Abstract: The UCSC Genome Browser (http://genome.ucsc.edu) is a graphical viewer for genomic data now in its 13th year. Since the early days of the Human Genome Project, it has presented an integrated view of genomic data of many kinds. Now home to assemblies for 58 organisms, the Browser presents visualization of annotations mapped to genomic coordinates. The ability to juxtapose annotations of many types facilitates inquiry-driven data mining. Gene predictions, mRNA alignments, epigenomic data from the ENCODE project, conservation scores from vertebrate whole-genome alignments and variation data may be viewed at any scale from a single base to an entire chromosome. The Browser also includes many other widely used tools, including BLAT, which is useful for alignments from high-throughput sequencing experiments. Private data uploaded as Custom Tracks and Data Hubs in many formats may be displayed alongside the rich compendium of precomputed data in the UCSC database. The Table Browser is a full-featured graphical interface, which allows querying, filtering and intersection of data tables. The Saved Session feature allows users to store and share customized views, enhancing the utility of the system for organizing multiple trains of thought. Binary Alignment/Map (BAM), Variant Call Format and the Personal Genome Single Nucleotide Polymorphisms (SNPs) data formats are useful for visualizing a large sequencing experiment (whole-genome or whole-exome), where the differences between the data set and the reference assembly may be displayed graphically. Support for high-throughput sequencing extends to compact, indexed data formats, such as BAM, bigBed and bigWig, allowing rapid visualization of large datasets from RNA-seq and ChIP-seq experiments via local hosting.

Abstract: Systematic analyses of spatiotemporal gene expression trajectories during organogenesis have been challenging because diverse cell types at different stages of maturation and differentiation coexist in the emerging tissues. We identified discrete cell types as well as temporally and spatially restricted trajectories of radial glia maturation and neurogenesis in developing human telencephalon. These lineage-specific trajectories reveal the expression of neurogenic transcription factors in early radial glia and enriched activation of mammalian target of rapamycin signaling in outer radial glia. Across cortical areas, modest transcriptional differences among radial glia cascade into robust typological distinctions among maturing neurons. Together, our results support a mixed model of topographical, typological, and temporal hierarchies governing cell-type diversity in the developing human telencephalon, including distinct excitatory lineages emerging in rostral and caudal cerebral cortex.

Abstract: Numerous groundfish stocks in both the Atlantic and Pacific are considered overfished, resulting in large-scale fishery closures. Fishing, in addition to simply removing biomass, also truncates the age and size structure of fish populations and often results in localized depletions. We summarize recent research suggesting that an old-growth age structure, combined with a broad spatial distribution of spawning and recruitment, is at least as important as spawning biomass in maintaining long-term sustainable population levels. In particular, there is evidence that older, larger female rockfishes produce larvae that withstand starvation longer and grow faster than the offspring of younger fish, that stocks may actually consist of several reproductively isolated units, and that recruitment may come from only a small and different fraction of the spawning population each year. Abstract: Several recent studies have shown that about half of the massive galaxies at z~2 are in a quiescent phase. Moreover, these galaxies are commonly found to be ultra-compact with half-light radii of ~1 kpc. We have obtained a ~29 hr spectrum of a typical quiescent, ultra-dense galaxy at z=2.1865 with the Gemini Near-Infrared Spectrograph. The spectrum exhibits a strong optical break and several absorption features, which have not previously been detected in z>2 quiescent galaxies. Comparison of the spectral energy distribution with stellar population synthesis models implies a low star formation rate (SFR) of 1-3 Msol/yr, an age of 1.3-2.2 Gyr, and a stellar mass of ~2x10^11 Msol. We detect several faint emission lines, with emission-line ratios of [NII]/Halpha, [SII]/Halpha and [OII]/[OIII] typical of low-ionization nuclear emission-line regions. Thus, neither the stellar continuum nor the nebular emission implies active star formation. The current SFR is <1% of the past average SFR. If this galaxy is representative of compact quiescent galaxies beyond z=2, it implies that quenching of star formation is extremely efficient and also indicates that low luminosity active galactic nuclei (AGNs) could be common in these objects. Nuclear emission is a potential concern for the size measurement. However, we show that the AGN contributes <8% to the rest-frame optical emission. A possible post-starburst population may affect size measurements more strongly; although a 0.5 Gyr old stellar population can make up <10% of the total stellar mass, it could account for up to ~40% of the optical light. Nevertheless, this spectrum shows that this compact galaxy is dominated by an evolved stellar population.

Abstract: The surface uplift history of the Tibetan Plateau and Himalaya is among the most interesting topics in geosciences because of its effect on regional and global climate during Cenozoic time, its influence on monsoon intensity, and its reflection of the dynamics of continental plateaus. Models of plateau growth vary in time, from pre-India-Asia collision (e.g., ≈100 Ma ago) to gradual uplift after the India-Asia collision (e.g., ≈55 Ma ago) and to more recent abrupt uplift (<7 Ma ago), and vary in space, from northward stepwise growth of topography to simultaneous surface uplift across the plateau. Here, we improve that understanding by presenting geologic and geophysical data from north-central Tibet, including magnetostratigraphy, sedimentology, paleocurrent measurements, and 40Ar/39Ar and fission-track studies, to show that the central plateau was elevated by 40 Ma ago. Regions south and north of the central plateau gained elevation significantly later. During Eocene time, the northern boundary of the protoplateau was in the region of the Tanggula Shan. Elevation gain started in pre-Eocene time in the Lhasa and Qiangtang terranes and expanded throughout the Neogene toward its present southern and northern margins in the Himalaya and Qilian Shan.
