Abstract: Prioritizing efforts for conserving rare and threatened species with limited past data and lacking population estimates is predicated on robust assessments of their occupancy rates. This is particularly challenging for elusive, long-lived and wide-ranging marine mammals. In this paper we estimate trends in long-term (over 50years) occupancy, persistence and extinction of a vulnerable and data-poor dugong (Dugong dugon) population across multiple seagrass meadows in the Andaman and Nicobar archipelago (India). For this we use hierarchical Bayesian dynamic occupancy models accounting for false negatives (detection probability<1), persistence and extinction, to two datasets: a) fragmentary long-term occurrence records from multiple sources (1959–2004, n = 40 locations), and b) systematic detection/non-detection data from current surveys (2010–2012, n = 57). Dugong occupancy across the archipelago declined by 60% (from 0.45 to 0.18) over the last 20 years and present distribution was largely restricted to sheltered bays and channels with seagrass meadows dominated by Halophila and Halodule sp. Dugongs were not found in patchy meadows with low seagrass cover. In general, seagrass habitat availability was not limiting for dugong occupancy, suggesting that anthropogenic factors such as entanglement in gillnets and direct hunting may have led to local extinction of dugongs from locations where extensive seagrass meadows still thrive. Effective management of these remnant dugong populations will require a multi-pronged approach, involving 1) protection of areas where dugongs still persist, 2) monitoring of seagrass habitats that dugongs could recolonize, 3) reducing gillnet use in areas used by dugongs, and 4) engaging with indigenous/settler communities to reduce impacts of hunting.

Abstract: Regional monitoring strategies frequently employ a nested sampling design where a finite set of study areas from throughout a region are selected and intensive sampling occurs within a subset of sites within the individual study areas. This sampling protocol naturally lends itself to a hierarchical analysis to account for dependence among subsamples. Implementing such an analysis using a classic likelihood framework is computationally challenging when accounting for detection errors in species occurrence models. Bayesian methods offer an alternative approach for fitting models that readily allows for spatial structure to be incorporated. We demonstrate a general approach for estimating occupancy when data come from a nested sampling design. We analyzed data from a regional monitoring program of wood frogs (Lithobates sylvaticus) and spotted salamanders (Ambystoma maculatum) in vernal pools using static and dynamic occupancy models. We analyzed observations from 2004 to 2013 that were collected within 14 protected areas located throughout the northeast United States. We use the data set to estimate trends in occupancy at both the regional and individual protected area levels. We show that occupancy at the regional level was relatively stable for both species. However, substantial variation occurred among study areas, with some populations declining and some increasing for both species. In addition, When the hierarchical study design is not accounted for, one would conclude stronger support for latitudinal gradient in trends than when using our approach that accounts for the nested design. In contrast to the model that does not account for nesting, the nested model did not include an effect of latitude in the 95% credible interval. These results shed light on the range-level population status of these pond-breeding amphibians, and our approach provides a framework that can be used to examine drivers of local and regional occurrence dynamics.

Abstract: During a 7-year research project in a forested area of southeastern Spain, we studied territorial occupancy and reproductive success in a Booted Eagle Hieraaetus pennatus population. We monitored 65 territories, gathering information on 406 occupancy events and 229 breeding attempts, including those of two potential competitors, the Northern Goshawk Accipiter gentilis and the Common Buzzard Buteo buteo. Generalized linear mixed models were used to explain occupancy and productivity, by evaluating the relative contribution of three different types of variables (habitat, competition and past events) and considering territory as a random effect. We examined a set of a priori hypothesized models, together with a number of additional models, and selected the best models following an information-theoretic approach. Our best models related territorial occupancy and productivity to previous breeding success (the fledging of one or two young), which appeared to be the most important factor determining the probability of reoccupation and the reproductive output in the subsequent year. The best occupation model revealed that the probabilities of occupancy were also conditioned by a competition variable (intraspecific nearest-neighbour distance) and two habitat variables (the location of the nest on the valley slope and the distance to the nearest forest track). Unlike the best occupation model, however, the selected model for reproductive output did not incorporate any competition variable besides previous breeding success, but included another two habitat variables (the effects of trunk height and NNE orientation).

Abstract: The regional occupancy and local abundance of species are thought to be strongly correlated to their body size, niche breadth and niche position. The strength of the relationships among these variables can also differ between different organismal groups. Here, we analyzed data on stream diatoms and insects from a high-latitude drainage basin to investigate these relationships. To generate measures of niche position and niche breadth for each species, we used sets of local environmental and catchment variables separately, applying the outlying mean index analysis. Beta regression and negative binomial generalized linear models were run to predict regional occupancy and mean local abundance, respectively. We found a positive occupancy–abundance relationship in both diatoms and insects, and that niche-based variables were the main predictors of variation in regional occupancy and local abundance. This finding was mainly due to local environmental niche position, whereas the effects of niche breadth on regional occupancy and local abundance were less important. We also found a relationship between body size and local abundance or regional occupancy of diatoms. Our results thus add to current macroecological research by emphasizing the strong importance of niche position rather than niche breadth and body size for regional occupancy and local abundance in rarely studied organisms (e.g., diatoms and insects) and ecosystems (i.e., wilderness streams).
