LIBSVM: A library for support vector machines

Abstract: LIBSVM is a library for Support Vector Machines (SVMs). We have been actively developing this package since the year 2000. The goal is to help users to easily apply SVM to their applications. LIBSVM has gained wide popularity in machine learning and many other areas. In this article, we present all implementation details of LIBSVM. Issues such as solving SVM optimization problems theoretical convergence multiclass classification probability estimates and parameter selection are discussed in detail.

Abstract: We report an efficient method for detecting functional RNAs. The approach, which combines comparative sequence analysis and structure prediction, already has yielded excellent results for a small number of aligned sequences and is suitable for large-scale genomic screens. It consists of two basic components: (i) a measure for RNA secondary structure conservation based on computing a consensus secondary structure, and (ii) a measure for thermodynamic stability, which, in the spirit of a z score, is normalized with respect to both sequence length and base composition but can be calculated without sampling from shuffled sequences. Functional RNA secondary structures can be identified in multiple sequence alignments with high sensitivity and high specificity. We demonstrate that this approach is not only much more accurate than previous methods but also significantly faster. The method is implemented in the program rnaz, which can be downloaded from www.tbi.univie.ac.at/~wash/RNAz. We screened all alignments of length n ≥ 50 in the Comparative Regulatory Genomics database, which compiles conserved noncoding elements in upstream regions of orthologous genes from human, mouse, rat, Fugu, and zebrafish. We recovered all of the known noncoding RNAs and cis-acting elements with high significance and found compelling evidence for many other conserved RNA secondary structures not described so far to our knowledge.

Abstract: We introduce the notion of query substitution, that is, generating a new query to replace a user's original search query. Our technique uses modifications based on typical substitutions web searchers make to their queries. In this way the new query is strongly related to the original query, containing terms closely related to all of the original terms. This contrasts with query expansion through pseudo-relevance feedback, which is costly and can lead to query drift. This also contrasts with query relaxation through boolean or TFIDF retrieval, which reduces the specificity of the query. We define a scale for evaluating query substitution, and show that our method performs well at generating new queries related to the original queries. We build a model for selecting between candidates, by using a number of features relating the query-candidate pair, and by fitting the model to human judgments of relevance of query suggestions. This further improves the quality of the candidates generated. Experiments show that our techniques significantly increase coverage and effectiveness in the setting of sponsored search.

Abstract: We introduce a new family of positive-definite kernel functions that mimic the computation in large, multilayer neural nets. These kernel functions can be used in shallow architectures, such as support vector machines (SVMs), or in deep kernel-based architectures that we call multilayer kernel machines (MKMs). We evaluate SVMs and MKMs with these kernel functions on problems designed to illustrate the advantages of deep architectures. On several problems, we obtain better results than previous, leading benchmarks from both SVMs with Gaussian kernels as well as deep belief nets.

Abstract: A new spectral-spatial classification scheme for hyperspectral images is proposed. The method combines the results of a pixel wise support vector machine classification and the segmentation map obtained by partitional clustering using majority voting. The ISODATA algorithm and Gaussian mixture resolving techniques are used for image clustering. Experimental results are presented for two hyperspectral airborne images. The developed classification scheme improves the classification accuracies and provides classification maps with more homogeneous regions, when compared to pixel wise classification. The proposed method performs particularly well for classification of images with large spatial structures and when different classes have dissimilar spectral responses and a comparable number of pixels.

Abstract: The support-vector network is a new learning machine for two-group classification problems. The machine conceptually implements the following idea: input vectors are non-linearly mapped to a very high-dimension feature space. In this feature space a linear decision surface is constructed. Special properties of the decision surface ensures high generalization ability of the learning machine. The idea behind the support-vector network was previously implemented for the restricted case where the training data can be separated without errors. We here extend this result to non-separable training data. High generalization ability of support-vector networks utilizing polynomial input transformations is demonstrated. We also compare the performance of the support-vector network to various classical learning algorithms that all took part in a benchmark study of Optical Character Recognition.

Abstract: A training algorithm that maximizes the margin between the training patterns and the decision boundary is presented. The technique is applicable to a wide variety of the classification functions, including Perceptrons, polynomials, and Radial Basis Functions. The effective number of parameters is adjusted automatically to match the complexity of the problem. The solution is expressed as a linear combination of supporting patterns. These are the subset of training patterns that are closest to the decision boundary. Bounds on the generalization performance based on the leave-one-out method and the VC-dimension are given. Experimental results on optical character recognition problems demonstrate the good generalization obtained when compared with other learning algorithms.

Abstract: Support vector machines (SVMs) were originally designed for binary classification. How to effectively extend it for multiclass classification is still an ongoing research issue. Several methods have been proposed where typically we construct a multiclass classifier by combining several binary classifiers. Some authors also proposed methods that consider all classes at once. As it is computationally more expensive to solve multiclass problems, comparisons of these methods using large-scale problems have not been seriously conducted. Especially for methods solving multiclass SVM in one step, a much larger optimization problem is required so up to now experiments are limited to small data sets. In this paper we give decomposition implementations for two such "all-together" methods. We then compare their performance with three methods based on binary classifications: "one-against-all," "one-against-one," and directed acyclic graph SVM (DAGSVM). Our experiments indicate that the "one-against-one" and DAG methods are more suitable for practical use than the other methods. Results also show that for large problems methods by considering all data at once in general need fewer support vectors.
