Abstract: IslandViewer (http://www.pathogenomics.sfu.ca/islandviewer/) is a widely-used webserver for the prediction and interactive visualization of genomic islands (GIs, regions of probable horizontal origin) in bacterial and archaeal genomes. GIs disproportionately encode factors that enhance the adaptability and competitiveness of the microbe within a niche, including virulence factors and other medically or environmentally important adaptations. We report here the release of IslandViewer 4, with novel features to accommodate the needs of larger-scale microbial genomics analysis, while expanding GI predictions and improving its flexible visualization interface. A user management web interface as well as an HTTP API for batch analyses are now provided with a secured authentication to facilitate the submission of larger numbers of genomes and the retrieval of results. In addition, IslandViewer's integrated GI predictions from multiple methods have been improved and expanded by integrating the precise Islander method for pre-computed genomes, as well as an updated IslandPath-DIMOB for both pre-computed and user-supplied custom genome analysis. Finally, pre-computed predictions including virulence factors and antimicrobial resistance are now available for 6193 complete bacterial and archaeal strains publicly available in RefSeq. IslandViewer 4 provides key enhancements to facilitate the analysis of GIs and better understand their role in the evolution of successful environmental microbes and pathogens.

Abstract: PATRICIA is an algorithm which provides a flexible means of storing, indexing, and retrieving information in a large file, which is economical of index space and of reindexing time. It does not require rearrangement of text or index as new material is added. It requires a minimum restriction of format of text and of keys; it is extremely flexible in the variety of keys it will respond to. It retrieves information in response to keys furnished by the user with a quantity of computation which has a bound which depends linearly on the length of keys and the number of their proper occurrences and is otherwise independent of the size of the library. It has been implemented in several variations as FORTRAN programs for the CDC-3600, utilizing disk file storage of text. It has been applied to several large information-retrieval problems and will be applied to others.

Abstract: We present evidence for a fundamentally new mechanism for impact-induced desorption, viz., core-hole Auger decay. We thereby explain why observed thresholds for electron-stimulated desorption (ESD) of positive ions (${\mathrm{O}}^{+}$, O${\mathrm{H}}^{+}$, and ${\mathrm{F}}^{+}$) from certain $d$-band metal oxides (Ti${\mathrm{O}}_{2}$, ${\mathrm{V}}_{2}$${\mathrm{O}}_{5}$, and W${\mathrm{O}}_{3}$) correlate in energy with the ionization potential of the highest-lying atomic core levels. We conclude that electron-stimulated desorption is in many interesting cases an atom-specific, valence-sensitive probe of surfaces.

Abstract: IT is widely agreed that bacteria swim by moving their flagella, but how this motion is generated remains obscure1,2. A flagellum has a helical filament, a proximal hook, and components at its base associated with the cell wall and the cytoplasmic membrane. If there are several flagella per cell, the filaments tend to form bundles and to move in unison. When viewed by high-speed cinematography, the bundles show a screw-like motion. It is commonly believed that each filament propagates a helical wave3. We will show here that existing evidence favours a model in which each filament rotates.

Abstract: With the aim of understanding the contribution of enzymes to the cost of lignocellulosic biofuels, we constructed a techno-economic model for the production of fungal cellulases. We found that the cost of producing enzymes was much higher than that commonly assumed in the literature. For example, the cost contribution of enzymes to ethanol produced by the conversion of corn stover was found to be $0.68/gal if the sugars in the biomass could be converted at maximum theoretical yields, and $1.47/gal if the yields were based on saccharification and fermentation yields that have been previously reported in the scientific literature. We performed a sensitivity analysis to study the effect of feedstock prices and fermentation times on the cost contribution of enzymes to ethanol price. We conclude that a significant effort is still required to lower the contribution of enzymes to biofuel production costs.
