Abstract: Six DNA regions were evaluated as potential DNA barcodes for Fungi, the second largest kingdom of eukaryotic life, by a multinational, multilaboratory consortium. The region of the mitochondrial cytochrome c oxidase subunit 1 used as the animal barcode was excluded as a potential marker, because it is difficult to amplify in fungi, often includes large introns, and can be insufficiently variable. Three subunits from the nuclear ribosomal RNA cistron were compared together with regions of three representative protein-coding genes (largest subunit of RNA polymerase II, second largest subunit of RNA polymerase II, and minichromosome maintenance protein). Although the protein-coding gene regions often had a higher percent of correct identification compared with ribosomal markers, low PCR amplification and sequencing success eliminated them as candidates for a universal fungal barcode. Among the regions of the ribosomal cistron, the internal transcribed spacer (ITS) region has the highest probability of successful identification for the broadest range of fungi, with the most clearly defined barcode gap between inter- and intraspecific variation. The nuclear ribosomal large subunit, a popular phylogenetic marker in certain groups, had superior species resolution in some taxonomic groups, such as the early diverging lineages and the ascomycete yeasts, but was otherwise slightly inferior to the ITS. The nuclear ribosomal small subunit has poor species-level resolution in fungi. ITS will be formally proposed for adoption as the primary fungal barcode marker to the Consortium for the Barcode of Life, with the possibility that supplementary barcodes may be developed for particular narrowly circumscribed taxonomic groups.

Abstract: Zinc oxide (ZnO) is an inorganic compound widely used in everyday applications. ZnO is currently listed as a generally recognized as safe (GRAS) material by the Food and Drug Administration and is used as food additive. The advent of nanotechnology has led the development of materials with new properties for use as antimicrobial agents. Thus, ZnO in nanoscale has shown antimicrobial properties and potential applications in food preservation. ZnO nanoparticles have been incorporated in polymeric matrices in order to provide antimicrobial activity to the packaging material and improve packaging properties. This review presents the main synthesis methods of ZnO nanoparticles, principal characteristics and mechanisms of antimicrobial action as well as the effect of their incorporation in polymeric matrices. Safety issues such as exposure routes and migration studies are also discussed.

Abstract: Nutrient resorption in plants influences nutrient availability and cycling and is a key process in biogeochemical models. Improved estimates of resorption parameters are needed for predicting long-term primary productivity and for improving such models. Currently, most models assume a value of 50% resorption for nitrogen (N) and phosphorus (P) and lack resorption data for other nutrients and for specific vegetation types. We provide global estimates of resorption efficiencies and nutrient concentrations for carbon (C), N, and P and the first global-scale estimates for essential nutrients such as potassium (K), calcium (Ca), and magnesium (Mg). We also examine leaf mass loss during senescence (LML) globally and for different plant types, thus defining a mass loss correction factor (MLCF) needed to quantify unbiased resorption values. Abstract: Lipopolysaccharide (LPS) may play an important role in chronic diseases through the activation of inflammatory responses. The type of diet consumed is of major concern for the prevention and treatment of these diseases. Evidence from animal and human studies has shown that LPS can diffuse from the gut to the circulatory system in response to the intake of high amounts of fat. The method by which LPS move into the circulatory system is either through direct diffusion due to intestinal paracellular permeability or through absorption by enterocytes during chylomicron secretion. Considering the impact of metabolic diseases on public health and the association between these diseases and the levels of LPS in the circulatory system, this review will mainly discuss the current knowledge about high-fat diets and subclinical inflammation. It will also describe the new evidence that correlates gut microbiota, intestinal permeability and alkaline phosphatase activity with increased blood LPS levels and the biological effects of this increase, such as insulin resistance. Although the majority of the studies published so far have assessed the effects of dietary fat, additional studies are necessary to deepen the understanding of how the amount, the quality and the structure of the fat may affect endotoxaemia. The potential of food combinations to reduce the negative effects of fat intake should also be considered in future studies. In these studies, the effects of flavonoids, prebiotics and probiotics on endotoxaemia should be investigated. Thus, it is essential to identify dietetic strategies capable of minimising endotoxaemia and its postprandial inflammatory effects.

Abstract: Genomic selection can increase genetic gain per generation through early selection. Genomic selection is expected to be particularly valuable for traits that are costly to phenotype and expressed late in the life cycle of long-lived species. Alternative approaches to genomic selection prediction models may perform differently for traits with distinct genetic properties. Here the performance of four different original methods of genomic selection that differ with respect to assumptions regarding distribution of marker effects, including (i) ridge regression–best linear unbiased prediction (RR–BLUP), (ii) Bayes A, (iii) Bayes Cπ, and (iv) Bayesian LASSO are presented. In addition, a modified RR–BLUP (RR–BLUP B) that utilizes a selected subset of markers was evaluated. The accuracy of these methods was compared across 17 traits with distinct heritabilities and genetic architectures, including growth, development, and disease-resistance properties, measured in a Pinus taeda (loblolly pine) training population of 951 individuals genotyped with 4853 SNPs. The predictive ability of the methods was evaluated using a 10-fold, cross-validation approach, and differed only marginally for most method/trait combinations. Interestingly, for fusiform rust disease-resistance traits, Bayes Cπ, Bayes A, and RR–BLUB B had higher predictive ability than RR–BLUP and Bayesian LASSO. Fusiform rust is controlled by few genes of large effect. A limitation of RR–BLUP is the assumption of equal contribution of all markers to the observed variation. However, RR-BLUP B performed equally well as the Bayesian approaches.The genotypic and phenotypic data used in this study are publically available for comparative analysis of genomic selection prediction models.

Abstract: Biomass has been widely recognized as a clean and renewable energy source, with increasing potential to replace conventional fossil fuels in the energy market. The abundance of biomass ranks it as the third energy resource after oil and coal. The reduction of imported forms of energy, and the conservation of the limited supply of fossil fuels, depends upon the utilization of all other available fuel energy sources. Energy conversion systems based on the use of biomass are of particular interest to scientists because of their potential to reduce global CO2 emissions. With these considerations, gasification methods come to the forefront of biomass-to-energy conversions for a number of reasons. Primarily, gasification is more advantageous because of the conversion of biomass into a combustible gas, making it a more efficient process than other thermochemical processes. Biomass gasification has been studied widely as an efficient and sustainable technology for the generation of heat, production of hydrogen and ethanol, and power generation. Renewable energy can have a significant positive impact for developing countries. In rural areas, particularly in remote locations, transmission and distribution of energy generated from fossil fuels can be difficult and expensive, a challenge that renewable energy can attempt to correct by facilitating economic and social development in communities. This paper aims to take stock of the latest technologies for gasification.

Abstract: Recent work has shown that different theoretical approaches to the dynamics of the susceptible-infectedsusceptible (SIS) model for epidemics lead to qualitatively different estimates for the position of the epidemic threshold in networks. Here we present large-scale numerical simulations of the SIS dynamics on various types of networks, allowing the precise determination of the effective threshold for systems of finite size N . We compare quantitatively the numerical thresholds with theoretical predictions of the heterogeneous mean-field theory and of the quenched mean-field theory. We show that the latter is in general more accurate, scaling with N with the correct exponent, but often failing to capture the correct prefactor.

Abstract: Summary •Genomic selection is increasingly considered vital to accelerate genetic improvement. However, it is unknown how accurate genomic selection prediction models remain when used across environments and ages. This knowledge is critical for breeders to apply this strategy in genetic improvement. •Here, we evaluated the utility of genomic selection in a Pinus taeda population of c. 800 individuals clonally replicated and grown on four sites, and genotyped for 4825 single-nucleotide polymorphism (SNP) markers. Prediction models were estimated for diameter and height at multiple ages using genomic random regression best linear unbiased predictor (BLUP). •Accuracies of prediction models ranged from 0.65 to 0.75 for diameter, and 0.63 to 0.74 for height. The selection efficiency per unit time was estimated as 53–112% higher using genomic selection compared with phenotypic selection, assuming a reduction of 50% in the breeding cycle. Accuracies remained high across environments as long as they were used within the same breeding zone. However, models generated at early ages did not perform well to predict phenotypes at age 6 yr. •These results demonstrate the feasibility and remarkable gain that can be achieved by incorporating genomic selection in breeding programs, as long as models are used at the relevant selection age and within the breeding zone in which they were estimated.

Abstract: Butyrate is a four-carbon short-chain fatty acid that improves colonic trophism. Although several studies have shown the benefits of butyrate enemas in ulcerative colitis (UC), studies using the oral route are rare in the literature. In the present study, we evaluated the effect of butyrate intake in the immune response associated to UC. For that, mice were fed control or butyrate (0.5% sodium butyrate) diets for 14 days. Acute UC was induced by dextran sulphate sodium (DSS, 2.5%), replacing drinking water. The results showed that, in UC animals, oral butyrate significantly improved trophism and reduced leukocyte (eosinophil and neutrophil) infiltration in the colon mucosa and improved the inflammatory profile (activated macrophage, B and T lymphocytes) in cecal lymph nodes. In the small intestine, although mucosa histology was similar among groups, DSS treatment reduced duodenal transforming growth factor-β, increased interleukin-10 concentrations and increased memory T lymphocytes and dendritic cells in Peyer's patches. Butyrate supplementation was able to revert these alterations. When cecal butyrate concentration was analyzed in cecal content, it was still higher in the healthy animals receiving butyrate than in the UC+butyrate and control groups. In conclusion, our results show that oral administration of sodium butyrate improves mucosa lesion and attenuates the inflammatory profile of intestinal mucosa, local draining lymph nodes and Peyer's patches of DSS-induced UC. Our results also highlight the potential use of butyrate supplements as adjuvant in UC treatment.

Abstract: Silicon (Si) is not considered to be an essential element for higher plants and is believed to have no effect on primary metabolism in unstressed plants. In rice (Oryza sativa), Si nutrition improves grain production; however, no attempt has been made to elucidate the physiological mechanisms underlying such responses. Here, we assessed crop yield and combined advanced gas exchange analysis with carbon isotope labelling and metabolic profiling to measure the effects of Si nutrition on rice photosynthesis, together with the associated metabolic changes, by comparing wild-type rice with the low-Si rice mutant lsi1 under unstressed conditions. Si improved the harvest index, paralleling an increase in nitrogen use efficiency. Higher crop yields associated with Si nutrition exerted a feed-forward effect on photosynthesis which was fundamentally associated with increased mesophyll conductance. By contrast, Si nutrition did not affect photosynthetic gas exchange during the vegetative growth phase or in de-grained plants. In addition, Si nutrition altered primary metabolism by stimulating amino acid remobilization. Our results indicate a stimulation of the source capacity, coupled with increased sink demand, in Si-treated plants; therefore, we identify Si nutrition as an important target in attempts to improve the agronomic yield of rice.

Abstract: Sugarcane straw biomass accounts for 1/3 of the energy potential of sugarcane and represents a rich source of sugars. Studies have been intensified for the use of this biomass along with bagasse for the production of cellulosic ethanol. Development of this technological path will allow for taking full advantage of sugarcane, increasing ethanol production without expanding the area cultivated. However, in order for this technology to be viable certain challenges must be overcome, including establishment of appropriate conditions of pretreatment and hydrolysis of these materials for release of fermentable sugars.

Abstract: The tomato borer Tuta absoluta (Lepidoptera: Gelechiidae) has been a recognized pest in South America since the 1960s, quickly spreading to the major tomato-producing countries in the region. A series of studies regarding this pest's biology, ecology and management were conducted to contain tomato losses within acceptable levels. Although cultural control methods were attempted against T. absoluta, as were the development of resistant tomato varieties and the use of pheromones and natural enemies, insecticides are still the main control method used. The sex pheromone of T. absoluta was identified, confirmed and synthesized in the late 1990s and it is currently used for detection and monitoring of this species, but improved sampling plans are still necessary for its use in decision-making regarding insecticide use. Insecticide use has shifted from earlier reliance on organophosphates, pyrethroids, cartap and abamectin to insect growth regulators and, more recently, to novel insecticides. Unfortunately, the overreliance on insecticide use led to problems with insecticide resistance in the region, which is a current matter of concern not only in South America, but also elsewhere since introduced strains may carry insecticide-resistance genes at high frequency even without local selection in the site of introduction. La mineuse de la tomate Tuta absoluta en Amerique du Sud: impact, controle et resistance aux insecticides La mineuse de la tomate Tuta absoluta (Lepidoptera: Gelechiidae) est consideree comme un ravageur en Amerique du Sud depuis les annees 1960, ou elle s'est rapidement disseminee dans les principaux pays produisant des tomates. Une serie d'etudes concernant la biologie de ce ravageur, son ecologie et sa gestion a ete menee pour limiter les pertes de tomate a des niveaux acceptables. Malgre des essais de developpement de lutte alternative (methodes culturales, varietes de tomates resistantes, utilisation de pheromones ou d'ennemis naturels), l'utilisation d'insecticides reste la principale methode de lutte utilisee contre T. absoluta. La pheromone sexuelle de T. absoluta a ete identifiee, confirmee et synthetisee a la fin des annees 1990 et est actuellement utilisee pour la detection et le suivi de cet insecte. Cependant, il faudrait encore ameliorer les plans d'echantillonnage pour pouvoir l'utiliser dans la prise de decision concernant l'utilisation d'insecticides. L'utilisation d'insecticides domine; elle ne repose plus comme avant sur les organophosphores, les pyrethrinoides, le cartap et l'abamectine, mais sur des regulateurs de croissance des insectes et plus recemment sur de nouveaux insecticides. Malheureusement, la dependance excessive a l'utilisation d'insecticides a conduit a des problemes de resistance aux insecticides dans la region, qui est une preoccupant non seulement en Amerique du Sud, mais aussi ailleurs puisque des souches introduites peuvent porter des genes de resistance aux insecticides a haute frequence, meme sans selection locale dans le site d'introduction.

Abstract: Variables that influence the citric-acid extraction of pectins from cacao pod husk were examined. A screening study tested the main parameters influencing pectin yield and uronic acid content by a factorial fractional 3 3−1 design. Further, response surface methodology was applied using a central composite design to examine the effect of a greater region of variable values on pectin yield and uronic acid content. The yield was optimized by increasing the temperature and time. None of the variables had a significant effect on the uronic acid content, and there was lack of fit of the model to the uronic acid content. From the fitted model, extraction conditions with aqueous citric acid at pH 3.0 for 95 min at 95 °C provided a predicted yield of approximately 9.0 g/100 g dry cacao pod husks. The obtained experimental value for the yield was 10.1 ± 0.3 g/100 g dry cacao pod husks, with the pectins containing 65.1 ± 0.8 g uronic acid/100 g fraction, DE 40.3% and DA 15.9%. At 5 g/100 g aqueous solution, the fraction behaved as a concentrated solution and presented a non-Newtonian shear-thinning behavior, well described by Cross Model. Additionally, the fraction formed gels at acidic pH and high sucrose content.

Abstract: Declines in pollinator colonies represent a worldwide concern. The widespread use of agricultural pesticides is recognized as a potential cause of these declines. Previous studies have examined the effects of neonicotinoid insecticides such as imidacloprid on pollinator colonies, but these investigations have mainly focused on adult honey bees. Native stingless bees (Hymenoptera: Apidae: Meliponinae) are key pollinators in neotropical areas and are threatened with extinction due to deforestation and pesticide use. Few studies have directly investigated the effects of pesticides on these pollinators. Furthermore, the existing impact studies did not address the issue of larval ingestion of contaminated pollen and nectar, which could potentially have dire consequences for the colony. Here, we assessed the effects of imidacloprid ingestion by stingless bee larvae on their survival, development, neuromorphology and adult walking behavior. Increasing doses of imidacloprid were added to the diet provided to individual worker larvae of the stingless bee Melipona quadrifasciata anthidioides throughout their development. Survival rates above 50% were only observed at insecticide doses lower than 0.0056 µg active ingredient (a.i.)/bee. No sublethal effect on body mass or developmental time was observed in the surviving insects, but the pesticide treatment negatively affected the development of mushroom bodies in the brain and impaired the walking behavior of newly emerged adult workers. Therefore, stingless bee larvae are particularly susceptible to imidacloprid, as it caused both high mortality and sublethal effects that impaired brain development and compromised mobility at the young adult stage. These findings demonstrate the lethal effects of imidacloprid on native stingless bees and provide evidence of novel serious sublethal effects that may compromise colony survival. The ecological and economic importance of neotropical stingless bees as pollinators, their susceptibility to insecticides and the vulnerability of their larvae to insecticide exposure emphasize the importance of studying these species.

In this study the fungicidal and detoxifying effects of ozone on aflatoxins in peanuts was investigated. Peanut kernels were ozonated at concentrations of 13 and 21 mg L −1 for periods of 0, 24, 48, 72 and 96 h. RESULTS: Ozone was effective in controlling total fungi and potentially aflatoxigenic species in peanuts, with a reduction in colony-forming units per gram greater than 3 log cycles at the concentration of 21 mg L −1 after 96 h of exposure. A reduction in the percentage of peanuts with internal fungal populations was also observed, particularly after exposure to ozone at 21 mg L −1 . A reduction inthe concentrationsof total aflatoxinsand aflatoxinB1 of approximately30 and25% respectively was observed for kernels exposed to ozone at 21 mg L −1 for 96 h. CONCLUSION: It was concluded that ozone is an important alternative for peanut detoxification because it is effective in controlling potentially aflatoxigenic fungi and also acts in the reduction of aflatoxin levels in kernels. c � 2011 Society of Chemical Industry

Abstract: Summary Response surface methodology (RSM) was employed to investigate variations in powder characteristics with respect to spray drying operating parameters including both feed rates (L min−1) and inlet temperatures (°C). Inlet temperatures around 180 °C provided the lowest values for moisture. Powder recovery was significantly affected (P 0.05) was observed for water activity, solubility and hygroscopicity between treatments. Regarding oil retention, the results showed a significant (P < 0.05) interaction between the two studied factors. A tendency for higher values of oil retention was observed when using combinations of high inlet temperatures/low feed rates and low inlet temperatures/high feed rates. Particle size distribution averaged 2.0, 8.1 and 18.3 μm for D10, D50 and D90, respectively. The morphology of particles showed no cracks in most capsules. The results indicate that high temperature (185 °C) and moderated feed rate (0.63 L min−1) are the best spray drying conditions.

Abstract: To examine management options for biodiversity in agricultural landscapes, eight research regions were classified into social-ecological domains, using a dataset of indicators of livelihood resources, i.e., capital assets. Potential interventions for biodiversity-based agriculture were then compared among landscapes and domains. The approach combined literature review with expert judgment by researchers working in each landscape. Each landscape was described for land use, rural livelihoods and attitudes of social actors toward biodiversity and intensification of agriculture. Principal components analysis of 40 indicators of natural, human, social, financial and physical capital for the eight landscapes showed a loss of biodiversity associated with high-input agricultural intensification. High levels of natural capital (e.g. indicators of wildland biodiversity conservation and agrobiodiversity for human needs) were positively associated with indicators of human capital, including knowledge of the flora and fauna and knowledge sharing among farmers. Three social-ecological domains were identified across the eight landscapes (Tropical Agriculture-Forest Matrix, Tropical Degrading Agroecosystem, and Temperate High-Input Commodity Agriculture) using hierarchical clustering of the indicator values. Each domain shared a set of interventions for biodiversity-based agriculture and ecological intensification that could also increase food security in the impoverished landscapes. Implementation of interventions differed greatly among the landscapes, e.g. financial capital for new farming practices in the Intensive Agriculture domain vs. developing market value chains in the other domains. This exploratory study suggests that indicators of knowledge systems should receive greater emphasis in the monitoring of biodiversity and ecosystem services, and that inventories of assets at the landscape level can inform adaptive management of agrobiodiversity-based interventions.

Abstract: The increasing demand for efficiency in pork production requires great specialization of all sectors involved in this activity. In this context, the development of strategies that could reduce undesirable traits related with negative effects on piglet survival and postnatal growth and development are essential for the pig industry. Currently, special attention is given to variation in birth weight, as some evidences suggest an increased within-litter birth weight variation in modern sows. This variation has been shown to be associated with preweaning mortality, variable weights at weaning and deteriorated growth performance, which results in economic losses and lower efficiency. Therefore, understanding the factors that can influence the events that occur during gestation and that have an impact on the fetal growth and development are important to achieve better efficiency and also to develop strategies that can be used to achieve increased within-litter uniformity of piglet birth weight. This study concludes that even at a given placental size, fetal growth may vary because of differences in placental vascularization and efficiency. Feeding extra feed or energy during late gestation only marginally improves birth weight, and positive effects are not consistent between different studies. The detrimental effects of protein restriction on fetal growth during early gestation may be due to altered placental and endometrial angiogenesis and growth, which leads to a reduction in placental-fetal blood flow, nutrient supply from mother to the fetuses and ultimately to fetal growth retardation. The number of studies that attempted to influence within-litter birth weight variation by means of sow nutrition during gestation is limited. Therefore, more research concerning sow nutrition during gestation associated with the provision of balanced diets to meet requirements of the sows and fetuses are still required. This knowledge may subsequently provide starting points for the design of nutritional strategies that can influence within-litter birth variation.

Abstract: Bacteriocins are ribosomally synthesized antimicrobial peptides produced by Bacteria and some Archaea. The assessment of the toxic potential of antimicrobial peptides is important in order to apply these peptides on an industrial scale. The aim of the present study was to investigate the in vitro cytotoxic and haemolytic potential of bovicin HC5, as well as to determine whether cholesterol influences bacteriocin activity on model membranes. Nisin, for which the mechanism of action is well described, was used as a reference peptide in our assays. The viability of three distinct eukaryotic cell lines treated with bovicin HC5 or nisin was analysed by using the MTT assay and cellular morphological changes were determined by light microscopy. The haemolytic potential was evaluated by using the haemoglobin liberation assay and the role of cholesterol on bacteriocin activity was examined by using model membranes composed of DOPC (1,2-dioleoyl-sn-glycero-3-phosphocholine) and DPoPC (1,2-dipalmitoyl-sn-glycero-3-phosphocholine). The IC50 of bovicin HC5 and nisin against Vero cells was 65.42 and 13.48 µM, respectively. When the MTT assay was performed with MCF-7 and HepG2 cells, the IC50 obtained for bovicin HC5 was 279.39 and 289.30 µM, respectively, while for nisin these values were 105.46 and 112.25 µM. The haemolytic activity of bovicin HC5 against eukaryotic cells was always lower than that determined for nisin. The presence of cholesterol did not influence the activity of either bacteriocin on DOPC model membranes, but nisin showed reduced carboxyfluorescein leakage in DPoPC membranes containing cholesterol. In conclusion, bovicin HC5 only exerted cytotoxic effects at concentrations that were greater than the concentration needed for its biological activity, and the presence of cholesterol did not affect its interaction with model membranes.

Abstract: Genetic factors can interfere with sporting performance. The identification of genetic predisposition of soccer players brings important information to trainers and coaches for individual training loads adjustment. Different responses to eccentric training could be observed by the genotype referred to as α-actinin-3 (ACTN3) in biomarkers of muscle damage, hormones and inflammatory responses. The aim of this study was to compare acute inflammatory responses, muscle damage and hormonal variations according to the eccentric training in soccer professional athletes with different genetic profiles of ACTN3 (XX, RX and RR). 37 soccer professional athletes (9 XX, 13 RX, 15 RR) were randomly divided into five stations associated to eccentric muscle contraction and plyometrics. Blood samples were taken from athletes pre-eccentric training, immediately after (post), 2- and 4-h post-eccentric training to determine hormone responses (cortisol and testosterone), muscle damage (CK and α-actin), and inflammatory responses (IL-6). After eccentric training, athletes XX presented higher levels for CK (4-h post), α-actin (post and 2-h post) and cortisol (post) compared to RR and RX athletes. However, RR and RX athletes presented higher levels of testosterone (post) and IL-6 (2 h post and 4 h post) compared to athletes XX. The main conclusion of this study is that professional soccer athletes homozygous to ACTN3XX gene are more susceptible to eccentric damage and present a higher catabolic state, demonstrated by metabolic, hormonal and immune responses post an eccentric training, in comparison to ACTN3RR and ACTN3RX groups.
