Abstract: Complete and accurate reference genomes and annotations provide fundamental tools for characterization of genetic and functional variation. These resources facilitate the determination of biological processes and support translation of research findings into improved and sustainable agricultural technologies. Many reference genomes for crop plants have been generated over the past decade, but these genomes are often fragmented and missing complex repeat regions. Here we report the assembly and annotation of a reference genome of maize, a genetic and agricultural model species, using single-molecule real-time sequencing and high-resolution optical mapping. Relative to the previous reference genome, our assembly features a 52-fold increase in contig length and notable improvements in the assembly of intergenic spaces and centromeres. Characterization of the repetitive portion of the genome revealed more than 130,000 intact transposable elements, allowing us to identify transposable element lineage expansions that are unique to maize. Gene annotations were updated using 111,000 full-length transcripts obtained by single-molecule real-time sequencing. In addition, comparative optical mapping of two other inbred maize lines revealed a prevalence of deletions in regions of low gene density and maize lineage-specific genes.

Abstract: Marine protected areas (MPAs) are increasingly being used globally to conserve marine resources. However, whether many MPAs are being effectively and equitably managed, and how MPA management influences substantive outcomes remain unknown. We developed a global database of management and fish population data (433 and 218 MPAs, respectively) to assess: MPA management processes; the effects of MPAs on fish populations; and relationships between management processes and ecological effects. Here we report that many MPAs failed to meet thresholds for effective and equitable management processes, with widespread shortfalls in staff and financial resources. Although 71% of MPAs positively influenced fish populations, these conservation impacts were highly variable. Staff and budget capacity were the strongest predictors of conservation impact: MPAs with adequate staff capacity had ecological effects 2.9 times greater than MPAs with inadequate capacity. Thus, continued global expansion of MPAs without adequate investment in human and financial capacity is likely to lead to sub-optimal conservation outcomes.

Abstract: Identifying robust survival subgroups of hepatocellular carcinoma (HCC) will significantly improve patient care. Currently, endeavor of integrating multi-omics data to explicitly predict HCC survival from multiple patient cohorts is lacking. To fill this gap, we present a deep learning (DL)-based model on HCC that robustly differentiates survival subpopulations of patients in six cohorts. We built the DL-based, survival-sensitive model on 360 HCC patients' data using RNA sequencing (RNA-Seq), miRNA sequencing (miRNA-Seq), and methylation data from The Cancer Genome Atlas (TCGA), which predicts prognosis as good as an alternative model where genomics and clinical data are both considered. This DL-based model provides two optimal subgroups of patients with significant survival differences (P = 7.13e-6) and good model fitness [concordance index (C-index) = 0.68]. More aggressive subtype is associated with frequent TP53 inactivation mutations, higher expression of stemness markers (KRT19 and EPCAM) and tumor marker BIRC5, and activated Wnt and Akt signaling pathways. We validated this multi-omics model on five external datasets of various omics types: LIRI-JP cohort (n = 230, C-index = 0.75), NCI cohort (n = 221, C-index = 0.67), Chinese cohort (n = 166, C-index = 0.69), E-TABM-36 cohort (n = 40, C-index = 0.77), and Hawaiian cohort (n = 27, C-index = 0.82). This is the first study to employ DL to identify multi-omics features linked to the differential survival of patients with HCC. Considerable work has been done with the advent of high-throughput studies, which have enabled the data access for downstream analyses. To improve the clinical outcome prediction, a gamut of software tools has been developed. This review outlines the progress done in the field of multi-omics integration and comprehensive tools developed so far in this field. Further, we discuss the integration methods to predict patient survival at the end of the review.

Abstract: Global climate change drives sea-level rise, increasing the frequency of coastal flooding. In most coastal regions, the amount of sea-level rise occurring over years to decades is significantly smaller than normal ocean-level fluctuations caused by tides, waves, and storm surge. However, even gradual sea-level rise can rapidly increase the frequency and severity of coastal flooding. So far, global-scale estimates of increased coastal flooding due to sea-level rise have not considered elevated water levels due to waves, and thus underestimate the potential impact. Here we use extreme value theory to combine sea-level projections with wave, tide, and storm surge models to estimate increases in coastal flooding on a continuous global scale. We find that regions with limited water-level variability, i.e., short-tailed flood-level distributions, located mainly in the Tropics, will experience the largest increases in flooding frequency. The 10 to 20 cm of sea-level rise expected no later than 2050 will more than double the frequency of extreme water-level events in the Tropics, impairing the developing economies of equatorial coastal cities and the habitability of low-lying Pacific island nations.

Abstract: Wild species related to agricultural crops (crop wild relatives, or CWR) can increase the adaptive capacity of agricultural systems around the world. They represent a large pool of genetic diversity from which to draw new allelic variation required in breeding programs. Crop wild relatives have been extremely valuable in adapting crop varieties to changing disease pressures, farming practices, market demands, and climatic conditions. Unfortunately, CWR are a threatened resource and measures need to be taken to protect them, both in the wild and in genebanks. Here, we review how wild species have contributed to the development of improved crop varieties and where efforts must be concentrated to harness their value in the future. Drawing on the results of an extensive literature search, a series of 14 expert consultation meetings, and in-depth interview with experts on 24 crops, we document the role that CWR play in modern crop breeding. We discuss (i) their past and current use, (ii) advanced breeding methods and technologies that promise to facilitate the continued use of CWR, and (iii) what constraints continue to hinder increased use of CWR in breeding. Abstract: To identify common alleles associated with different histotypes of epithelial ovarian cancer (EOC), we pooled data from multiple genome-wide genotyping projects totaling 25,509 EOC cases and 40,941 controls. We identified nine new susceptibility loci for different EOC histotypes: six for serous EOC histotypes (3q28, 4q32.3, 8q21.11, 10q24.33, 18q11.2 and 22q12.1), two for mucinous EOC (3q22.3 and 9q31.1) and one for endometrioid EOC (5q12.3). We then performed meta-analysis on the results for high-grade serous ovarian cancer with the results from analysis of 31,448 BRCA1 and BRCA2 mutation carriers, including 3,887 mutation carriers with EOC. This identified three additional susceptibility loci at 2q13, 8q24.1 and 12q24.31. Integrated analyses of genes and regulatory biofeatures at each locus predicted candidate susceptibility genes, including OBFC1, a new candidate susceptibility gene for low-grade and borderline serous EOC.

Abstract: Intra-abdominal infections (IAIs) are common surgical emergencies and have been reported as major contributors to non-trauma deaths in the emergency departments worldwide. The cornerstones of effective treatment of IAIs are early recognition, adequate source control, and appropriate antimicrobial therapy. Prompt resuscitation of patients with ongoing sepsis is of utmost important. In hospitals worldwide, non-acceptance of, or lack of access to, accessible evidence-based practices and guidelines result in overall poorer outcome of patients suffering IAIs. The aim of this paper is to promote global standards of care in IAIs and update the 2013 WSES guidelines for management of intra-abdominal infections.

Abstract: Fungi are major contributors to the opportunistic infections that affect patients with HIV/AIDS. Systemic infections are mainly with Pneumocystis jirovecii (pneumocystosis), Cryptococcus neoformans (cryptococcosis), Histoplasma capsulatum (histoplasmosis), and Talaromyces (Penicillium) marneffei (talaromycosis). The incidence of systemic fungal infections has decreased in people with HIV in high-income countries because of the widespread availability of antiretroviral drugs and early testing for HIV. However, in many areas with high HIV prevalence, patients present to care with advanced HIV infection and with a low CD4 cell count or represent with persistent low CD4 cell counts because of poor adherence, resistance to antiretroviral drugs, or both. Affordable, rapid point-of-care diagnostic tests (as have been developed for cryptococcosis) are urgently needed for pneumocystosis, talaromycosis, and histoplasmosis. Additionally, antifungal drugs, including amphotericin B, liposomal amphotericin B, and flucytosine, need to be much more widely available. Such measures, together with continued international efforts in education and training in the management of fungal disease, have the potential to improve patient outcomes substantially.

Abstract: Objective Use of electronic cigarettes (e-cigarettes) is prevalent among adolescents, but there is little knowledge about the consequences of their use. We examined, longitudinally, how e-cigarette use among adolescents is related to subsequent smoking behaviour. Methods Longitudinal school-based survey with a baseline sample of 2338 students (9th and 10th graders, mean age 14.7 years) in Hawaii surveyed in 2013 (time 1, T1) and followed up 1 year later (time 2, T2). We assessed e-cigarette use, tobacco cigarette use, and psychosocial covariates (demographics, parental support and monitoring, and sensation seeking and rebelliousness). Regression analyses including the covariates tested whether e-cigarette use was related to the onset of smoking among youth who had never smoked cigarettes, and to change in smoking frequency among youth who had previously smoked cigarettes. Results Among T1 never-smokers, those who had used e-cigarettes at T1 were more likely to have smoked cigarettes at T2; for a complete-case analysis, adjusted OR=2.87, 95% CI 2.03 to 4.05, p Conclusions Adolescents who use e-cigarettes are more likely to start smoking cigarettes. This result together with other findings suggests that policies restricting adolescents’ access to e-cigarettes may have a rationale from a public health standpoint.

Abstract: The mass accretion rate, Ṁ acc , is a key quantity for the understanding of the physical processes governing the evolution of accretion discs around young low-mass ( M ⋆ ≲ 2.0 M ⊙ ) stars and substellar objects (YSOs). We present here the results of a study of the stellar and accretion properties of the (almost) complete sample of class II and transitional YSOs in the Lupus I, II, III and IV clouds, based on spectroscopic data acquired with the VLT/X-shooter spectrograph. Our study combines the dataset from our previous work with new observations of 55 additional objects. We have investigated 92 YSO candidates in total, 11 of which have been definitely identified with giant stars unrelated to Lupus. The stellar and accretion properties of the 81 bona fide YSOs, which represent more than 90% of the whole class II and transition disc YSO population in the aforementioned Lupus clouds, have been homogeneously and self-consistently derived, allowing for an unbiased study of accretion and its relationship with stellar parameters. The accretion luminosity, L acc , increases with the stellar luminosity, L ⋆ , with an overall slope of ~1.6, similar but with a smaller scatter than in previous studies. There is a significant lack of strong accretors below L ⋆ ≈ 0.1 L ⊙ , where L acc is always lower than 0.01 L ⋆ . We argue that the L acc − L ⋆ slope is not due to observational biases, but is a true property of the Lupus YSOs. The log Ṁ acc – log M ⋆ correlation shows a statistically significant evidence of a break, with a steeper relation for M ⋆ ≲ 0.2 M ⊙ and a flatter slope for higher masses. The bimodality of the Ṁ acc – M ⋆ relation is confirmed with four different evolutionary models used to derive the stellar mass. The bimodal behaviour of the observed relationship supports the importance of modelling self-gravity in the early evolution of the more massive discs, but other processes, such as photo-evaporation and planet formation during the YSO’s lifetime, may also lead to disc dispersal on different timescales depending on the stellar mass. The sample studied here more than doubles the number of YSOs with homogeneously and simultaneously determined L acc and luminosity, L line , of many permitted emission lines. Hence, we also refined the empirical relationships between L acc and L line on a more solid statistical basis.

Abstract: The deep sea encompasses the largest ecosystems on Earth. Although poorly known, deep seafloor ecosystems provide services that are vitally important to the entire ocean and biosphere. Rising atmospheric greenhouse gases are bringing about significant changes in the environmental properties of the ocean realm in terms of water column oxygenation, temperature, pH and food supply, with concomitant impacts on deep-sea ecosystems. Projections suggest that abyssal (3000–6000 m) ocean temperatures could increase by 1°C over the next 84 years, while abyssal seafloor habitats under areas of deep-water formation may experience reductions in water column oxygen concentrations by as much as 0.03 mL L –1 by 2100. Bathyal depths (200–3000 m) worldwide will undergo the most significant reductions in pH in all oceans by the year 2100 (0.29 to 0.37 pH units). O 2 concentrations will also decline in the bathyal NE Pacific and Southern Oceans, with losses up to 3.7% or more, especially at intermediate depths. Another important environmental parameter, the flux of particulate organic matter to the seafloor, is likely to decline significantly in most oceans, most notably in the abyssal and bathyal Indian Ocean where it is predicted to decrease by 40–55% by the end of the century. Unfortunately, how these major changes will affect deep-seafloor ecosystems is, in some cases, very poorly understood. In this paper, we provide a detailed overview of the impacts of these changing environmental parameters on deep-seafloor ecosystems that will most likely be seen by 2100 in continental margin, abyssal and polar settings. We also consider how these changes may combine with other anthropogenic stressors (e.g., fishing, mineral mining, oil and gas extraction) to further impact deep-seafloor ecosystems and discuss the possible societal implications.

Abstract: Commercial-scale mining for polymetallic nodules could have a major impact on the deep-sea environment, but the effects of these mining activities on deep-sea ecosystems are very poorly known. The first commercial test mining for polymetallic nodules was carried out in 1970. Since then a number of small-scale commercial test mining or scientific disturbance studies have been carried out. Here we evaluate changes in faunal densities and diversity of benthic communities measured in response to these 11 simulated or test nodule mining disturbances using meta-analysis techniques. We find that impacts are often severe immediately after mining, with major negative changes in density and diversity of most groups occurring. However, in some cases, the mobile fauna and small-sized fauna experienced less negative impacts over the longer term. At seven sites in the Pacific, multiple surveys assessed recovery in fauna over periods of up to 26 years. Almost all studies show some recovery in faunal density and diversity for meiofauna and mobile megafauna, often within one year. However, very few faunal groups return to baseline or control conditions after two decades. The effects of polymetallic nodule mining are likely to be long term. Our analyses show considerable negative biological effects of seafloor nodule mining, even at the small scale of test mining experiments, although there is variation in sensitivity amongst organisms of different sizes and functional groups, which have important implications for ecosystem responses. Unfortunately, many past studies have limitations that reduce their effectiveness in determining responses. We provide recommendations to improve future mining impact test studies. Further research to assess the effects of test-mining activities will inform ways to improve mining practices and guide effective environmental management of mining activities.

Abstract: BACKGROUND The earliest fossils of Homo sapiens are located in Africa and dated to the late Middle Pleistocene. At some point later, modern humans dispersed into Asia and reached the far-away locales of Europe, Australia, and eventually the Americas. Given that Neandertals, Denisovans, mid-Pleistocene Homo , and H. floresiensis were present in Asia before the appearance of modern humans, the timing and nature of the spread of modern humans across Eurasia continue to be subjects of intense debate. For instance, did modern humans replace the indigenous populations when moving into new regions? Alternatively, did population contact and interbreeding occur regularly? In terms of behavior, did technological innovations and symbolism facilitate dispersals of modern humans? For example, it is often assumed that only modern humans were capable of using watercraft and navigating to distant locations such as Australia and the Japanese archipelago—destinations that would not have been visible to the naked eye from the departure points, even during glacial stages when sea levels would have been much lower. Moreover, what role did major climatic fluctuations and environmental events (e.g., the Toba volcanic super-eruption) play in the dispersal of modern humans across Asia? Did extirpations of groups occur regularly, and did extinctions of populations take place? Questions such as these are paramount in understanding hominin evolution and Late Pleistocene Asian paleoanthropology. ADVANCES An increasing number of multidisciplinary field and laboratory projects focused on archaeological sites and fossil localities from different areas of Asia are producing important findings, allowing researchers to address key evolutionary questions that have long perplexed the field. For instance, technological advances have increased our ability to successfully collect ancient DNA from hominin fossils, providing proof that interbreeding occurred on a somewhat regular basis. New finds of H. sapiens fossils, with increasingly secure dating associations, are emerging in different areas of Asia, some seemingly from the first half of the Late Pleistocene. Cultural variability discerned from archaeological studies indicates that modern human behaviors did not simply spread across Asia in a time-transgressive pattern. This regional variation, which is particularly distinct in Southeast Asia, could be related at least in part to environmental and ecological variation (e.g., Palearctic versus Oriental biogeographic zones). OUTLOOK Recent findings from archaeology, hominin paleontology, geochronology, and genetics indicate that the strict “out of Africa” model, which posits that there was only a single dispersal into Eurasia at ~60,000 years ago, is in need of revision. In particular, a multiple-dispersal model, perhaps beginning at the advent of the Late Pleistocene, needs to be examined more closely. An increasingly robust record from Late Pleistocene Asian paleoanthropology is helping to build and establish new views about the origin and dispersal of modern humans.

Abstract: Importance Neural tube defects are among the most common major congenital anomalies in the United States and may lead to a range of disabilities or death. Daily folic acid supplementation in the periconceptional period can prevent neural tube defects. However, most women do not receive the recommended daily intake of folate from diet alone. Objective To update the 2009 US Preventive Services Task Force (USPSTF) recommendation on folic acid supplementation in women of childbearing age. Evidence Review In 2009, the USPSTF reviewed the effectiveness of folic acid supplementation in women of childbearing age for the prevention of neural tube defects in infants. The current review assessed new evidence on the benefits and harms of folic acid supplementation. Findings The USPSTF assessed the balance of the benefits and harms of folic acid supplementation in women of childbearing age and determined that the net benefit is substantial. Evidence is adequate that the harms to the mother or infant from folic acid supplementation taken at the usual doses are no greater than small. Therefore, the USPSTF reaffirms its 2009 recommendation. Conclusions and Recommendation The USPSTF recommends that all women who are planning or capable of pregnancy take a daily supplement containing 0.4 to 0.8 mg (400-800 µg) of folic acid. Abstract: The western North Pacific anomalous anticyclone (WNPAC) is an important atmospheric circulation system that conveys El Nino impact on East Asian climate. In this review paper, various theories on the formation and maintenance of the WNPAC, including warm pool atmosphere–ocean interaction, Indian Ocean capacitor, a combination mode that emphasizes nonlinear interaction between ENSO and annual cycle, moist enthalpy advection/Rossby wave modulation, and central Pacific SST forcing, are discussed. It is concluded that local atmosphere–ocean interaction and moist enthalpy advection/Rossby wave modulation mechanisms are essential for the initial development and maintenance of the WNPAC during El Nino mature winter and subsequent spring. The Indian Ocean capacitor mechanism does not contribute to the earlier development but helps maintain the WNPAC in El Nino decaying summer. The cold SST anomaly in the western North Pacific, although damped in the summer, also plays a role. An inter-basin atmosphere–ocean interaction across the Indo-Pacific warm pool emerges as a new mechanism in summer. In addition, the central Pacific cold SST anomaly may induce the WNPAC during rapid El Nino decaying/La Nina developing or La Nina persisting summer. The near-annual periods predicted by the combination mode theory are hardly detected from observations and thus do not contribute to the formation of the WNPAC. The tropical Atlantic may have a capacitor effect similar to the tropical Indian Ocean.

Abstract: Context. An era has started in which gas and dust can be observed independently in protoplanetary disks, thanks to the recent surveys with the Atacama Large Millimeter/sub-millimeter Array (ALMA). The first near-complete high-resolution disk survey in both dust and gas in a single star-forming region has been carried out in Lupus, finding surprisingly low gas-to-dust ratios.Aims. The goal of this work is to fully exploit CO isotopologue observations in Lupus, comparing them with physical-chemical model results, in order to obtain gas masses for a large number of disks and compare gas and dust properties.Methods. We have employed the grid of physical-chemical models presented previously to analyze continuum and CO isotopologue (13 CO J = 3−2 and C18 O J = 3−2) observations of Lupus disks, including isotope-selective processes and freeze-out. We also employed the ALMA 13 CO-only detections to calculate disk gas masses for a total of 34 sources, which expands the sample of 10 disks reported earlier, where C18 O was also detected.Results. We confirm that overall gas-masses are very low, often lower than 1M J , when volatile carbon is not depleted. Accordingly, global gas-to-dust ratios are much lower than the expected interstellar-medium value of 100, which is predominantly between 1 and 10. Low CO-based gas masses and gas-to-dust ratios may indicate rapid loss of gas, or alternatively chemical evolution, for example, through sequestering of carbon from CO to more complex molecules, or carbon locked up in larger bodies.Conclusions. Current ALMA observations of 13 CO and continuum emission cannot distinguish between these two hypotheses. We have simulated both scenarios, but chemical model results do not allow us to rule out one of the two, pointing to the need to calibrate CO-based masses with other tracers. Assuming that all Lupus disks have evolved mainly as a result of viscous processes over the past few Myr, the previously observed correlation between the current mass accretion rate and dust mass implies a constant gas-to-dust ratio, which is close to 100 based on the observed M disk /Ṁ acc ratio. This in turn points to a scenario in which carbon depletion is responsible for the low luminosities of the CO isotopologue line.

Abstract: Observational analysis suggests that the western tropical Pacific (WTP) sea surface temperature (SST) shows predominant variability over multidecadal time scales, which is unlikely to be explained by the Interdecadal Pacific Oscillation. Here we show that this variability is largely explained by the remote Atlantic multidecadal oscillation (AMO). A suite of Atlantic Pacemaker experiments successfully reproduces the WTP multidecadal variability and the AMO-WTP SST connection. The AMO warm SST anomaly generates an atmospheric teleconnection to the North Pacific, which weakens the Aleutian low and subtropical North Pacific westerlies. The wind changes induce a subtropical North Pacific SST warming through wind-evaporation-SST effect, and in response to this warming, the surface winds converge towards the subtropical North Pacific from the tropics, leading to anomalous cyclonic circulation and low pressure over the WTP region. The warm SST anomaly further develops due to the SST-sea level pressure-cloud-longwave radiation positive feedback. Our findings suggest that the Atlantic Ocean acts as a key pacemaker for the western Pacific decadal climate variability.

Abstract: Bacterial adhesion and biofilm formation on surfaces are troublesome in many industrial processes. Here, nanoporous and nanopillared aluminum surfaces were engineered by anodizing and postetching processes and made hydrophilic (using the inherent oxide layer) or hydrophobic (applying a Teflon coating) with the aim of discouraging bacterial adhesion. Adhesion of Staphylococcus aureus ATCC 12600 (Gram-positive, spherically shaped) and Escherichia coli K-12 (Gram-negative, rod-shaped) was evaluated to the nanoengineered surfaces under both static and flow conditions (fluid shear rate of 37 s–1). Compared to a nonstructured electropolished flat surface, the nanostructured surfaces significantly reduced the number of adhering colony forming units (CFUs) for both species, as measured using agar plating. For the hydrophilic surfaces, this was attributed to a decreased contact area, reducing bacterial adhesion forces on nanoporous and nanopillared surfaces to 4 and 2 nN, respectively, from 8 nN on flat surfaces. ...

Abstract: A classic question in the communication literature is whether pornography consumption affects consumers' satisfaction. The present paper represents the first attempt to address this question via meta-analysis. Fifty studies collectively including more than 50,000 participants from 10 countries were located across the interpersonal domains of sexual and relational satisfaction and the intrapersonal domains of body and self satisfaction. Pornography consumption was not related to the intrapersonal satisfaction outcomes that were studied. However, pornography consumption was associated with lower interpersonal satisfaction outcomes in cross-sectional surveys, longitudinal surveys, and experiments. Associations between pornography consumption and reduced interpersonal satisfaction outcomes were not moderated by their year of release or their publication status. But analyses by sex indicted significant results for men only.

Abstract: The PREDICTS project—Projecting Responses of Ecological Diversity In Changing Terrestrial Systems (www.predicts.org.uk)—has collated from published studies a large, reasonably representative database of comparable samples of biodiversity from multiple sites that differ in the nature or intensity of human impacts relating to land use. We have used this evidence base to develop global and regional statistical models of how local biodiversity responds to these measures. We describe and make freely available this 2016 release of the database, containing more than 3.2 million records sampled at over 26,000 locations and representing over 47,000 species. We outline how the database can help in answering a range of questions in ecology and conservation biology. To our knowledge, this is the largest and most geographically and taxonomically representative database of spatial comparisons of biodiversity that has been collated to date; it will be useful to researchers and international efforts wishing to model and understand the global status of biodiversity.
