‡We describe the use of singular value decomposition in transforming genome-wide expression data from genes 3 arrays space to reduced diagonalized ‘‘eigengenes’’ 3 ‘‘eigenarrays’’ space, where the eigengenes (or eigenarrays) are unique orthonormal superpositions of the genes (or arrays). Normalizing the data by filtering out the eigengenes (and eigenarrays) that are inferred to represent noise or experimental artifacts enables meaningful comparison of the expression of different genes across different arrays in different experiments. Sorting the data according to the eigengenes and eigenarrays gives a global picture of the dynamics of gene expression, in which individual genes and arrays appear to be classified into groups of similar regulation and function, or similar cellular state and biological phenotype, respectively. After normalization and sorting, the significant eigengenes and eigenarrays can be associated with observed genome-wide effects of regulators, or with measured samples, in which these regulators are overactive or underactive, respectively.

Limits of variance-based sensitivity analysis for non-identifiability testing in high dimensional dynamic models

Developing objective sensitivity analysis of periodic systems: case studies of biological oscillators

The notions of asymptotic amplitude for signals, and Cauchy gain for input/output systems, and an associated small-gain principle, are introduced. These concepts allow the consideration of systems with multiple, and possibly feedback-dependent, steady states. A Lyapunov-like characterization allows the computation of gains for state-space systems, and the formulation of sufficient conditions insuring the lack of oscillations and chaotic behaviors in a wide variety of cascades and feedback loops. An application in biology (MAPK signaling) is worked out in detail.

Asymptotic amplitudes and cauchy gains: A small-gain principle and an application to inhibitory biological feedback

Oscillation is one of the most important nonlinear behaviors which is widely observed in living cells There has been a growing experimental and computational evidence of oscillations in biological systems, which brings an increasing interest in understanding how such oscillations occur and what are the main factors in controlling these oscillations Sensitivity analysis is a powerful tool in investigating the impact of parameter variations on the change of oscillation behaviors quantitatively For an oscillatory system, the phase sensitivity analysis is a challenging problem in formulation and computation In this work, a systematic phase sensitivity analysis method is proposed by analyzing the relationship between the phase sensitivity and the state sensitivity A new concept of basal state sensitivity is proposed based on which the phase sensitivity can be derived The proposed algorithm is easy to implement and interpret for limit cycle oscillatory systems It is applied to a circadian rhythm mathematical model The simulation result shows the efficiency of this approach and also highlights the importance of investigating sensitivity analysis using different features of a limit cycle

Phase sensitivity analysis for biological oscillatory systems

The reductionist approaches of molecular and cellular biology have produced revolutionary advances in our understanding of biological function and information processing. The difficulty associated with relating molecular components to their systemic function led to the development of systems biology, a relatively new field that aims to establish a bridge between molecular level information and systems level understanding. The novelty of systems biology lies in the emphasis on analyzing complexity in networked biological systems using integrative rather than reductionist approaches. By its very nature, systems biology is a highly interdisciplinary field that requires the effective collaboration of scientists and engineers with different technical backgrounds, and the interdisciplinary training of students to meet the rapidly evolving needs of academia, industry, and government. This chapter summarizes state-of-the-art developments of automatic control in systems biology with substantial theoretical background and illustrative examples.
