Abstract: This volume brings together ontology learning, knowledge acquisition and other related topics It presents current research in ontology learning, addressing three perspectives The first perspective looks at methodologies that have been proposed to automatically extract information from texts and to give a structured organization to such knowledge, including approaches based on machine learning techniques Then there are evaluation methods for ontology learning, aiming at defining procedures and metrics for a quantitative evaluation of the ontology learning task; and finally application scenarios that make ontology learning a challenging area in the context of real applications such as bio-informatics According to the three perspectives mentioned above, the book is divided into three sections, each including a selection of papers addressing respectively the methods, the applications and the evaluation of ontology learning approaches

Abstract: Computational ontologies in the context of information systems are artifacts that encode a description of some world, for some purpose. Under the assumption that there exist classes of problems that can be solved by applying common solutions (as it has been experienced in software engineering), we envision small, task-oriented ontologies with explicit documentation of design rationales. In this chapter, we describe components called Ontology Design Patterns (OP), and methods that support pattern-based ontology design.

Abstract: Ontologies, as sets of concepts and their interrelations in a specific domain, have proven to be a useful tool in the areas of digital libraries, the semantic web, and personalized information management. As a result, there is a growing need for effective ontology visualization for design, management and browsing. There exist several ontology visualization methods and also a number of techniques used in other contexts that could be adapted for ontology representation. The purpose of this article is to present these techniques and categorize their characteristics and features in order to assist method selection and promote future research in the area of ontology visualization.

Abstract: Motivation: Describing biological sample variables with ontologies is complex due to the cross-domain nature of experiments. Ontologies provide annotation solutions; however, for cross-domain investigations, multiple ontologies are needed to represent the data. These are subject to rapid change, are often not interoperable and present complexities that are a barrier to biological resource users.
Results: We present the Experimental Factor Ontology, designed to meet cross-domain, application focused use cases for gene expression data. We describe our methodology and open source tools used to create the ontology. These include tools for creating ontology mappings, ontology views, detecting ontology changes and using ontologies in interfaces to enhance querying. The application of reference ontologies to data is a key problem, and this work presents guidelines on how community ontologies can be presented in an application ontology in a data-driven way.
