A compact review of molecular property prediction with graph neural networks

Drug discovery often relies on the successful prediction of protein-ligand binding affinity. Recent advances have shown great promise in applying graph neural networks (GNNs) for better affinity prediction by learning the representations of protein-ligand complexes. However, existing solutions usually treat protein-ligand complexes as topological graph data, thus the biomolecular structural information is not fully utilized. The essential long-range interactions among atoms are also neglected in GNN models. To this end, we propose a structure-aware interactive graph neural network (SIGN) which consists of two components: polar-inspired graph attention layers (PGAL) and pairwise interactive pooling (PiPool). Specifically, PGAL iteratively performs the node-edge aggregation process to update embeddings of nodes and edges while preserving the distance and angle information among atoms. Then, PiPool is adopted to gather interactive edges with a subsequent reconstruction loss to reflect the global interactions. Exhaustive experimental study on two benchmarks verifies the superiority of SIGN.

Structure-aware Interactive Graph Neural Networks for the Prediction of Protein-Ligand Binding Affinity

Despite the remarkable progress of machine learning (ML) techniques in chemistry, modeling the optoelectronic properties of long conjugated oligomers and polymers with ML remains challenging due to the difficulty in obtaining sufficient training data. Here, we use transfer learning to address the data scarcity issue by pre-training graph neural networks using data from short oligomers. With only a few hundred training data, we are able to achieve an average error of about 0.1 eV for the excited-state energy of oligothiophenes against time-dependent density functional theory (TDDFT) calculations. We show that the success of our transfer learning approach relies on the relative locality of low-lying electronic excitations in long conjugated oligomers. Finally, we demonstrate the transferability of our approach by modeling the lowest-lying excited-state energies of poly(3-hexylthiophene) in its single-crystal and solution phases using the transfer learning models trained with the data of gas-phase oligothiophenes. The transfer learning predicted excited-state energy distributions agree quantitatively with TDDFT calculations and capture some important qualitative features observed in experimental absorption spectra.

Transfer learning with graph neural networks for optoelectronic properties of conjugated oligomers.

Artificial intelligence (AI) has been transforming the practice of drug discovery in the past decade. Various AI techniques have been used in many drug discovery applications, such as virtual screening and drug design. In this survey, we first give an overview on drug discovery and discuss related applications, which can be reduced to two major tasks, i.e. molecular property prediction and molecule generation. We then present common data resources, molecule representations and benchmark platforms. As a major part of the survey, AI techniques are dissected into model architectures and learning paradigms. To reflect the technical development of AI in drug discovery over the years, the surveyed works are organized chronologically. We expect that this survey provides a comprehensive review on AI in drug discovery. We also provide a GitHub repository with a collection of papers (and codes, if applicable) as a learning resource, which is regularly updated.

Artificial intelligence in drug discovery: applications and techniques

In this paper, we study semi-supervised graph classification, a fundamental problem in data mining and machine learning. The problem is typically solved by learning graph neural networks with pseudo-labeling or knowledge distillation to incorporate both labeled and unlabeled graphs. However, these methods usually either suffer from overconfident and biased pseudo-labels or suboptimal distillation caused by the insufficient use of unlabeled data. Inspired by the recent progress of contrastive learning and dual learning, we propose DualGraph, a principled framework to leverage unlabeled graphs more effectively for semi-supervised graph classification. DualGraph consists of a prediction module and a retrieval module to model graphs $G$ and their labels $y$ from opposite while complementary views (i.e., p(y | G) and p(G | y) respectively). The two modules are jointly trained via posterior regularization, which encourages their inter-module consistency on unlabeled graphs. Moreover, we improve model training for each module with a contrastive learning framework to encourage the intra-module consistency on unlabeled data. Experimental results on a range of publicly accessible datasets reveal the effectiveness of our DualGraph.

DualGraph: Improving Semi-supervised Graph Classification via Dual Contrastive Learning

Molecular property prediction (e.g., energy) is an essential problem in chemistry and biology. Unfortunately, many supervised learning methods usually suffer from the problem of scarce labeled molecules in the chemical space, where such property labels are generally obtained by Density Functional Theory (DFT) calculation which is extremely computational costly. An effective solution is to incorporate the unlabeled molecules in a semi-supervised fashion. However, learning semi-supervised representation for large amounts of molecules is challenging, including the joint representation issue of both molecular essence and structure, the conflict between representation and property leaning. Here we propose a novel framework called Active Semi-supervised Graph Neural Network (ASGN) by incorporating both labeled and unlabeled molecules. Specifically, ASGN adopts a teacher-student framework. In the teacher model, we propose a novel semi-supervised learning method to learn general representation that jointly exploits information from molecular structure and molecular distribution. Then in the student model, we target at property prediction task to deal with the learning loss conflict. At last, we proposed a novel active learning strategy in terms of molecular diversities to select informative data during the whole framework learning. We conduct extensive experiments on several public datasets. Experimental results show the remarkable performance of our ASGN framework.
