Abstract: Stratigraphy and isotope geochronology in the crystalline core of the Appalachians suggest revised interpretations of the extent, nature and timing of Paleozoic orogens in New England. Five major episodes of magmatism, deformation, and high-grade regional metamorphism are recognized: Taconian (455-442 Ma), Acadian (423-385 Ma), Neo-Acadian (366-350 Ma), Late Pennsylvanian (300-290 Ma) and Alleghanian (280-260 Ma). In the Taconian, the passive margin of Laurentia was subducted below a complex magmatic arc lasting from 480 to 442 Ma, founded in part on continental crust of a Medial New England terrane with possible affinities with Amazonia. Questions about Medial New England involve its coherence as a single plate, and the nature of its underlying crust. The Acadian began in Late Silurian as a collision between the amalgamated Laurentia-Medial New England and outer belts of Composite Avalon along a cryptic suture in coastal Maine, and progressed northwestward to the Connecticut Valley basin by mid-...

Abstract: Generic relationships in the Pyrinae (equivalent to subfamily Maloideae) were assessed with six chloroplast regions and five nuclear regions. We also plotted 12 non-molecular characters onto molecular phylogenies. Chloroplast DNA trees are incongruent with those from nuclear regions, as are most nuclear regions with one another. Some of this conflict may be the result of hybridization, which occurs between many genera of Pyrinae in the present and may have occurred in the past, and duplication of nuclear loci. Sequence divergence between genera of Pyrinae, which is significantly less than that between genera of another large clade in Rosaceae, the Rosoideae, is concentrated in terminal branches, with short internal branches. This pattern is consistent with an ancient, rapid radiation, which has also been hypothesized from the fossil record. Even with about 500,000 bp of sequence, our results resolve only several small groups of genera and leave much uncertainty about phylogenetic relationships within Pyrinae.

Abstract: Temperate phages are common, and prophages are abundant residents of sequenced bacterial genomes. Mycobacteriophages are viruses that infect mycobacterial hosts including Mycobacterium tuberculosis and Mycobacterium smegmatis, encompass substantial genetic diversity and are commonly temperate. Characterization of ten Cluster N temperate mycobacteriophages revealed at least five distinct prophage-expressed viral defence systems that interfere with the infection of lytic and temperate phages that are either closely related (homotypic defence) or unrelated (heterotypic defence) to the prophage. Target specificity is unpredictable, ranging from a single target phage to one-third of those tested. The defence systems include a single-subunit restriction system, a heterotypic exclusion system and a predicted (p)ppGpp synthetase, which blocks lytic phage growth, promotes bacterial survival and enables efficient lysogeny. The predicted (p)ppGpp synthetase coded by the Phrann prophage defends against phage Tweety infection, but Tweety codes for a tetrapeptide repeat protein, gp54, which acts as a highly effective counter-defence system. Prophage-mediated viral defence offers an efficient mechanism for bacterial success in host-virus dynamics, and counter-defence promotes phage co-evolution.

Abstract: Because biodiversity is multidimensional and scale-dependent, it is challenging to estimate its change. However, it is unclear (1) how much scale-dependence matters for empirical studies, and (2) if it does matter, how exactly we should quantify biodiversity change. To address the first question, we analysed studies with comparisons among multiple assemblages, and found that rarefaction curves frequently crossed, implying reversals in the ranking of species richness across spatial scales. Moreover, the most frequently measured aspect of diversity - species richness - was poorly correlated with other measures of diversity. Second, we collated studies that included spatial scale in their estimates of biodiversity change in response to ecological drivers and found frequent and strong scale-dependence, including nearly 10% of studies which showed that biodiversity changes switched directions across scales. Having established the complexity of empirical biodiversity comparisons, we describe a synthesis of methods based on rarefaction curves that allow more explicit analyses of spatial and sampling effects on biodiversity comparisons. We use a case study of nutrient additions in experimental ponds to illustrate how this multi-dimensional and multi-scale perspective informs the responses of biodiversity to ecological drivers.
