Abstract: Molybdenum is the only 4d metal found in almost all life. One such molybdenum-containing enzyme is sulfite oxidase, which also contains the dithiolene-molybdopterin ligand. Sulfite oxidase is essential in the degradation of sulfur-containing compounds such as cysteine and methionine. Past work has shown parallels in the chemistry of dithiolene–metal and diselenolene–metal complexes. Thus, in this present work, the oxygen atom transfer mechanism for a diselenolene sulfite oxidase biomimetic complex was investigated using computational tools, the results of which were compared to the analogous dithiolene biomimetic complex. From the results obtained, the molybdenum-diselenolene sulfite oxidase biomimetic complex is able to catalyse the oxygen atom transfer and does so with a marginally lower value of ΔrG‡ than that for the analogous dithiolene complex. Computational Methods

  • The Gaussian 09 software suite was used to obtain optimized geometries and aqueous Gibbs reaction energies.
  • 26-27 Single point energies were obtained at the IEFPCM-B3LYP/BS2 level of theory.
  • The addition of the D3 and D3BJ corrections were used to investigate the effect of dispersion interactions on the oxo-transfer reaction energies.
  • The D3 corrections represent the D3 version of Grimme’s dispersion corrections.

  • Regarding dithiolene complexes it has been suggested that the dithiolene ligand trans to Oe promotes the transfer of this oxygen rather than Oa. 3, 47 Thus, given the contribution of Oe to the LUMO and the likely trans effect of the diselenolene ligand only the transfer of Oe-atom was examined.
  • Like the case for the oxidized complex the water is found to act as a H-bonding donor, however, in the TS the water now forms a medium strength hydrogen bond to one of the oxygens of HSO3 – with a H-bond distance of 1.961 Å .
  • The reason why the M06 functional predicts the oxo-transfer to be considerable less endergonic whereas all other methods predict a considerable endergonic reaction is not exactly known.

Conclusions

  • From the results obtained in the present study the diselenolene SO biomimetic complex is able to catalyse the O-atom transfer with lower values of ∆rG ‡ in comparison to the analogous dithiolene complex.
  • In particular, for the complex it was found that the diselenolene complex has an activation energy that is on average 1.2 kJ mol–1 lower.
  • The thermodynamics suggest the oxidation of sulfite is less favourable for the diselenolene complex than that seen for the dithiolene complex where the aqueous Gibbs reaction energy for the dithiolene complex.
  • Such results provide incentive for the synthesis of diselenolene complexes.
  • Thus, it seems that for oxotransfer reactions catalysed by biomimetic mononuclear Mo-containing complexes the proper treatment of dispersion interaction is necessary.

Abstract
Molybdenum is the only 4d-metal found in almost all life. One such molybdenum-containing
enzyme is sulfite oxidase which also contains the dithiolene-molybdopterin ligand. Sulfite
oxidase is essential in the degradation of sulfur containing compounds such as cysteine and
methionine. Past work has shown parallels in the chemistry of dithiolene- and diselenolene-metal
complexes. Thus, in this present work the O-atom transfer mechanism for a diselenolene sulfite
oxidase biomimetic complex was investigated using computational tools. The results of which
were compared to the analogous dithiolene biomimetic complex.
From the results obtained the molybdenum-diselenolene sulfite oxidase biomimetic complex is
able to catalyse the O-atom transfer and does so with a marginally lower value of
r
G
than that
for the analogous dithiolene complex. In particular, it was found that on average the diselenolene
complex had an activation energy 1.2 kJ mol
–1
lower in energy than the analogous dithiolene
complex. However, the calculated value of
r
G suggests that the oxidation of sulfite is more
favourable for the dithiolene complex where the average difference in reaction aqueous Gibbs
reaction energy was -9.4 kJ mol
–1
relative to the diselenolene complex.
It is noted that the use of D3 and D3BJ corrections in combination with the B3LYP functional
the barrier for O-atom transfer is lowered by more than 30.0 kJ mol
–1
for both the diselenolene
and dithiolene complexes. Such results suggest that to study such oxo-transfer reactions the
proper treatment of dispersion interaction is necessary.

Introduction
Molybdenum (Mo) is the only 4d-metal found in almost all life. In biological systems Mo
most often exists in the active site of an enzyme ligated by the molybdopterin (MPT) ligand;
notably, such enzymes are critical in carbon, nitrogen and sulfur metabolism.

The mononuclear
Mo-containing enzymes are divided into three main families; Dimethyl sulfide reductase
(DMSOr), xanthine oxidase and sulfite oxidase (SO) which are defined on the sequence and
structure of the oxidized active sites of the enzyme.

In general the mononuclear Mo-containing enzymes catalyse oxo-transfer reactions to or from
substrates. It is noted that an oxo-transfer reaction is defined such that: (i) an O-atom is
transferred and not O
2–
, (ii) the change in oxidation state of the metal is due solely to transfer of
the O-atom and (iii) the transferred O-atom is oxidic and is directly bound in a terminal or
bridging mode to the metal.

Previous DFT investigations have studied the oxo-transfer
mechanism for DMSOr biomimetic complexes.

One such study looked at two possible
mechanisms for the oxo-transfer between various mononuclear Mo complexes and various oxo-
atom acceptors/donors. Of the two possible pathways the preferred mechanism involves the lone
pair of electrons of the substrate attacking an oxo-ligand on the Mo via a 6-coordinate transition
state (TS). The alternative mechanism involves the formation of 7-coordinate intermediate
whereby the substrate first binds to the Mo center followed by an oxo-transfer to form product.
Importantly, the direct oxo-transfer (i.e., 6-coordinate TS) mechanism has a considerably lower
rate-determining barrier and is therefore the kinetically preferred pathway.

oxo-transfer mechanisms between a biomimetic catalyst of DMSOr and several O-atom accepting
substrates were investigated.

In all cases a direct O-atom transfer occurs (i.e., 6-coordicate TS).

Due to the presence of one or more oxo-ligands highly oxidized metal centers are required. In
particular, the chosen metal cannot be in an oxidation state less than +4, with no more than 4 d-
electrons.

However, even with the highly oxidized metal center additional means are required to
stabilize this metal-oxo group. Such stabilization occurs through the folding of the MPT ligand.

Importantly, the MPT ligand contains a dithiolene functional group which ligates the metal
center has been suggested to help tune different possible charges at the metal center.

particular, it is the ability of the dithiolene ligand(s) to fold that provides a mechanism for the
electronic buffering of the high positive charge on the metal center when it cycles between +4 to
+6 oxidation states.

in the degradation of sulfur containing compounds such as cysteine and methionine.

Abstract: : The unpolarized absorption and circular dichroism spectra of the fundamental vibrational transitions of the chiral molecule, 4-methyl-2-oxetanone, are calculated ab initio. Harmonic force fields are obtained using Density Functional Theory (DFT), MP2, and SCF methodologies and a 5S4P2D/3S2P (TZ2P) basis set. DFT calculations use the Local Spin Density Approximation (LSDA), BLYP, and Becke3LYP (B3LYP) density functionals. Mid-IR spectra predicted using LSDA, BLYP, and B3LYP force fields are of significantly different quality, the B3LYP force field yielding spectra in clearly superior, and overall excellent, agreement with experiment. The MP2 force field yields spectra in slightly worse agreement with experiment than the B3LYP force field. The SCF force field yields spectra in poor agreement with experiment.The basis set dependence of B3LYP force fields is also explored: the 6-31G* and TZ2P basis sets give very similar results while the 3-21G basis set yields spectra in substantially worse agreements with experiment. jg

Abstract: As a result of burning fossil fuels levels of greenhouse gases in our atmosphere are increasing at an alarming rate. Such an increase in greenhouse gases threatens our planet due to global climate change. To reduce the production of greenhouse gases we must switch from fossil fuels to alternative fuels for energy. The most viable alternative energy source involves the conversion of solar energy into chemical energy via the photocatalytic splitting of water to form molecular hydrogen. Abstract: For present purposes, a protein-bound metal site consists of one or more metal ions and all protein side chain and exogenous bridging and terminal ligands that define the first coordination sphere of each metal ion. Such sites can be classified into five basic types with the indicated functions: (1) structural -- configuration (in part) of protein tertiary and/or quaternary structure; (2) storage -- uptake, binding, and release of metals in soluble form: (3) electron transfer -- uptake, release, and storage of electrons; (4) dioxygen binding -- metal-O{sub 2} coordination and decoordination; and (5) catalytic -- substrate binding, activation, and turnover. The authors present here a classification and structure/function analysis of native metal sites based on these functions, where 5 is an extensive class subdivided by the type of reaction catalyzed. Within this purview, coverage of the various site types is extensive, but not exhaustive. The purpose of this exposition is to present examples of all types of sites and to relate, insofar as is currently feasible, the structure and function of selected types. The authors largely confine their considerations to the sites themselves, with due recognition that these site features are coupled to protein structure at all levels. Abstract: The integral equation formalism (IEF) is a recent method (the grounds have been elaborated at the beginning of 1997) addressed to solve the electrostatic solvation problem at the QM level with the aid of apparent surface charges (ASC). IEF uses a new formalism of this problem, based on integral operators never used before in the chemical community and it manages to treat on the same footing linear isotropic solvent models, as well as anisotropic liquid crystals and ionic solutions. In this overview we emphasize the good performances of IEF at the lowest level of its potentialities, i.e. for isotropic solvents, as a new approach to compute solvation free energies and properties (dipole hyperpolarizabilities) of molecular solutes, as well as energy gradients for geometry optimization procedures. Finally we present a new IEF implementation of the nonequilibrium problem for electronic spectra which appears to be decidedly competitive with the previous more standard ASC formulations.

Abstract: We present the full implementation of the integral equation formalism (IEF) we have recently formulated to treat solvent effects. The method exploits a single common approach for dielectrics of very different nature: standard isotropic liquids, intrinsically anisotropic media like liquid crystals, and ionic solutions. We report here an analysis of its both formal and technical details as well as some numerical applications addressed to state the achieved generalization to all kinds of molecular solutes and to show the equally reliable performances in treating such different environmental systems. In particular, we report, for isotropic liquids, data of solvation free energies and static (hyper)polarizabilities of various molecular solutes in water, for anisotropic dielectrics, a study of an SN2 reaction, and finally, for ionic solution, a study of some structural aspects of ion pairing.

Abstract: We first attempt to determine a local exchange functional Ex[p] which accurately reproduces the Hartree-Fock (HF) energies of the 18 first and second row atoms. Ex[p is determined from p and |δp|, and we find that we can improve significantly upon Becke's original generalized gradient approximation functional (commonly called B88X) by allowing the coefficient of the Dirac exchange term to be optimized (it is argued that molecules do not behave like the uniform electron gas). We call this new two parameter exchange functional OPTX. We find that neither δ p or t = Σ δ i |2 improve the fit to these atomic energies. These exchange functionals include not only exchange, but also left-right correlation. It is therefore proposed that this functional provides a definition for exchange energy plus left-right correlation energy when used in Kohn-Sham (KS) calculations.
