The South American continent is composed of several biogeographical regions harbouring the highest biodiversity on the globe, encompassing five of the world’s biodiversity ‘hot spots’. Nonetheless, the patterns and processes responsible for shaping its astonishing species diversity are largely unknown. Here, we present a review of current South American phylogeographical knowledge based on published articles on this topic. An appraisal of the literature reveals emerging phylogeographical patterns in the biota of South America. The striking phylogeographical divergence observed among organism lineages in South American studies is suggestive of high levels of undocumented species diversity. The interplay between Pleistocene climatic oscillations and Pliocene/Miocene orogenic events has contributed to shaping the current diversity and distribution of modern lineages in both the tropical and temperate regions of South America. Although older divergence times were observed for a range of species, most herpetofauna underwent an intraspecific lineage split much earlier than other organisms. The geographical ranges of species associated with forest habitats were reduced mainly during glacial cycles, whereas species associated with open vegetation domains have shown variable responses to climatic oscillations. The results suggest a highly complex mosaic of phylogeographical patterns in South America. We suggest future research directions to promote a better understanding of the origin and maintenance of the South American biota.

Pleistocene Mammals of North America

Puma concolor, a large American cat species, occupies the most extensive range of any New World terrestrial mammal, spanning 110 degrees of latitude from the Canadian Yukon to the Straits of Magellan. Until the recent Holocene, pumas coexisted with a diverse array of carnivores including the American lion (Panthera atrox), the North American cheetah (Miracynonyx trumani), and the saber toothed tiger (Smilodon fatalis). Genomic DNA specimens from 315 pumas of specified geographic origin (261 contemporary and 54 museum specimens) were collected for molecular genetic and phylogenetic analyses of three mitochondrial gene sequences (16S rRNA, ATPase-8, and NADH-5) plus composite microsatellite genotypes (10 feline loci). Six phylogeographic groupings or subspecies were resolved, and the entire North American population (186 individuals from 15 previously named subspecies) was genetically homogeneous in overall variation relative to central and South American populations. The marked uniformity of mtDNA and a reduction in microsatellite allele size expansion indicates that North American pumas derive from a recent (late Pleistocene circa 10,000 years ago) replacement and recolonization by a small number of founders who themselves originated from a centrum of puma genetic diversity in eastern South America 200,000-300,000 years ago. The recolonization of North American pumas was coincident with a massive late Pleistocene extinction event that eliminated 80% of large vertebrates in North America and may have extirpated pumas from that continent as well.

Genomic ancestry of the American puma (Puma concolor)

The jaguar ( Panthera onca ), the largest felid in the American Continent, is currently threatened by habitat loss, fragmentation and human persecution. We have investigated the genetic diversity, population structure and demographic history of jaguars across their geographical range by analysing 715 base pairs of the mitochondrial DNA (mtDNA) control region and 29 microsatellite loci in ∪ ∪ ∪ 40 individuals sampled from Mexico to southern Brazil. Jaguars display low to moderate levels of mtDNA diversity and medium to high levels of microsatellite size variation, and show evidence of a recent demographic expansion. We estimate that extant jaguar mtDNA lineages arose 280 000‐510 000 years ago (95% CI 137 000‐830 000 years ago), a younger date than suggested by available fossil data. No strong geographical structure was observed, in contrast to previously proposed subspecific partitions. However, major geographical barriers such as the Amazon river and the Darien straits between northern South America and Central America appear to have restricted historical gene flow in this species, producing measurable genetic differentiation. Jaguars could be divided into four incompletely isolated phylogeographic groups, and further sampling may reveal a finer pattern of subdivision or isolation by distance on a regional level. Operational conservation units for this species can be defined on a biome or ecosystem scale, but should take into account the historical barriers to dispersal identified here. Conservation strategies for jaguars should aim to maintain high levels of gene flow over broad geographical areas, possibly through active management of disconnected populations on a regional scale.

Phylogeography, population history and conservation genetics of jaguars (Panthera onca, Mammalia, Felidae).

The Felidae family represents a challenge for molecular phylogenetic reconstruction because it consists of 38 living species that evolved from a relatively recent common ancestor (10-15 million years ago). We have determined mitochondrial DNA sequences from two genes that evolve at relatively rapid evolutionary rates, 16S rRNA (379 bp) and NADH dehydrogenase subunit 5 (NADH-5, 318 bp), from multiple individuals of 35 species. Based on separate and combined gene analyses using minimum evolution, maximum parsimony, and maximum likelihood phylogenetic methods, we recognized eight significant clusters or species clades that likely reflect separate monophyletic evolutionary radiations in the history of this family. The clusters include (1) ocelot lineage, (2) domestic cat lineage, (3) Panthera genus, (4) puma group, (5) Lynx genus, (6) Asian leopard cat group, (7) caracal group, and (8) bay cat group. The results confirm and extend previously hypothesized associations in most cases, but in others, e.g., the bay cat group, suggest novel phylogenetic relationships. The results are compared and evaluated with molecular, cytogenetic, and morphological data to derive a phylogenetic synthesis of field evolutionary history.
