In this article, the authors present a set of guidelines for investigators to select and interpret methods to examine autophagy and related processes, and for reviewers to provide realistic and reasonable critiques of reports that are focused on these processes.
Abstract
In 2008, we published the first set of guidelines for standardizing research in autophagy. Since then, this topic has received increasing attention, and many scientists have entered the field. Our knowledge base and relevant new technologies have also been expanding. Thus, it is important to formulate on a regular basis updated guidelines for monitoring autophagy in different organisms. Despite numerous reviews, there continues to be confusion regarding acceptable methods to evaluate autophagy, especially in multicellular eukaryotes. Here, we present a set of guidelines for investigators to select and interpret methods to examine autophagy and related processes, and for reviewers to provide realistic and reasonable critiques of reports that are focused on these processes. These guidelines are not meant to be a dogmatic set of rules, because the appropriateness of any assay largely depends on the question being asked and the system being used. Moreover, no individual assay is perfect for every situation, calling for the use of multiple techniques to properly monitor autophagy in each experimental setting. Finally, several core components of the autophagy machinery have been implicated in distinct autophagic processes (canonical and noncanonical autophagy), implying that genetic approaches to block autophagy should rely on targeting two or more autophagy-related genes that ideally participate in distinct steps of the pathway. Along similar lines, because multiple proteins involved in autophagy also regulate other cellular pathways including apoptosis, not all of them can be used as a specific marker for bona fide autophagic responses. Here, we critically discuss current methods of assessing autophagy and the information they can, or cannot, provide. Our ultimate goal is to encourage intellectual and technical innovation in the field.

C. elegans Major Fats Are Stored in Vesicles Distinct from Lysosome-Related Organelles

TL;DR: It is shown that the major fat stores are contained in a distinct cellular compartment that is not stained by Nile red, allowing for efficient and accurate genetic and functional genomic screens for genes that control fat accumulation at the organismal level.

A novel, human Atg13 binding protein, Atg101, interacts with ULK1 and is essential for macroautophagy.

TL;DR: The identification of the novel protein, Atg 101, and the validation of Atg13 and Atg101 as ULK1-interacting proteins, suggests an Atg1 complex is involved in the induction of macroautophagy in mammalian cells.

Longevity pathways converge on autophagy genes to regulate life span in Caenorhabditis elegans.

TL;DR: It is demonstrated that mutational inactivation of autophagy genes, which are involved in the degradation of aberrant, damaged cytoplasmic constituents accumulating in all aging cells, accelerates the rate at which the tissues age in the nematode Caenorhabditis elegans and may act as a central regulatory mechanism of animal aging.

The TFEB orthologue HLH-30 regulates autophagy and modulates longevity in Caenorhabditis elegans

TL;DR: It is demonstrated that hlh-30 is essential for the extended lifespan of Caenorhabditis elegans in six mechanistically distinct longevity models, and overexpression of HLH-30 extends lifespan, and a conserved role for HLH -30 and TFEB in autophagy, and possibly longevity is demonstrated.

The Legionella Effector RavZ Inhibits Host Autophagy Through Irreversible Atg8 Deconjugation

TL;DR: It is found that the intracellular pathogen Legionella pneumophila could interfere with autophagy by using the bacterial effector protein RavZ to directly uncouple Atg8 proteins attached to phosphatidylethanolamine on autophagosome membranes, which could not be reconjugated by Atg7 and Atg3.
