Abstract: A set of face stimuli called the NimStim Set of Facial Expressions is described. The goal in creating this set was to provide facial expressions that untrained individuals, characteristic of research participants, would recognize. This set is large in number, multiracial, and available to the scientific community online. The results of psychometric evaluations of these stimuli are presented. The results lend empirical support for the validity and reliability of this set of facial expressions as determined by accurate identification of expressions and high intra-participant agreement across two testing sessions, respectively.

Abstract: Many ecosystems are rapidly being transformed into new, non-historical configurations owing to a variety of local and global changes. We discuss how new systems can arise in the face of primarily biotic change (extinction and/or invasion), primarily abiotic change (e.g. land use or climate change) and a combination of both. Some changes will result in hybrid systems retaining some original characteristics as well as novel elements, whereas larger changes will result in novel systems, which comprise different species, interactions and functions. We suggest that these novel systems will require significant revision of conservation and restoration norms and practices away from the traditional place-based focus on existing or historical assemblages.

Abstract: Verification of candidate biomarkers relies upon specific, quantitative assays optimized for selective detection of target proteins, and is increasingly viewed as a critical step in the discovery pipeline that bridges unbiased biomarker discovery to preclinical validation. Although individual laboratories have demonstrated that multiple reaction monitoring (MRM) coupled with isotope dilution mass spectrometry can quantify candidate protein biomarkers in plasma, reproducibility and transferability of these assays between laboratories have not been demonstrated. We describe a multilaboratory study to assess reproducibility, recovery, linear dynamic range and limits of detection and quantification of multiplexed, MRM-based assays, conducted by NCI-CPTAC. Using common materials and standardized protocols, we demonstrate that these assays can be highly reproducible within and across laboratories and instrument platforms, and are sensitive to low mug/ml protein concentrations in unfractionated plasma. We provide data and benchmarks against which individual laboratories can compare their performance and evaluate new technologies for biomarker verification in plasma.

Abstract: Biomedical ontologies provide essential domain knowledge to drive data integration, information retrieval, data annotation, natural-language processing and decision support. BioPortal (http://bioportal.bioontology.org) is an open repository of biomedical ontologies that provides access via Web services and Web browsers to ontologies developed in OWL, RDF, OBO format and Protege frames. BioPortal functionality includes the ability to browse, search and visualize ontologies. The Web interface also facilitates community-based participation in the evaluation and evolution of ontology content by providing features to add notes to ontology terms, mappings between terms and ontology reviews based on criteria such as usability, domain coverage, quality of content, and documentation and support. BioPortal also enables integrated search of biomedical data resources such as the Gene Expression Omnibus (GEO), ClinicalTrials.gov, and ArrayExpress, through the annotation and indexing of these resources with ontologies in BioPortal. Thus, BioPortal not only provides investigators, clinicians, and developers ‘one-stop shopping’ to programmatically access biomedical ontologies, but also provides support to integrate data from a variety of biomedical resources.

Abstract: We are now witnessing the rapid growth of decentralized source code management (DSCM) systems, in which every developer has her own repository. DSCMs facilitate a style of collaboration in which work output can flow sideways (and privately) between collaborators, rather than always up and down (and publicly) via a central repository. Decentralization comes with both the promise of new data and the peril of its misinterpretation. We focus on git, a very popular DSCM used in high-profile projects. Decentralization, and other features of git, such as automatically recorded contributor attribution, lead to richer content histories, giving rise to new questions such as “How do contributions flow between developers to the official project repository?” However, there are pitfalls. Commits may be reordered, deleted, or edited as they move between repositories. The semantics of terms common to SCMs and DSCMs sometimes differ markedly, potentially creating confusion. For example, a commit is immediately visible to all developers in centralized SCMs, but not in DSCMs. Our goal is to help researchers interested in DSCMs avoid these and other perils when mining and analyzing git data.

Abstract: In hierarchical cosmological models, galaxies grow in mass through the continual accretion of smaller ones. The tidal disruption of these systems is expected to result in loosely bound stars surrounding the galaxy, at distances that reach 10-100 times the radius of the central disk. The number, luminosity and morphology of the relics of this process provide significant clues to galaxy formation history, but obtaining a comprehensive survey of these components is difficult because of their intrinsic faintness and vast extent. Here we report a panoramic survey of the Andromeda galaxy (M31). We detect stars and coherent structures that are almost certainly remnants of dwarf galaxies destroyed by the tidal field of M31. An improved census of their surviving counterparts implies that three-quarters of M31's satellites brighter than M(v) = -6 await discovery. The brightest companion, Triangulum (M33), is surrounded by a stellar structure that provides persuasive evidence for a recent encounter with M31. This panorama of galaxy structure directly confirms the basic tenets of the hierarchical galaxy formation model and reveals the shared history of M31 and M33 in the unceasing build-up of galaxies.

Abstract: CO2 released from combustion of fossil fuels equilibrates among the various carbon reservoirs of the atmosphere, the ocean, and the terrestrial biosphere on timescales of a few centuries. However, a sizeable fraction of the CO2 remains in the atmosphere, awaiting a return to the solid earth by much slower weathering processes and deposition of CaCO3. Common measures of the atmospheric lifetime of CO2, including the e-folding time scale, disregard the long tail. Its neglect in the calculation of global warming potentials leads many to underestimate the longevity of anthropogenic global warming. Here, we review the past literature on the atmospheric lifetime of fossil fuel CO2 and its impact on climate, and we present initial results from a model intercomparison project on this topic. The models agree that 20– 35% of the CO2 remains in the atmosphere after equilibration with the ocean (2–20 centuries). Neutralization by CaCO3 draws the airborne fraction down further on timescales of 3 to 7 kyr.

Abstract: To deal with the increasing complexity of software systems and uncertainty of their environments, software engineers have turned to self-adaptivity. Self-adaptive systems are capable of dealing with a continuously changing environment and emerging requirements that may be unknown at design-time. However, building such systems cost-effectively and in a predictable manner is a major engineering challenge. In this paper, we explore the state-of-the-art in engineering self-adaptive systems and identify potential improvements in the design process. Our most important finding is that in designing self-adaptive systems, the feedback loops that control self-adaptation must become first-class entities. We explore feedback loops from the perspective of control engineering and within existing self-adaptive systems in nature and biology. Finally, we identify the critical challenges our community must address to enable systematic and well-organized engineering of self-adaptive and self-managing software systems.

Abstract: The observable traits of wild populations are continually shaped and reshaped by the environment and numerous agents of natural selection, including predators. In stark contrast with most predators, humans now typically exploit high proportions of prey populations and target large, reproductive-aged adults. Consequently, organisms subject to consistent and strong ‘harvest selection’ by fishers, hunters, and plant harvesters may be expected to show particularly rapid and dramatic changes in phenotype. However, a comparison of the rate at which phenotypic changes in exploited taxa occurs relative to other systems has never been undertaken. Here, we show that average phenotypic changes in 40 human-harvested systems are much more rapid than changes reported in studies examining not only natural (n = 20 systems) but also other human-driven (n = 25 systems) perturbations in the wild, outpacing them by >300% and 50%, respectively. Accordingly, harvested organisms show some of the most abrupt trait changes ever observed in wild populations, providing a new appreciation for how fast phenotypes are capable of changing. These changes, which include average declines of almost 20% in size-related traits and shifts in life history traits of nearly 25%, are most rapid in commercially exploited systems and, thus, have profound conservation and economic implications. Specifically, the widespread potential for transitively rapid and large effects on size- or life history-mediated ecological dynamics might imperil populations, industries, and ecosystems.

Abstract: We discuss the sensitivity of neutrino experiments at the luminosity frontier to generic hidden sectors containing new (sub)-GeV neutral states. The weak interaction of these states with the standard model can be efficiently probed through all of the allowed renormalizable ``portals'' (in the Higgs, vector, and neutrino sectors) at fixed target proton beam facilities, with complementary sensitivity to colliders. We concentrate on the kinetic-mixing vector portal, and show that certain regions of the parameter space for a new $\mathrm{U}(1{)}_{S}$ gauge sector with long-lived sub-GeV mass states decaying to standard model leptons are already severely constrained by the data sets at LSND, MiniBooNE, and NuMI/MINOS. Furthermore, scenarios in which portals allow access to stable neutral particles, such as MeV-scale dark matter, generally predict that the neutrino beam is accompanied by a ``dark matter beam,'' observable through neutral-current-like interactions in the detector. As a consequence, we show that the LSND electron recoil event sample currently provides the most stringent direct constraint on MeV-scale dark matter models.

Abstract: Canadians are living longer, and older persons are making up a larger share of the population (14% in 2006, projected to rise to 20% by 2021). The Canadian Longitudinal Study on Aging (CLSA) is a national longitudinal study of adult development and aging that will recruit 50,000 Canadians aged 45 to 85 years of age and follow them for at least 20 years. All participants will provide a common set of information concerning many aspects of health and aging, and 30,000 will undergo an additional in-depth examination coupled with the donation of biological specimens (blood and urine). The CLSA will become a rich data source for the study of the complex interrelationship among the biological, physical, psychosocial, and societal factors that affect healthy aging.

Abstract: Moral distress is a phenomenon of increasing concern in nursing practice, education and research. Previous research has suggested that moral distress is associated with perceptions of ethical climate, which has implications for nursing practice and patient outcomes. In this study, a randomly selected sample of registered nurses was surveyed using Corley’s Moral Distress Scale and Olson’s Hospital Ethical Climate Survey (HECS). The registered nurses reported moderate levels of moral distress intensity. Moral distress intensity and frequency were found to be inversely correlated with perceptions of ethical climate. Each of the HECS factors (peers, patients, managers, hospitals and physicians) was found to be significantly correlated with moral distress. Based on these findings, we highlight insights for practice and future research that are needed to enhance the development of strategies aimed at improving the ethical climate of nurses’ workplaces for the benefit of both nurses and patients.

Abstract: Processes in subduction zones such as slab and mantle-wedge metamorphism, intraslab earthquakes, and arc volcanism vary systematically with the age-dependent thermal state of the subducting slab. In contrast, the configuration of subduction zones is rather uniform in that the arc is typically situated where the slab is ∼100 km deep. Toward reconciling the diversity and uniformity, we developed numerical thermal models with a nonlinear mantle rheology for seventeen subduction zones, spanning a large range of slab age, descent rate, and geometry. Where there are adequate observations, such as in Cascadia, northeast Japan, and Kamchatka, we find that surface heat flows can be explained if the interface between the slab and the mantle wedge is decoupled to a depth of 70–80 km. Models with this common decoupling depth predict that the region of high mantle temperatures and optimal fluid supply from the dehydrating slab, both required for melt generation for arc volcanism, occurs where the slab is ∼100 km deep. These models also reproduce the variations of the metamorphic, seismic, and volcanic processes with the thermal state of the slab. The shallow decoupling results in a stagnant fore arc whose thermal regime is controlled mainly by the subducting slab. The deeper coupling leads to a sudden onset of mantle wedge flow that brings heat from greater depths and the back arc, and its thermal effect overshadows that of the slab in the arc region. Our results serve to recast the research of subduction zone geodynamics into a quest for understanding what controls the common depth of decoupling.

Abstract: This paper introduces a special topic forum on “Sustainable Supply Chain Management.” Before introducing the papers included in the forum, the authors provide thoughts on the direction and future of sustainability research, particularly in the context of purchasing and supply chain management. The underlying premise that structures our discussion is straightforward: a company is no more sustainable than its supply chain. As such the purchasing function becomes central in a company's sustainability effort. In doing so, we reflect on the relationship between purchasing management and sustainable development by drawing from Kraljic's seminal article on how “Purchasing Must Become Supply Management.”

Abstract: Virtually all massive galaxies, including our own, host central black holes ranging in mass from millions to billions of solar masses. The growth of these black holes releases vast amounts of energy that powers quasars and other weaker active galactic nuclei. A tiny fraction of this energy, if absorbed by the host galaxy, could halt star formation by heating and ejecting ambient gas. A central question in galaxy evolution is the degree to which this process has caused the decline of star formation in large elliptical galaxies, which typically have little cold gas and few young stars, unlike spiral galaxies.

Abstract: Popular theories of health behavior have often been criticized for neglecting an affective component to behavioral engagement. This study reviewed affective judgment (AJ) constructs employed in physical activity research to assess the relationship with behavior. Studies were eligible if they included: (a) a measure of physical activity; (b) a distinct measure of AJ (e.g., affective attitude, enjoyment, intrinsic motivation); and (c) involved participants with a mean age of 18 years or older. Literature searches were concluded in September, 2009 among five key search engines. This search yielded a total of 10,631 potentially relevant records; of these, 102 passed the eligibility criteria. Random effects meta-analysis procedures with correction for sampling and measurement bias were employed in the analysis. Articles were published between 1989 and 2009, with sample sizes ranging from 15 to 6,739. Of the studies included, 82 were correlational and 20 were experimental, yielding 114 independent samples. The majority of the correlational samples reported a significant positive correlation between AJ and physical activity (83 out of 85), with a summary r of 0.42 (95% CI 0.37 to 0.46) that was invariant across the measures employed, study quality, population sampled and cultural variables. Experimental studies demonstrated that persuasive, information-based, and self-regulatory interventions failed to change AJ; by contrast, environmental and experiential interventions showed promise in their capability to influence AJ. The results point to a medium-effect size relationship between AJ and physical activity. Interventions that change AJ are scarce despite their potential for changing physical activity. Future experimental work designed to evaluate the causal impact of AJ on physical activity is required.

Abstract: We study a holographic model of a relativistic quantum system with a global U(1) symmetry, at nonzero temperature and density. When the temperature falls below a critical value, we find a second-order superfluid phase transition with mean-field critical exponents. In the symmetry-broken phase, we determine the speed of second sound as a function of temperature. As the velocity of the superfluid component relative to the normal component increases, the superfluid transition goes through a tricritical point and becomes first order.

Abstract: We performed a test sample study to try to identify errors leading to irreproducibility, including incompleteness of peptide sampling, in liquid chromatography-mass spectrometry-based proteomics. We distributed an equimolar test sample, comprising 20 highly purified recombinant human proteins, to 27 laboratories. Each protein contained one or more unique tryptic peptides of 1,250 Da to test for ion selection and sampling in the mass spectrometer. Of the 27 labs, members of only 7 labs initially reported all 20 proteins correctly, and members of only 1 lab reported all tryptic peptides of 1,250 Da. Centralized analysis of the raw data, however, revealed that all 20 proteins and most of the 1,250 Da peptides had been detected in all 27 labs. Our centralized analysis determined missed identifications (false negatives), environmental contamination, database matching and curation of protein identifications as sources of problems. Improved search engines and databases are needed for mass spectrometry-based proteomics.

Abstract: Car use for commuting contributes to various environmental and traffic problems, such as pollution and congestion. Policies aimed at reducing commuter car use will be more effective when they target important determinants of car use and willingness to reduce it. Car use for commuting was mostly explained by variables related to individual outcomes (perceived behavioral control and attitudes) whereas the intention to reduce car use was mostly explained by variables related to morality (personal norms). The study also found that perceived behavioral control moderated the relation between personal norms and behavioral intentions: stronger personal norms were associated with stronger behavioral intentions, but only when perceived behavioral control was low. Some issues evoked by these results are discussed.

Abstract: Multimillennial simulations with a fully coupled climate–carbon cycle model are examined to assess the persistence of the climatic impacts of anthropogenic CO2 emissions. It is found that the time required to absorb anthropogenic CO2 strongly depends on the total amount of emissions; for emissions similar to known fossil fuel reserves, the time to absorb 50% of the CO2 is more than 2000 yr. The long-term climate response appears to be independent of the rate at which CO2 is emitted over the next few centuries. Results further suggest that the lifetime of the surface air temperature anomaly might be as much as 60% longer than the lifetime of anthropogenic CO2 and that two-thirds of the maximum temperature anomaly will persist for longer than 10 000 yr. This suggests that the consequences of anthropogenic CO2 emissions will persist for many millennia.

Abstract: Indigenous Peoples of British Columbia have always had to accommodate and respond to environmental change. Oral histories, recollections of contemporary elders, and terms in indigenous languages all reflect peoples’ responses to such change, especially since the coming of Europeans. Very recently, however, many people have noted signs of greater environmental change and challenges to their resilience than they have faced in the past: species declines and new appearances; anomalies in weather patterns; and declining health of forests and grasslands. These observations and perspectives are important to include in discussions and considerations of global climate change.

Abstract: This paper conceptualizes colonialism from an indigenous perspective and analyses the effects of colonization on First Nations, with particular focus on explaining the fundamental roots of the psychophysical crises and dependency of First Nations upon the state. Central to its analysis is the effect of colonially-generated cultural disruptions that compound the effects of dispossession to create near total psychological, physical and financial dependency on the state. The paper argues that it is the cumulative and ongoing effects of this crisis of dependency that form the context of First Nations existences today. Social suffering, unresolved psychophysical harms of historical trauma and cultural dislocation are identified as the main sources of a crisis in which First Nations’ opportunities for self-sufficient, healthy and autonomous lives on individual and collective levels are extremely limited because Indigenous people have developed complexes of behaviour and mental attitudes that reflect their colonial situation. Through a review and consideration of the scholarly literature, it identifies a direct relationship between government laws and policies applied to Indigenous peoples and the myriad mental and physical health problems and economic deprivations. The paper concludes with a set of recommendations for developing policy responses to the situation which are oriented towards supporting and facilitating Indigenous people’s reconnection to their homelands, restoration of land-based cultural practices and the rebuilding of indigenous communities.
