Learning from data has led to paradigm shifts in a multitude of disciplines, including web, text and image search, speech recognition, as well as bioinformatics. Can machine learning enable similar breakthroughs in understanding quantum many-body systems? Here we develop an efficient deep learning approach that enables spatially and chemically resolved insights into quantum-mechanical observables of molecular systems. We unify concepts from many-body Hamiltonians with purpose-designed deep tensor neural networks, which leads to size-extensive and uniformly accurate (1 kcal mol−1) predictions in compositional and configurational chemical space for molecules of intermediate size. As an example of chemical relevance, the model reveals a classification of aromatic rings with respect to their stability. Further applications of our model for predicting atomic energies and local chemical potentials in molecules, reliable isomer energies, and molecules with peculiar electronic structure demonstrate the potential of machine learning for revealing insights into complex quantum-chemical systems.

Quantum-Chemical Insights from Deep Tensor Neural Networks

The task of learning an expressive molecular representation is central to developing quantitative structure–activity and property relationships. Traditional approaches rely on group additivity rules, empirical measurements or parameters, or generation of thousands of descriptors. In this paper, we employ a convolutional neural network for this embedding task by treating molecules as undirected graphs with attributed nodes and edges. Simple atom and bond attributes are used to construct atom-specific feature vectors that take into account the local chemical environment using different neighborhood radii. By working directly with the full molecular graph, there is a greater opportunity for models to identify important features relevant to a prediction task. Convolutional Embedding of Attributed Molecular Graphs for Physical Property Prediction

We present FlowMO: an open-source Python library for molecular property prediction with Gaussian Processes. Built upon GPflow and RDKit, FlowMO enables the user to make predictions with well-calibrated uncertainty estimates, an output central to active learning and molecular design applications. Gaussian Processes are particularly attractive for modelling small molecular datasets, a characteristic of many real-world virtual screening campaigns where high-quality experimental data is scarce. Computational experiments across three small datasets demonstrate comparable predictive performance to deep learning methods but with superior uncertainty calibration.

Gaussian Process Molecule Property Prediction with FlowMO.

The space of synthesizable molecules is greater than $10^{60}$, meaning only a vanishingly small fraction of these molecules have ever been realized in the lab. In order to prioritize which regions of this space to explore next, synthetic chemists need access to accurate molecular property predictions. While great advances in molecular machine learning have been made, there is a dearth of benchmarks featuring properties that are useful for the synthetic chemist. Focussing directly on the needs of the synthetic chemist, we introduce the Photoswitch Dataset, a new benchmark for molecular machine learning where improvements in model performance can be immediately observed in the throughput of promising molecules synthesized in the lab. Photoswitches are a versatile class of molecule for medical and renewable energy applications where a molecule's efficacy is governed by its electronic transition wavelengths. We demonstrate superior performance in predicting these wavelengths compared to both time-dependent density functional theory (TD-DFT), the incumbent first principles quantum mechanical approach, as well as a panel of human experts. Our baseline models are currently being deployed in the lab as part of the decision process for candidate synthesis. It is our hope that this benchmark can drive real discoveries in photoswitch chemistry and that future benchmarks can be introduced to pivot learning algorithm development to benefit more expansive areas of synthetic chemistry.

The Photoswitch Dataset: A Molecular Machine Learning Benchmark for the Advancement of Synthetic Chemistry

There is more and more evidence that machine learning can be successfully applied in materials science and related fields. However, datasets in these fields are often quite small ($\ll1000$ samples). It makes the most advanced machine learning techniques remain neglected, as they are considered to be applicable to big data only. Moreover, materials informatics methods often rely on human-engineered descriptors, that should be carefully chosen, or even created, to fit the physicochemical property that one intends to predict. In this article, we propose a new method that tackles both the issue of small datasets and the difficulty of task-specific descriptors development. The SMILES-X is an autonomous pipeline for molecular compounds characterisation based on a \{Embed-Encode-Attend-Predict\} neural architecture with a data-specific Bayesian hyper-parameters optimisation. The only input to the architecture -- the SMILES strings -- are de-canonicalised in order to efficiently augment the data. One of the key features of the architecture is the attention mechanism, which enables the interpretation of output predictions without extra computational cost. The SMILES-X shows new state-of-the-art results in the inference of aqueous solubility ($\overline{RMSE}_{test} \simeq 0.57 \pm 0.07$ mols/L), hydration free energy ($\overline{RMSE}_{test} \simeq 0.81 \pm 0.22$ kcal/mol, which is $\sim 24.5\%$ better than molecular dynamics simulations), and octanol/water distribution coefficient ($\overline{RMSE}_{test} \simeq 0.59 \pm 0.02$ for LogD at pH 7.4) of molecular compounds. SMILES-X: autonomous molecular compounds characterization for small datasets without descriptors

Neural architecture search has become an indispensable part of the deep learning field. Modern methods allow to find one of the best performing architectures, or to build one from scratch, but they typically make decisions based on the trained accuracy information. In the present article we explore instead how the architectural component of a neural network affects its prediction power. We focus on relationships between the trained accuracy of an architecture and its accuracy prior to training, by considering statistics over multiple initialisations. We observe that minimising the coefficient of variation of the untrained accuracy, C V U , consistently leads to better performing architectures. We test the C V U as a neural architecture search scoring metric using the NAS-Bench-201 database of trained neural architectures. The architectures with the lowest C V U value have on average an accuracy of 91 . 90 ± 2 . 27 , 64 . 08 ± 5 . 63 and 38 . 76 ± 6 . 62 for CIFAR-10, CIFAR-100 and a downscaled version of ImageNet, respectively. Since these values are statistically above the random baseline, we make a conclusion that a good architecture should be stable against weights initialisations. It takes about 190 s for CIFAR-10 and CIFAR-100 and 133.9 s for ImageNet16-120 to process 100 architectures, on a batch of 256 images, with 100 initialisations.
