Historically, association tests have been used extensively in medical genetics, but have had virtually no application in plant genetics. One obstacle to their application is the structured populations often found in crop plants, which may lead to nonfunctional, spurious associations. In this study, statistical methods to account for population structure were extended for use with quantitative variation and applied to our evaluation of maize flowering time. Mutagenesis and quantitative trait locus (QTL) studies suggested that the maize gene Dwarf8 might affect the quantitative variation of maize flowering time and plant height. The wheat orthologs of this gene contributed to the increased yields seen in the 'Green Revolution' varieties. We used association approaches to evaluate Dwarf8 sequence polymorphisms from 92 maize inbred lines. Population structure was estimated using a Bayesian analysis of 141 simple sequence repeat (SSR) loci. Our results indicate that a suite of polymorphisms associate with differences in flowering time, which include a deletion that may alter a key domain in the coding region. The distribution of nonsynonymous polymorphisms suggests that Dwarf8 has been a target of selection.

The efficiency of marker-assisted selection (MAS) depends on the power of quantitative trait locus (QTL) detection and unbiased estimation of QTL effects. Two independent samples N = 344 and 107 of F2 plants were genotyped for 89 RFLP markers. For each sample, testcross (TC) progenies of the corresponding F3 lines with two testers were evaluated in four environments. QTL for grain yield and other agronomically important traits were mapped in both samples. QTL effects were estimated from the same data as used for detection and mapping of QTL (calibration) and, based on QTL positions from calibration, from the second, independent sample (validation). For all traits and both testers we detected a total of 107 QTL with N = 344, and 39 QTL with N = 107, of which only 20 were in common. Consistency of QTL effects across testers was in agreement with corresponding genotypic correlations between the two TC series. Most QTL displayed no significant QTL x environment nor epistatic interactions. Estimates of the proportion of the phenotypic and genetic variance explained by QTL were considerably reduced when derived from the independent validation sample as opposed to estimates from the calibration sample. We conclude that, unless QTL effects are estimated from an independent sample, they can be inflated, resulting in an overly optimistic assessment of the efficiency of MAS.

Quantitative Trait Locus (QTL) Mapping Using Different Testers and Independent Population Samples in Maize Reveals Low Power of QTL Detection and Large Bias in Estimates of QTL Effects

An advanced backcross population between an accession of Oryza rufipogon (IRGC 105491) and the U.S. cultivar Jefferson (Oryza sativa ssp. japonica) was developed to identify quantitative trait loci (QTLs) for yield, yield components and morphological traits. The genetic linkage map generated for this population consisted of 153 SSR and RFLP markers with an average interval size of 10.3 cM. Thirteen traits were examined, nine of which were measured in multiple environments. Seventy-six QTLs above an experiment-wise significance threshold of P 3.6 or a composite interval mapping LOD > 3.9) were identified. For the traits measured in multiple environments, 47% of the QTLs were detected in at least two environments. The O. rufipogon allele was favorable for 53% of the yield and yield component QTLs, including loci for yield, grains per panicle, panicle length, and grain weight. Morphological traits related to the domestication process and/or weedy characteristics, including plant height, shattering, tiller type and awns, were found clustered on chromosomes 1 and 4. Comparisons to previous studies involving wild × cultivated crosses revealed O. rufipogon alleles with stable effects in multiple genetic backgrounds and environments, several of which have not been detected in studies between Oryza sativa cultivars, indicating potentially novel alleles from O. rufipogon. Some O. rufipogon-derived QTLs, however, were in similar regions as previously reported QTLs from Oryza sativa cultivars, providing evidence for conservation of these QTLs across the Oryza genus. In addition, several QTLs for grain weight, plant height, and flowering time were localized to putative homeologous regions in maize where QTLs for these traits have been previously reported, supporting the hypothesis of functional conservation of QTLs across the grasses.

Mapping quantitative trait loci for yield, yield components and morphological traits in an advanced backcross population between Oryza rufipogon and the Oryza sativa cultivar Jefferson.

In most maize-growing areas yield reductions due to drought have been observed. Drought at flowering time is, in some cases, the most damaging. In the experiment reported here, trials with F3 families, derived from a segregating F2 population, were conducted in the field under well-watered conditions (WW) and two other water-stress regimes affecting flowering (intermediate stress, IS, and severe stress, SS). Several yield components were measured on equal numbers of plants per family: grain yield (GY), ear number (ENO), kernel number (KNO), and 100-kernel weight (HKWT). Correlation analysis of these traits showed that they were not independent of each other. Drought resulted in a 60% decrease of GY under SS conditions. By comparing yield under WW and SS conditions, the families that performed best under WW conditions were found to be proportionately more affected by stress, and the yield reductions due to SS conditions were inversely proportional to the performance under drought. Moreover, no positive correlation was observed between a drought-tolerance index (DTI) and yield under WW conditions. The correlation between GY under WW and SS conditions was 0.31. Therefore, in this experiment, selection for yield improvement under WW conditions only, would not be very effective for yield improvement under drought. Quantitative trait loci (QTLs) were identified for GY, ENO and KNO using composite interval mapping (CIM). No major QTLs, expressing more then 13% of the phenotypic variance, were detected for any of these traits, and there were inconsistencies in their genomic positions across water regimes. The use of CIM allowed the evaluation of QTL-by-environment interactions (Q×E) and could thus identify “stable” QTLs CIMMYT, Apartado Postal 6-641, 06600 Mexico D.F., Mexico across drought environments. Two such QTLs for GY, on chromosomes 1 and 10, coincided with two stable QTLs for KNO. Moreover, four genomic regions were identified for the expression of both GY and the anthesis-silking interval (ASI). In three of these, the allelic contributions were for short ASI and GY increase, while for that on chromosome 10 the allelic contribution for short ASI corresponded to a yield reduction. From these results, we hypothesize that to improve yield under drought, marker-assisted selection (MAS) using only the QTLs involved in the expression of yield components appears not to be the best strategy, and neither does MAS using only QTLs involved in the expression of ASI. We would therefore favour a MAS strategy that takes into account a combination of the “best QTLs” for different traits. These QTLs should be stable across target environments, represent the largest percentage possible of the phenotypic variance, and, though not involved directly in the expression of yield, should be involved in the expression of traits significantly correlated with yield, such as ASI.

Identification of quantitative trait loci under drought conditions in tropical maize. 2. Yield components and marker-assisted selection strategies

This article presents a method to combine QTL results from different independent analyses. This method provides a modified Akaike criterion that can be used to decide how many QTL are actually represented by the QTL detected in different experiments. This criterion is computed to choose between models with one, two, three, etc., QTL. Simulations are carried out to investigate the quality of the model obtained with this method in various situations. It appears that the method allows the length of the confidence interval of QTL location to be consistently reduced when there are only very few “actual” QTL locations. An application of the method is given using data from the maize database available online at http://www.agron.missouri.edu/.

Quantitative Trait Loci: A Meta-analysis

The dissection of quantitative traits into their underlying Mendelian factors has become possible with the aid of molecular markers. In this study, we mapped and characterized quantitative trait loci (QTL) affecting testcross performance of maize (Zea mays L.) and discussed the consistency of these QTL across environments and testers. Two homozygous flint inbred lines were crossed to produce 380 F 2 individuals which were genotyped at 89 restriction fragment length polymorphism (RFLP) marker loci. By selfing the F 2 plants 380 F 2 lines were produced and subsequently crossed to two diverse dent inbred testers (T1 and T2). Each series of testcrosses (TC) was evaluated in field trials with two replications in four environments
