Abstract: Autophagic and endocytic pathways are tightly regulated membrane rearrangement processes that are crucial for homeostasis, development and disease. Autophagic cargo is delivered from autophagosomes to lysosomes for degradation through a complex process that topologically resembles endosomal maturation. Here, we report that a Beclin1-binding autophagic tumour suppressor, UVRAG, interacts with the class C Vps complex, a key component of the endosomal fusion machinery. This interaction stimulates Rab7 GTPase activity and autophagosome fusion with late endosomes/lysosomes, thereby enhancing delivery and degradation of autophagic cargo. Furthermore, the UVRAG-class-C-Vps complex accelerates endosome–endosome fusion, resulting in rapid degradation of endocytic cargo. Remarkably, autophagosome/endosome maturation mediated by the UVRAG-class-C-Vps complex is genetically separable from UVRAG–Beclin1-mediated autophagosome formation. This result indicates that UVRAG functions as a multivalent trafficking effector that regulates not only two important steps of autophagy — autophagosome formation and maturation — but also endosomal fusion, which concomitantly promotes transport of autophagic and endocytic cargo to the degradative compartments.

Abstract: Automatic program repair has been a longstanding goal in software engineering, yet debugging remains a largely manual process. We introduce a fully automated method for locating and repairing bugs in software. The approach works on off-the-shelf legacy applications and does not require formal specifications, program annotations or special coding practices. Once a program fault is discovered, an extended form of genetic programming is used to evolve program variants until one is found that both retains required functionality and also avoids the defect in question. Standard test cases are used to exercise the fault and to encode program requirements. After a successful repair has been discovered, it is minimized using structural differencing algorithms and delta debugging. We describe the proposed method and report experimental results demonstrating that it can successfully repair ten different C programs totaling 63,000 lines in under 200 seconds, on average.

Abstract: Wootters [Phys. Rev. Lett. 80, 2245 (1998)] has given an explicit formula for the entanglement of formation of two qubits in terms of what he calls the concurrence of the joint density operator. Wootters's concurrence is defined with the help of the superoperator that flips the spin of a qubit. We generalize the spin-flip superoperator to a universal inverter, which acts on quantum systems of arbitrary dimension, and we introduce the corresponding generalized concurrence for joint pure states of D-1 X D-2 bipartite quantum systems. We call this generalized concurrence the I concurrence to emphasize its relation to the universal inverter. The universal inverter, which is a positive, but not completely positive superoperator, is closely related to the completely positive universal-NOT superoperator, the quantum analogue of a classical NOT gate. We present a physical realization of the universal-NOT Superoperator.

Abstract: Despite the central role of microorganisms in the decomposition of dead organic matter, few models have integrated the dynamics of litter chemistry with microbial interactions. Here we propose a functional resolution of the microbial community that parallels the commonly used chemical characterization of plant litter, i.e., a guild of opportunist microorganisms that grows quickly and has high affinity for soluble substrates, a guild of decomposer specialists that grows more slowly and has high affinity for holocellulose substrates, and a guild of miners that grows very slowly and is specialized for degrading lignin. This guild-based decomposition model (GDM) includes the interactions of holocellulose and lignin, manifest as mutual feedback controls on microbial-based activities. It also includes N limitations on early stages of litter decay resulting from nutritional demands of microorganisms and N inhibition on late stages of litter decay resulting from reduced lignin degradation.
