Abstract: The emergence of new genes and functions is of central importance to the evolution of species. The contribution of various types of duplications to genetic innovation has been extensively investigated. Less understood is the creation of new genes by recycling of coding material from selfish mobile genetic elements. To investigate this process, we reconstructed the evolutionary history of SETMAR, a new primate chimeric gene resulting from fusion of a SET histone methyltransferase gene to the transposase gene of a mobile element. We show that the transposase gene was recruited as part of SETMAR 40–58 million years ago, after the insertion of an Hsmar1 transposon downstream of a preexisting SET gene, followed by the de novo exonization of previously noncoding sequence and the creation of a new intron. The original structure of the fusion gene is conserved in all anthropoid lineages, but only the N-terminal half of the transposase is evolving under strong purifying selection. In vitro assays show that this region contains a DNA-binding domain that has preserved its ancestral binding specificity for a 19-bp motif located within the terminal-inverted repeats of Hsmar1 transposons and their derivatives. The presence of these transposons in the human genome constitutes a potential reservoir of ≈1,500 perfect or nearly perfect SETMAR-binding sites. Our results not only provide insight into the conditions required for a successful gene fusion, but they also suggest a mechanism by which the circuitry underlying complex regulatory networks may be rapidly established.

Abstract: Because the biochemical content of primary producers varies with their growth rate, herbivores feeding on foods of high growth rate have different diets than herbivores feeding on foods of low growth rate. Herbivores' food quality is thus related to their resource's growth rate. Here, the growth in body mass of individuals of the herbivore Daphnia obtusa was measured for a variety of foods, which consisted of the chlorophyte Scenedesmus acutus cultured under a suite of N- and P-limited growth rates. Food quantity (measured as carbon) was held constant at 0.5 mg/L. In general, low growth rate algae were poorer in quality than high growth rate algae. The logarithm of Daphnia mass was well predicted by the logarithm of algal growth rate. Algal growth rates at 1% P were high in quality, while foods lower than this exhibited reduced quality. These results are consistent with P limitation of Daph- nia growth when feeding on foods of low P content.

Abstract: This paper introduces how ClaimBuster, a fact-checking platform, uses natural language processing and supervised learning to detect important factual claims in political discourses. The claim spotting model is built using a human-labeled dataset of check-worthy factual claims from the U.S. general election debate transcripts. The paper explains the architecture and the components of the system and the evaluation of the model. It presents a case study of how ClaimBuster live covers the 2016 U.S. presidential election debates and monitors social media and Australian Hansard for factual claims. It also describes the current status and the long-term goals of ClaimBuster as we keep developing and expanding it.

Abstract: ATLAS has measured two-particle correlations as a function of relative azimuthal-angle, $\Delta \phi$, and pseudorapidity, $\Delta \eta$, in $\sqrt{s}$=13 and 2.76 TeV $pp$ collisions at the LHC using charged particles measured in the pseudorapidity interval $|\eta|$<2.5. The correlation functions evaluated in different intervals of measured charged-particle multiplicity show a multiplicity-dependent enhancement at $\Delta \phi \sim 0$ that extends over a wide range of $\Delta\eta$, which has been referred to as the "ridge". Per-trigger-particle yields, $Y(\Delta \phi)$, are measured over 2<$|\Delta\eta|$<5. For both collision energies, the $Y(\Delta \phi)$ distribution in all multiplicity intervals is found to be consistent with a linear combination of the per-trigger-particle yields measured in collisions with less than 20 reconstructed tracks, and a constant combinatoric contribution modulated by $\cos{(2\Delta \phi)}$. The fitted Fourier coefficient, $v_{2,2}$, exhibits factorization, suggesting that the ridge results from per-event $\cos{(2\phi)}$ modulation of the single-particle distribution with Fourier coefficients $v_2$. The $v_2$ values are presented as a function of multiplicity and transverse momentum. They are found to be approximately constant as a function of multiplicity and to have a $p_{\mathrm{T}}$ dependence similar to that measured in $p$+Pb and Pb+Pb collisions. The $v_2$ values in the 13 and 2.76 TeV data are consistent within uncertainties. These results suggest that the ridge in $pp$ collisions arises from the same or similar underlying physics as observed in $p$+Pb collisions, and that the dynamics responsible for the ridge has no strong $\sqrt{s}$ dependence.

Abstract: One of the unique insights provided by the growing number of fully sequenced genomes is the pervasiveness of gene duplication and gene loss Indeed, several metrics now suggest that rates of gene birth and death per gene are only 10-40% lower than nucleotide substitutions per site, and that per nucleotide, the consequent lineage-specific expansion and contraction of gene families may play at least as large a role in adaptation as changes in orthologous sequences While gene family evolution is pervasive, it may be especially important in our own evolution since it appears that the "revolving door" of gene duplication and loss has undergone multiple accelerations in the lineage leading to humans In this paper, we review current understanding of gene family evolution including: methods for inferring copy number change, evidence for adaptive expansion and adaptive contraction of gene families, the origins of new families and deaths of previously established ones, and finally we conclude with a perspective on challenges and promising directions for future research
