Abstract: Motivation: Systems biology models are typically simulated using a single formalism such as ordinary differential equations (ODE) or stochastic methods. However, more complex models require the coupling of multiple formalisms since different biological concepts are better described using different methods, e.g., stationary metabolism is often modeled using flux-balance analysis (FBA) whereas dynamic changes of model components are better described via ODEs. The coupling of FBA and ODE frameworks results in dynamic FBA models. A major challenge is how to describe such hybrid models coupling multiple frameworks in a standardized way, so that they can be exchanged between tools and simulated consistently and in a reproducible manner. Results: This paper presents a scheme and implementation for encoding dynamic FBA models in the Systems Biology Markup Language (SBML), thereby allowing to exchange multi-framework computational models between software tools. The paper shows the feasibility of the approach using various example models and demonstrates that different tools are able to simulate the hybrid models and agree on the results. As part of this work, two independent implementations of a multi-framework simulation method for dynamic FBA have been developed supporting such models: iBioSim and sbmlutils. Abstract: In this work, the stoichiometric metabolic network of Escherichia coli has been formulated as a comprehensive mathematical programming model, with a view to identifying the optimal redirection of metabolic fluxes so that the yield of particular metabolites is maximized. Computation and analysis has shown that the over-production of a given metabolite at various cell growth rates is only possible for a finite ordered set of metabolic structures which, in addition, are metabolite-specific. Each regime has distinct topological features, although the actual flux values differ. Application of the model to the production of 20 amino acids on four carbon sources (glucose, glycerol, lactate, and citrate) has also indicated that, for fixed cell composition, the maximum amino acid yield decreases linearly with increasing cell growth rate. However, when the cell composition varies with cell growth rate, the amino-acid yield varies in a nonlinear manner. Medium optimization studies have also demonstrated that, of the above substrates, glucose and glycerol are the most efficient from the energetic viewpoint. Finally, model predictions are analyzed in the light of experimental data.

Abstract: In the present economy, difficulties to access energy sources are real drawbacks to maintain our current lifestyle. In fact, increasing interests have been gathered around efficient strategies to use energy sources that do not generate high CO2 titers. Thus, science-funding agencies have invested more resources into research on hydrogen among other biofuels as interesting energy vectors. This article reviews present energy challenges and frames it into the present fuel usage landscape. Different strategies for hydrogen production are explained and evaluated. Focus is on biological hydrogen production; fermentation and photon-fuelled hydrogen production are compared. Mathematical models in biology can be used to assess, explore and design production strategies for industrially relevant metabolites, such as biofuels. We assess the diverse construction and uses of genome-scale metabolic models of cyanobacterium Synechocystis sp. PCC6803 to efficiently obtain biofuels. This organism has been studied as a potential photon-fuelled production platform for its ability to grow from carbon dioxide, water and photons, on simple culture media. Finally, we review studies that propose production strategies to weigh this organism's viability as a biofuel production platform. Overall, the work presented in this review unveils the industrial capabilities of cyanobacterium Synechocystis sp. PCC6803 to evolve interesting metabolites as a clean biofuel production platform.

Abstract: The field of systems biology is based on the paradigm that the whole is greater than the sum of the parts. Through a combination of high-throughput experiments analyzing “-omic” scale phenomenon and the development of new computational techniques and algorithms, it is now feasible to study biological systems in a way that was previously not possible. During the 232nd National Meeting of the American Chemical Society, a session devoted to the emerging technology of Systems Biology was held. A number of talks on a wide variety of subjects covering cell signaling, network regulation and analysis, novel experimental procedures, synthetic biology, and metabolic flux analysis were presented. All of these approaches shared the common theme of using a systems biology approach to aid in the understanding of fundamental biology, with an eye toward applications for the benefit of society.

Abstract: This new edition covers the central concepts of practical optimization techniques, with an emphasis on methods that are both state-of-the-art and popular. One major insight is the connection between the purely analytical character of an optimization problem and the behavior of algorithms used to solve a problem. This was a major theme of the first edition of this book and the fourth edition expands and further illustrates this relationship. As in the earlier editions, the material in this fourth edition is organized into three separate parts. Part I is a self-contained introduction to linear programming. The presentation in this part is fairly conventional, covering the main elements of the underlying theory of linear programming, many of the most effective numerical algorithms, and many of its important special applications. Part II, which is independent of Part I, covers the theory of unconstrained optimization, including both derivations of the appropriate optimality conditions and an introduction to basic algorithms. This part of the book explores the general properties of algorithms and defines various notions of convergence. Part III extends the concepts developed in the second part to constrained optimization problems. Except for a few isolated sections, this part is also independent of Part I. It is possible to go directly into Parts II and III omitting Part I, and, in fact, the book has been used in this way in many universities.New to this edition is a chapter devoted to Conic Linear Programming, a powerful generalization of Linear Programming. Indeed, many conic structures are possible and useful in a variety of applications. It must be recognized, however, that conic linear programming is an advanced topic, requiring special study.
