Abstract: Plasmids are mobile genetics elements that play an important role in the environmental adaptation of microorganisms. Although plasmids are usually analyzed in cultured microorganisms, there is a need for methods that allow for the analysis of pools of plasmids (plasmidomes) in environmental samples. To that end, several molecular biology and bioinformatics methods have been developed; however, they are limited to environments with low diversity and cannot recover large plasmids. Here, we present PlasFlow, a novel tool based on genomic signatures that employs a neural network approach for identification of bacterial plasmid sequences in environmental samples. PlasFlow can recover plasmid sequences from assembled metagenomes without any prior knowledge of the taxonomical or functional composition of samples with an accuracy up to 96%. It can also recover sequences of both circular and linear plasmids and can perform initial taxonomical classification of sequences. Compared to other currently available tools, PlasFlow demonstrated significantly better performance on test datasets. Abstract: Robust fast methods to classify variable light curves in large sky surveys are becoming increasingly important. While it is relatively straightforward to identify common periodic stars and particular transient events (supernovae, novae, microlensing), there is no equivalent for non-periodic continuously varying sources (quasars, aperiodic stellar variability). In this paper we present a fast method for modeling and classifying such sources. We demonstrate the method using ~ 86,000 variable sources from the OGLE-II survey of the LMC and ~ 2,700 mid-IR selected quasar candidates from the OGLE-III survey of the LMC and SMC. We discuss the location of common variability classes in the parameter space of the model. In particular we show that quasars occupy a distinct region of variability space, providing a simple quantitative approach to the variability selection of quasars.

Abstract: This paper presents a search for the pair production of top squarks in events with a single isolated electron or muon, jets, large missing transverse momentum, and large transverse mass. The data sample corresponds to an integrated luminosity of 19.5 inverse femtobarns of pp collisions collected in 2012 by the CMS experiment at the LHC at a center-of-mass energy of sqrt(s) = 8 TeV. No significant excess in data is observed above the expectation from standard model processes. The results are interpreted in the context of supersymmetric models with pair production of top squarks that decay either to a top quark and a neutralino or to a bottom quark and a chargino. For small mass values of the lightest supersymmetric particle, top-squark mass values up to around 650 GeV are excluded.
