesity-related complications. The pattern of expression and the nutritional regulation of these molecules in humans are poorly understood. We analyzed the gene expression profiles of subcutaneous white adipose tissue from 29 obese subjects during very low calorie diet (VLCD) using cDNA microarray and reverse transcription quantitative PCR. The patterns of expression were compared with that of 17 non-obese subjects. We determined whether the regulated genes were expressed in adipocytes or stromavascular fraction cells. Gene expression profiling identified 100 inflammation-related transcripts that are regulated in obese individuals when eating a 28 day VLCD but not a 2 day VLCD. Cluster analysis showed that the pattern of gene expression in obese subjects after 28 day VLCD was closer to the profile of lean subjects than to the pattern of obese subjects before VLCD. Weight loss improves the inflammatory profile of obese subjects through a decrease of proinflammatory factors and an increase of anti-inflammatory molecules. The genes are expressed mostly in the stromavascular fraction of adipose tissue, which is shown to contain numerous macrophages. The beneficial effect of weight loss on obesity-related complications may be associated with the modification of the inflammatory profile in adipose tissue.

Abstract: A possibility measure can encode a family of probability measures. This fact is the basis for a transformation of a probability distribution into a possibility distribution that generalises the notion of best interval substitute to a probability distribution with prescribed confidence. This paper describes new properties of this transformation, by relating it with the well-known probability inequalities of Bienayme-Chebychev and Camp-Meidel. The paper also provides a justification of symmetric triangular fuzzy numbers in the spirit of such inequalities. It shows that the cuts of such a triangular fuzzy number contains the “confidence intervals” of any symmetric probability distribution with the same mode and support. This result is also the basis of a fuzzy approach to the representation of uncertainty in measurement. It consists in representing measurements by a family of nested intervals with various confidence levels. From the operational point of view, the proposed representation is compatible with the recommendations of the ISO Guide for the expression of uncertainty in physical measurement.

Abstract: The magnetospheric imaging instrument (MIMI) is a neutral and charged particle detection system on the Cassini orbiter spacecraft designed to perform both global imaging and in-situ measurements to study the overall configuration and dynamics of Saturn’s magnetosphere and its interactions with the solar wind, Saturn’s atmosphere, Titan, and the icy satellites. The processes responsible for Saturn’s aurora will be investigated; a search will be performed for substorms at Saturn; and the origins of magnetospheric hot plasmas will be determined. Further, the Jovian magnetosphere and Io torus will be imaged during Jupiter flyby. The investigative approach is twofold. (1) Perform remote sensing of the magnetospheric energetic (E > 7 keV) ion plasmas by detecting and imaging charge-exchange neutrals, created when magnetospheric ions capture electrons from ambient neutral gas. Such escaping neutrals were detected by the Voyager 1 spacecraft outside Saturn’s magnetosphere and can be used like photons to form images of the emitting regions, as has been demonstrated at Earth. (2) Determine through in-situ measurements the 3-D particle distribution functions including ion composition and charge states (E > 3 keV/e). The combination of in-situ measurements with global images, together with analysis and interpretation techniques that include direct “forward modeling” and deconvolution by tomography, is expected to yield a global assessment of magnetospheric structure and dynamics, including (a) magnetospheric ring currents and hot plasma populations, (b) magnetic field distortions, (c) electric field configuration, (d) particle injection boundaries associated with magnetic storms and substorms, and (e) the connection of the magnetosphere to ionospheric altitudes. Titan and its torus will stand out in energetic neutral images throughout the Cassini orbit, and thus serve as a continuous remote probe of ion flux variations near 20R S (e.g., magnetopause crossings and substorm plasma injections). The Titan exosphere and its cometary interaction with magnetospheric plasmas will be imaged in detail on each flyby. The three principal sensors of MIMI consists of an ion and neutral camera (INCA), a charge-energy-mass-spectrometer (CHEMS) essentially identical to our instrument flown on the ISTP/Geotail spacecraft, and the low energy magnetospheric measurements system (LEMMS), an advanced design of one of our sensors flown on the Galileo spacecraft. The INCA head is a large geometry factor (G ~ 2.4 cm2 sr) foil time-of-flight (TOF) camera that separately registers the incident direction of either energetic neutral atoms (ENA) or ion species (≥5° full width half maximum) over the range 7 keV/nuc < E < 3 MeV/nuc. CHEMS uses electrostatic deflection, TOF, and energy measurement to determine ion energy, charge state, mass, and 3-D anisotropy in the range 3 ≤ E ≤ 220 keV/e with good (~0.05 cm2 sr) sensitivity. LEMMS is a two-ended telescope that measures ions in the range 0.03 ≤ E ≤ 18 MeV and electrons 0.015 ≤ E < 0.884 MeV in the forward direction (G ~ 0.02 cm2 sr), while high energy electrons (0.1–5 MeV) and ions (1.6–160 MeV) are measured from the back direction (G ~ 0.4 cm2 sr). The latter are relevant to inner magnetosphere studies of diffusion processes and satellite microsignatures as well as cosmic ray albedo neutron decay (CRAND). Our analyses of Voyager energetic neutral particle and Lyman-a measurements show that INCA will provide statistically significant global magnetospheric images from a distance of ~60 RS every 2–3 h (every ~10 min from ~20 RS). Moreover, during Titan flybys, INCA will provide images of the interaction of the Titan exosphere with the Saturn magnetosphere every 1.5 min. Time resolution for charged particle measurements can be <0.1 s, which is more than adequate for microsignature studies. Data obtained during Venus-2 flyby and Earth swingby in June and August 1999, respectively, and Jupiter flyby in December 2000 to January 2001 show that the instrument is performing well, has made important and heretofore unobtainable measurements in interplanetary space at Jupiter, and will likely obtain high-quality data throughout each orbit of the Cassini mission at Saturn. Sample data from each of the three sensors during the August 18 Earth swingby are shown, including the first ENA image of part of the ring current obtained by an instrument specifically designed for this purpose. Similarily, measurements in cis-Jovian space include the first detailed charge state determination of Iogenic ions and several ENA images of that planet’s magnetosphere.

Abstract: Previous work has shown that tree turnover, tree biomass and large liana densities have increased in mature tropical forest plots in the late twentieth century. These results point to a concerted shift in forest ecological processes that may already be having significant impacts on terrestrial carbon stocks, fluxes and biodiversity. However, the findings have proved controversial, partly because a rather limited number of permanent plots have been monitored for rather short periods. The aim of this paper is to characterize regional-scale patterns of 'tree turnover' (the rate with which trees die and recruit into a population) by using improved datasets now available for Amazonia that span the past 25 years. Specifically, we assess whether concerted changes in turnover are occurring, and if so whether they are general throughout the Amazon or restricted to one region or environmental zone. In addition, we ask whether they are driven by changes in recruitment, mortality or both. We find that: (i) trees 10 cm or more in diameter recruit and die twice as fast on the richer soils of southern and western Amazonia than on the poorer soils of eastern and central Amazonia; (ii) turnover rates have increased throughout Amazonia over the past two decades; (iii) mortality and recruitment rates have both increased significantly in every region and environmental zone, with the exception of mortality in eastern Amazonia; (iv) recruitment rates have consistently exceeded mortality rates; (v) absolute increases in recruitment and mortality rates are greatest in western Amazonian sites; and (vi) mortality appears to be lagging recruitment at regional scales. These spatial patterns and temporal trends are not caused by obvious artefacts in the data or the analyses. The trends cannot be directly driven by a mortality driver (such as increased drought or fragmentation-related death) because the biomass in these forests has simultaneously increased. Our findings therefore indicate that long-acting and widespread environmental changes are stimulating the growth and productivity of Amazon forests.

Abstract: Mycolic acids are major and specific constituents of the cell envelope of Corynebacterineae, a suborder of bacterial species including several important human pathogens such as Mycobacterium tuberculosis, Mycobacterium leprae, or Corynebacterium diphtheriae. These long-chain fatty acids are involved in the unusual architecture and impermeability of the cell envelope of these bacteria. The condensase, the enzyme responsible for the final condensation step in mycolic acid biosynthesis, has remained an enigma for decades. By in silico analysis of various mycobacterial genomes, we identified a candidate enzyme, Pks13, that contains the four catalytic domains required for the condensation reaction. Orthologs of this enzyme were found in other Corynebacterineae species. A Corynebacterium glutamicum strain with a deletion in the pks13 gene was shown to be deficient in mycolic acid production whereas it was able to produce the fatty acids precursors. This mutant strain displayed an altered cell envelope structure. We showed that the pks13 gene was essential for the survival of Mycobacterium smegmatis. A conditional M. smegmatis mutant carrying its only copy of pks13 on a thermosensitive plasmid exhibited mycolic acid biosynthesis defect if grown at nonpermissive temperature. These results indicate that Pks13 is the condensase, a promising target for the development of new antimicrobial drugs against Corynebacterineae.

Abstract: The main purpose of this work is the study of the homotopy theory of dg-categories up to quasi-equivalences. Our main result provides a natural description of the mapping spaces between two dg-categories $C$ and $D$ in terms of the nerve of a certain category of $(C,D)$-bimodules. We also prove that the homotopy category $Ho(dg-Cat)$ is cartesian closed (i.e. possesses internal Hom's relative to the tensor product). We use these two results in order to prove a derived version of Morita theory, describing the morphisms between dg-categories of modules over two dg-categories $C$ and $D$ as the dg-category of $(C,D)$-bi-modules. Finally, we give three applications of our results. The first one expresses Hochschild cohomology as endomorphisms of the identity functor, as well as higher homotopy groups of the \emph{classifying space of dg-categories} (i.e. the nerve of the category of dg-categories and quasi-equivalences between them). The second application is the existence of a good theory of localization for dg-categories, defined in terms of a natural universal property. Our last application states that the dg-category of (continuous) morphisms between the dg-categories of quasi-coherent (resp. perfect) complexes on two schemes (resp. smooth and proper schemes) is quasi-equivalent to the dg-category of quasi-coherent complexes (resp. perfect) on their product.

Abstract: Conservation of microRNAs (miRNAs) among species suggests that they bear conserved biological functions. However, sequencing of new miRNAs has not always been accompanied by a search for orthologues in other species. I report herein the results of a systematic search for interspecies orthologues of miRNA precursors, leading to the identification of 35 human and 45 mouse new putative miRNA genes. MicroRNA tracks were written to visualize miRNAs in human and mouse genomes on the UCSC Genome Browser. Based on their localization, miRNA precursors can be excised either from introns or exons of mRNAs. When intronic miRNAs are antisense to the apparent host gene, they appear to originate from ill-characterized antisense transcription units. Exonic miRNAs are, in general, nonprotein-coding, poorly conserved genes in sense orientation. In three cases, the excision of an miRNA from a protein-coding mRNA might lead to the degradation of the rest of the transcript. Moreover, three new examples of miRNAs fully complementary to an mRNA are reported. Among these, miR135a might control the stability and/or translation of an alternative form of the glycerate kinase mRNA by RNA interference. I also discuss the presence of human miRNAs in introns of paralogous genes and in miRNA clusters.

Abstract: Efficient transportation, a hot topic in nonlinear science, is essential for modern societies and the survival of biological species. Biological evolution has generated a rich variety of successful solutions, which have inspired engineers to design optimized artificial systems. Foraging ants, for example, form attractive trails that support the exploitation of initially unknown food sources in almost the minimum possible time. However, can this strategy cope with bottleneck situations, when interactions cause delays that reduce the overall flow? Here, we present an experimental study of ants confronted with two alternative routes. We find that pheromone-based attraction generates one trail at low densities, whereas at a high level of crowding, another trail is established before traffic volume is affected, which guarantees that an optimal rate of food return is maintained. This bifurcation phenomenon is explained by a nonlinear modelling approach. Surprisingly, the underlying mechanism is based on inhibitory interactions. It points to capacity reserves, a limitation of the density-induced speed reduction, and a sufficient pheromone concentration for reliable trail perception. The balancing mechanism between cohesive and dispersive forces appears to be generic in natural, urban and transportation systems.

Abstract: Aurora-A protein kinase, which is the product of an oncogene, is required for the assembly of a functional mitotic apparatus and the regulation of cell ploidy. Overexpression of Aurora-A in tumour cells has been correlated with cancer susceptibility and poor prognosis. Aurora-A activity is required for the recruitment of CDK1-cyclin B1 to the centrosome prior to its activation and the commitment of the cell to mitosis. In this report, we demonstrate that the CDC25B phosphatase, an activator of cyclin dependent kinases at mitosis, is phosphorylated both in vitro and in vivo by Aurora-A on serine 353 and that this phosphorylated form of CDC25B is located at the centrosome during mitosis. Knockdown experiments by RNAi confirm that the centrosome phosphorylation of CDC25B on S353 depends on Aurora-A kinase. Microinjection of antibodies against phosphorylated S353 results in a mitotic delay whilst overexpression of a S353 phosphomimetic mutant enhances the mitotic inducing effect of CDC25B. Our results demonstrate that Aurora-A phosphorylates CDC25B in vivo at the centrosome during mitosis. This phosphorylation might locally participate in the control of the onset of mitosis. These findings re-emphasise the role of the centrosome as a functional integrator of the pathways contributing to the triggering of mitosis.

Abstract: Summary. Many long instrumental climate records are available and might provide useful information in climate research.These series are usually affected by artificial shifts, due to changes in the conditions of measurement and various kinds of spurious data. A comparison with surrounding weather-stations by means of a suitable two-factor model allows us to check the reliability of the series. An adapted penalized log-likelihood procedure is used to detect an unknown number of breaks and outliers. An example concerning temperature series from France confirms that a systematic comparison of the series together is valuable and allows us to correct the data even when no reliable series can be taken as a reference.

Abstract: The understanding of the adult proficiency in recognizing and extracting information from faces is still limited despite the number of studies over the last decade. Our knowledge on the development of these capacities is even more restricted, as only a handful of such studies exist. Here we present a combined reanalysis of four ERP studies in children from 4 to 15 years of age and adults (n = 424, across the studies), which investigated face processing in implicit and explicit tasks. We restricted these analyses to what was common across studies: early ERP components and upright face processing across all four studies and the inversion effect, investigated in three of the studies. These data demonstrated that processing faces implicates very rapid neural activity, even in young children— at the P1 component—with protracted age-related change in both P1 and N170, that were sensitive to the different task demands. Inversion produced latency and amplitude effects on the P1 from the youngest group, but on N170 only starting in mid childhood. These developmental data suggest that there are functionally different sources of the P1 and N170, related to the processing of different aspects of faces.

Abstract: Geological and palaeomagnetic studies indicate that ice sheets may have reached the Equator at the end of the Proterozoic eon, 800 to 550 million years ago, leading to the suggestion of a fully ice-covered 'snowball Earth'. Climate model simulations indicate that such a snowball state for the Earth depends on anomalously low atmospheric carbon dioxide concentrations, in addition to the Sun being 6 per cent fainter than it is today. However, the mechanisms producing such low carbon dioxide concentrations remain controversial. Here we assess the effect of the palaeogeographic changes preceding the Sturtian glacial period, 750 million years ago, on the long-term evolution of atmospheric carbon dioxide levels using the coupled climate-geochemical model GEOCLIM. In our simulation, the continental break-up of Rodinia leads to an increase in runoff and hence consumption of carbon dioxide through continental weathering that decreases atmospheric carbon dioxide concentrations by 1,320 p.p.m. This indicates that tectonic changes could have triggered a progressive transition from a 'greenhouse' to an 'icehouse' climate during the Neoproterozoic era. When we combine these results with the concomitant weathering effect of the voluminous basaltic traps erupted throughout the break-up of Rodinia, our simulation results in a snowball glaciation.

Abstract: Metals are found associated with beta-pleated sheets of Abeta42 in vivo and may be involved in their formation. Metal chelation has been proposed as a therapy for Alzheimer's disease on the basis that it may safely dissolve precipitated Abeta peptides. We have followed fibrillisation of Abeta42 in the presence of an additional metal ion (Al(III), Fe(III), Zn(II), Cu(II)) over a period of 32 weeks and we have investigated the dissolution of these aged peptide aggregates in the presence of both desferrioxamine (DFO) and ethylenediaminetetraacetic acid (EDTA). Abeta42 either alone or in the presence of Al(III) or Fe(III) formed beta-pleated sheets of plaque-like amyloids which were dissolved upon incubation with either chelator. Zn(II) inhibited whilst Cu(II) prevented the formation of beta-pleated sheets of Abeta42and neither of these influences were affected by incubation of the aged peptide aggregates with either DFO or EDTA. Freshly prepared solutions of Abeta42 either alone or in the presence of added Al(III) or Fe(III) did not form beta-pleated amyloid in the presence of DFO when incubated for up to 8 weeks. EDTA did not prevent beta-pleated amyloid formation in the same treatments and promoted beta-pleated amyloid formation in the presence of either Zn(II) or Cu(II). The presence of significant concentrations of Al(III) and Fe(III) as contaminants of 'Abeta42 only' preparations suggested that both of these metals were involved in either triggering the formation or stabilising the structure of beta-pleated amyloid. If the formation of such amyloid is critical to the aetiology of AD then the chelation of Al(III) and Fe(III) may prove to be a protective mechanism whilst the chelation of Cu(II) and Zn(II) without also chelating Al(III) and Fe(III) might actually exacerbate the condition.

Abstract: DART (Discrete Anisotropic Radiative Transfer) is a radiative transfer model that simulates remotely acquired images. It was originally developed to work in the short wavelengths (0.3–3 µm) within 3D natural scenes that are represented as matrices of rectangular cells containing trees, shrubs, grass, soil, etc. DART was recently modified to extend its domain of application and to improve its accuracy. This paper summarizes the major features of DART and presents the changes that were implemented for improving its accuracy. Presently, this model works with natural and urban landscapes, on the whole optical domain (thermal infrared included) and with a multispectral approach that uses optical data bases from 0.3 µm up to 15 µm. It simulates radiative transfer in the whole ‘atmosphere–Earth’ system and it accounts for the instrumental transfer function. Abstract: Telomerase is a ribonucleoprotein reverse transcriptase that uses its RNA component as a template for synthesis of telomeric DNA repeats at the ends of linear eukaryotic chromosomes. Here, fluorescence in situ hybridization demonstrates that in HeLa cancer cells, human telomerase RNA (hTR) accumulates in the nucleoplasmic Cajal bodies (CBs). Localization of transiently expressed hTR to CBs is supported by a short sequence motif (411-UGAG-414) that is located in the 3′-terminal box H/ACA RNA-like domain of hTR and that is structurally and functionally indistinguishable from the CB-specific localization signal of box H/ACA small CB-specific RNAs. In synchronized HeLa cells, hTR shows the most efficient accumulation in CBs during S phase, when telomeres are most likely synthesized. CBs may function in post-transcriptional maturation (e.g., cap hypermethylation of hTR), but they may also play a role in the assembly and/or function of telomerase holoenzyme.

Abstract: Cribra orbitalia is a porotic or sieve-like lesion in the bony orbital roof. Its cause has been the object of research and discussion since the end of the 19th century. Since about 1960, most scientists have started to agree on the hypothesis that the lesion is a result of hypertrophy of the red bone marrow, and therefore is proof of anemia. However, recent investigations showed that in some cases, the histologic bone structure does not support the diagnosis of anemia. The status of cribra orbitalia as an indicator then becomes uncertain. We carried out a histologic examination of thin-ground sections in polarized light to clarify the possible sources of orbital roof lesions in a Nubian population from Missiminia, northern Sudan (n = 333). In at least 56.5% of cribra orbitalia cases, there were no histologic features indicating changes due to anemia. Signs of other pathological conditions, such as inflammation or osteoporosis, as well as pseudopathological cases, were found.

Abstract: Summary 1. Scientific understanding of acidification in aquatic ecosystems relies on effective assessment, which at present is mostly limited to chemical and sometimes structural biological variables. Effects on ecosystem functioning are, in contrast, largely neglected. Litter breakdown is a potentially useful, highly integrative and crucial process that could enhance such assessment programmes. 2. Breakdown rates of beech Fagus sylvatica leaves were determined in 25 woodland headwater streams along an acidification gradient in the Vosges Mountains, France. Additional data relating to micro-organisms (microbial respiration, fungal biomass and degree of conditioning measured as leaf palatability) and macroinvertebrates (shredder diversity, abundance and biomass) associated with decomposing leaves were collected to elucidate the mechanisms underlying leaf breakdown. 3. Breakdown rates varied more than 20-fold between the most acidified and circumneutral sites ( k = 0·0002‐0·0055 day − 1 ). Stream water alkalinity and total Al concentration together accounted for 88% of the variation in litter breakdown rates among streams. Microbial factors associated with decaying leaves, particularly microbial respiration, declined with increasing stream acidity and were significantly related to Ca 2+ and total Al concentrations. 4. Total abundance, biomass and richness of leaf-shredding invertebrates associated with decomposing leaves were not related to stream acidity. However, the abundance and biomass of the amphipod Gammarus fossarum , an acid-sensitive and particularly efficient leaf-shredder, showed a strong positive relationship with leaf breakdown rate. Gammarus abundance and microbial respiration together accounted for 85% of the variation in litter breakdown rates among streams. 5. Synthesis and applications . These results indicate that leaf-litter breakdown responds strongly to stream acidification, with both microbial decomposers and invertebrate detritivores markedly affected. Measuring leaf breakdown rate may be developed into a simple, powerful and low-cost tool for assessing a critical component of ecosystem functioning. We advocate further investigation of this approach for the routine biomonitoring of freshwaters affected by, or recovering from, other anthropogenic stresses.

Abstract: Of the 13 two-component signal transduction systems (TCS) identified in Streptococcus pneumoniae, two, ComDE and CiaRH, are known to affect competence for natural genetic transformation. ComD and ComE act together with the comC-encoded competence-stimulating peptide (CSP) and with ComAB, the CSP-dedicated exporter, to co-ordinate activation of genes required for differentiation to competence. Several lines of evidence suggest that the CiaRH TCS and competence regulation are interconnected, including the observation that inactivation of the CiaR response regulator derepresses competence. However, the nature of the interconnection remains poorly understood. Interpretation of previous transcriptome analyses of ciaR mutants was complicated by competence derepression in the mutants. To circumvent this problem, we have used microarray analysis to investigate the transition from non-competence to competence in a comC-null wild-type strain and its ciaR derivative after the addition of CSP. This study increased the number of known CSP-induced genes from approximately 47 to 105 and revealed approximately 42 genes with reduced expression in competent cells. Induction of the CiaR regulon, as well as the entire HrcA and part of the CtsR stress response regulons, was observed in wild-type competent cells. Enhanced induction of stress response genes was detected in ciaR competent cells. In line with these observations, CSP was demonstrated to trigger growth arrest and stationary phase autolysis in ciaR cells. Taken together, these data strongly suggest that differentiation to competence imposes a temporary stress on cells, and that the CiaRH TCS is required for the cells to exit normally from the competent state.
