Abstract: MUCKE aims to mine a large volume of images, to structure them conceptually and to use this conceptual structuring in order to improve large-scale image retrieval. The last decade witnessed important progress concerning low-level image representations. However, there are a number problems which need to be solved in order to unleash the full potential of image mining in applications. The central problem with low-level representations is the mismatch between them and the human interpretation of image content. This problem can be instantiated, for instance, by the incapability of existing descriptors to capture spatial relationships between the concepts represented or by their incapability to convey an explanation of why two images are similar in a content-based image retrieval framework. We start by assessing existing local descriptors for image classification and by proposing to use co-occurrence matrices to better capture spatial relationships in images. The main focus in MUCKE is on cleaning large scale Web image corpora and on proposing image representations which are closer to the human interpretation of images. Consequently, we introduce methods which tackle these two problems and compare results to state of the art methods. Abstract: Mechanical properties are rarely used as quantitative indices for the large-scale mutant screening of plants, even in the model plant Arabidopsis thaliana. The mechanical properties of plant stems generally influence their vibrational characteristics. Here, we developed Python-based software, named AraVib, for the high-throughput analysis of free vibrations of plant stems, focusing specifically on Arabidopsis stem vibrations, and its extended version, named AraVibS, to identify mutants with altered mechanical properties. These programs can be used without knowledge of Python and require only an inexpensive handmade setting stand and an iPhone/iPad with a high-speed shooting function for data acquisition. Using our system, we identified an nst1 nst3 double-mutant lacking secondary cell walls in fiber cells and a wrky12 mutant displaying ectopic formation of secondary cell wall compared with wild type by employing only two growth traits (stem height and fresh weight) in addition to videos of stem vibrations. Furthermore, we calculated the logarithmic decrement, the damping ratio, the natural frequency and the stiffness based on the spring-mass-damper model from the video data using AraVib. The stiffness was estimated to be drastically decreased in nst1 nst3, which agreed with previous tensile test results. However, in wrky12, the stiffness was significantly increased. These results demonstrate the effectiveness of our new system. Because our method can be applied in a high-throughput manner, it can be used to screen for mutants with altered mechanical properties.

Abstract: Little is known about the effects of the high dose and types of manganese supplements on rumen environment at manganese intake level close above the limit of 150 mg/kg of dry feed matter. The effects of high dose of two manganese supplements (organic and inorganic) on rumen microbial ecosystem after four months of treatment of 18 lambs divided into three treatment groups were studied. We examined the enzyme activities (α-amylase, xylanase, and carboxymethyl cellulase), total and differential microscopic counts of rumen ciliates, total microscopic counts of bacteria, and fingerprinting pattern of the eubacterial and ciliates population analyzed by PCR-DGGE. Lambs were fed a basal diet with a basal Mn content (34.3 mg/kg dry matter; control) and supplemented either with inorganic manganous sulfate or organic Mn-chelate hydrate (daily 182.7, 184 mg/kg dry matter of feed, respectively). Basal diet, offered twice daily, consisted of ground barley and hay (268 and 732 g/kg dry matter per animal and day). The rumens of the lambs harbored ciliates of the genera of Entodinium, Epidinium, Diplodinium, Eudiplodinium, Dasytricha, and Isotricha. No significant differences between treatment groups were observed in the total ciliate number, the number of ciliates at the genus level, as well as the total number of bacteria. Organic Mn did decrease the species richness and diversity of the eubacterial population examined by PCR-DGGE. No effects of type of Mn supplement on the enzyme activities were observed. In comparison to the control, α-amylase specific activities were decreased and carboxymethyl-cellulase specific activities were increased by the Mn supplements. Xylanase activities were not influenced. In conclusion, our results suggested that the intake of tested inorganic and organic manganese supplements in excess may affect the specific groups of eubacteria. More studies on intake of Mn supplements at a level close to the limit can reveal if the changes in microbial population impact remarkably the other rumen enzymatic activities.

Abstract: Computer vision applications are very useful to study animal movements, but due to their intrinsic complexity they are challenging to design, implement, and use properly. We here describe a calibration procedure for a laboratory stereo vision system for tracking zooplankton in three dimensions (3D). We demonstrate the crucial importance of using a correct calibration for proper interpretation of animal swimming tracks. We also address the effect of the air-water shift phase in the calibration procedure. Actually, not performing a proper calibration caused an average positional error of more than 25 body-lengths in the investigated animal Daphnia magna. Furthermore, we evaluate the different outcomes of using 2D and 3D tracks obtained with a calibrated stereo vision system and show that although 2D tracking might be sufficient in some cases, the method was in our study unable to give information of swimming path geometry and underestimated the speed by 25%. Finally, we discuss consequences for biologically relevant questions when an incorrect methodology is used and strongly recommend that future studies provide detailed descriptions of the framework used for calibration to allow for comparisons between different studies.

Abstract: We review the inhomogeneous scalar Helmholtz equation in three-dimensions and the scattering of scalar wavefields from a scatterer of compact support. An asymptotic solution is then considered representing the effect of the frequency approaching zero when a ‘wavefield’ reduces to a ‘field’. The characteristics of ultra-low frequency Helmholtz scattering are then considered and the physical significance discussed of a model that is based on the scattering of Helmholtz wavefields over a broad frequency spectrum. This is equivalent to using a linear systems approach for modelling the propagation, interaction and detection of broad-band signals and provides an approach to the classification of a field from a wavefield that is intrinsically causal and thus, consistent with the basic principle of information theory. The approach leads to the proposal that all fields are derived from wavefields interacting over a broad frequency spectrum and that there are two principal field types: (i) fields generated by low frequency scattering a ‘gravitational field’; (ii) fields generated by high frequency eigenfield tendency an ‘electric field’.

Abstract: Texture is one of the important characteristics used in identifying objects or regions of interest in an image, whether the image be a photomicrograph, an aerial photograph, or a satellite image. This paper describes some easily computable textural features based on gray-tone spatial dependancies, and illustrates their application in category-identification tasks of three different kinds of image data: photomicrographs of five kinds of sandstones, 1:20 000 panchromatic aerial photographs of eight land-use categories, and Earth Resources Technology Satellite (ERTS) multispecial imagery containing seven land-use categories. We use two kinds of decision rules: one for which the decision regions are convex polyhedra (a piecewise linear decision rule), and one for which the decision regions are rectangular parallelpipeds (a min-max decision rule). In each experiment the data set was divided into two parts, a training set and a test set. Test set identification accuracy is 89 percent for the photomicrographs, 82 percent for the aerial photographic imagery, and 83 percent for the satellite imagery. These results indicate that the easily computable textural features probably have a general applicability for a wide variety of image-classification applications.

Abstract: Embedded zerotree wavelet (EZW) coding, introduced by Shapiro (see IEEE Trans. Signal Processing, vol.41, no.12, p.3445, 1993), is a very effective and computationally simple technique for image compression. We offer an alternative explanation of the principles of its operation, so that the reasons for its excellent performance can be better understood. These principles are partial ordering by magnitude with a set partitioning sorting algorithm, ordered bit plane transmission, and exploitation of self-similarity across different scales of an image wavelet transform. Moreover, we present a new and different implementation based on set partitioning in hierarchical trees (SPIHT), which provides even better performance than our previously reported extension of EZW that surpassed the performance of the original EZW. The image coding results, calculated from actual file sizes and images reconstructed by the decoding algorithm, are either comparable to or surpass previous results obtained through much more sophisticated and computationally complex methods. In addition, the new coding and decoding procedures are extremely fast, and they can be made even faster, with only small loss in performance, by omitting entropy coding of the bit stream by the arithmetic code.

Abstract: About 3,000 individuals in the United States are awaiting a donor heart; worldwide, 22 million individuals are living with heart failure. A bioartificial heart is a theoretical alternative to transplantation or mechanical left ventricular support. Generating a bioartificial heart requires engineering of cardiac architecture, appropriate cellular constituents and pump function. We decellularized hearts by coronary perfusion with detergents, preserved the underlying extracellular matrix, and produced an acellular, perfusable vascular architecture, competent acellular valves and intact chamber geometry. To mimic cardiac cell composition, we reseeded these constructs with cardiac or endothelial cells. To establish function, we maintained eight constructs for up to 28 d by coronary perfusion in a bioreactor that simulated cardiac physiology. By day 4, we observed macroscopic contractions. By day 8, under physiological load and electrical stimulation, constructs could generate pump function (equivalent to about 2% of adult or 25% of 16-week fetal heart function) in a modified working heart preparation.

Abstract: This paper examines automated iris recognition as a biometrically based technology for personal identification and verification. The motivation for this endeavor stems from the observation that the human iris provides a particularly interesting structure on which to base a technology for noninvasive biometric assessment. In particular the biomedical literature suggests that irises are as distinct as fingerprints or patterns of retinal blood vessels. Further, since the iris is an overt body, its appearance is amenable to remote examination with the aid of a machine vision system. The body of this paper details issues in the design and operation of such systems. For the sake of illustration, extant systems are described in some amount of detail.
