Simple Summary There is an unmet need for novel anticancer therapeutics that work differently to current standard-of-care therapies. BOLD-100 is a unique clinical-stage anticancer compound that is based on the rare metal, ruthenium. Understanding the bioactivity of BOLD-100 can accelerate its development towards approval and into clinical practice. The aim of this study was to use a large panel of cancer cell lines to formulate a sensitivity profile of BOLD-100 across various cancer types. BOLD-100 demonstrated increased activity in cell lines from esophageal cancer, blood cancers, and bladder cancer. These indications are in addition to the gastrointestinal cancers currently in clinical development, thus opening new opportunities. Using the sensitivity profile for downstream bioinformatics and pathway analysis revealed associations between cancer cell lines’ sensitivity to BOLD-100 and ribosomal gene expression, including several genes coding for large- and small-ribosomal subunits. These findings provide evidence that ribosomal processes may be a critical component of BOLD-100’s mechanism. Abstract BOLD-100 (sodium trans-[tetrachlorobis(1H indazole)ruthenate(III)]) is a ruthenium-based anticancer compound currently in clinical development. The identification of cancer types that show increased sensitivity towards BOLD-100 can lead to improved developmental strategies. Sensitivity profiling can also identify mechanisms of action that are pertinent for the bioactivity of complex therapeutics. Sensitivity to BOLD-100 was measured in a 319-cancer-cell line panel spanning 24 tissues. BOLD-100’s sensitivity profile showed variation across the tissue lineages, including increased response in esophageal, bladder, and hematologic cancers. Multiple cancers, including esophageal, bile duct and colon cancer, had higher relative response to BOLD-100 than to cisplatin. Response to BOLD-100 showed only moderate correlation to anticancer compounds in the Genomics of Drug Sensitivity in Cancer (GDSC) database, as well as no clear theme in bioactivity of correlated hits, suggesting that BOLD-100 may have a differentiated therapeutic profile. The genomic modalities of cancer cell lines were modeled against the BOLD-100 sensitivity profile, which revealed that genes related to ribosomal processes were associated with sensitivity to BOLD-100. Machine learning modeling of the sensitivity profile to BOLD-100 and gene expression data provided moderative predictive value. These findings provide further mechanistic understanding around BOLD-100 and support its development for additional cancer types.

Tissue-specific identification of multi-omics features for pan-cancer drug response prediction

Preclinical pharmacogenomic studies provide an opportunity to discover novel biomarkers for drug response. However, pharamcogenomic studies linking gene expression profiles to drug response do not always agree on the significance or strength of biomarkers. We apply a statistical meta-analysis approach to 7 large independent pharmacogenomic studies, testing for tissue-specific gene expression markers predictive of response among cancer cell lines. We found 4,338 statistically-significant biomarkers across 8 tissue types and 34 drugs. Significant biomarkers were found to be closer than random to drug targets in a gene network built on pathway co-membership (average distance of 2 vs 2.9). However, functional relationships with the drug target did not predict reproducibility across studies. To validate these biomarkers, we utilized 10 clinical datasets, allowing 42/4338 biomarkers to be assessed for clinical translation. Of the 42 candidate biomarkers, the expression of ODC1 was found to be significantly predictive of Paclitaxel response as a neoadjuvant treatment of breast carcinoma across 2 independent clinical studies of >200 patients each. We expect that as more clinical transcriptomics data matched with response are available, our results can be used to prioritize which genes to evaluate as clinical biomarkers of drug response.

Meta-analysis of preclinical pharmacogenomic studies to discover robust and translatable biomarkers of drug response

Abstract Multiple transcriptomic predictors of tumour cell radiosensitivity (RS) have been proposed, but they have not been benchmarked against one another or to control models. To address this, we present RadSigBench, a comprehensive benchmarking framework for RS signatures. The approach compares candidate models to those developed from randomly resampled control signatures and from cellular processes integral to the radiation response. Robust evaluation of signature accuracy, both overall and for individual tissues, is performed. The NCI60 and Cancer Cell Line Encyclopaedia datasets are integrated into our workflow. Prediction of two measures of RS is assessed: survival fraction after 2 Gy and mean inactivation dose. We apply the RadSigBench framework to seven prominent published signatures of radiation sensitivity and test for equivalence to control signatures. The mean out-of-sample R2 for the published models on test data was very poor at 0.01 (range: −0.05 to 0.09) for Cancer Cell Line Encyclopedia and 0.00 (range: −0.19 to 0.19) in the NCI60 data. The accuracy of both published and cellular process signatures investigated was equivalent to the resampled controls, suggesting that these signatures contain limited radiation-specific information. Enhanced modelling strategies are needed for effective prediction of intrinsic RS to inform clinical treatment regimes. We make recommendations for methodological improvements, for example the inclusion of perturbation data, multiomics, advanced machine learning and mechanistic modelling. Our validation framework provides for robust performance assessment of ongoing developments in intrinsic RS prediction.

RadSigBench: a framework for benchmarking functional genomics signatures of cancer cell radiosensitivity

Pharmacogenomics datasets have been generated for various purposes, such as investigating different biomarkers. However, when studying the same cell line with the same drugs, differences in drug responses exist between studies. These variations arise from factors such as inter-tumoral heterogeneity, experimental standardization, and the complexity of cell subtypes. Consequently, drug response prediction suffers from limited generalizability. To address these challenges, we propose a computational model based on Federated Learning (FL) for drug response prediction. By leveraging three pharmacogenomics datasets (CCLE, GDSC2, and gCSI), we evaluate the performance of our model across diverse cell line-based databases. Our results demonstrate superior predictive performance compared to baseline methods and traditional FL approaches through various experimental tests. This study underscores the potential of employing FL to leverage multiple data sources, enabling the development of generalized models that account for inconsistencies among pharmacogenomics datasets. By addressing the limitations of low generalizability, our approach contributes to advancing drug response prediction in precision oncology.

Leveraging multi-source to resolve inconsistency across pharmacogenomic datasets in drug sensitivity prediction

The goal of precision oncology is to tailor treatment for patients individually using the genomic profile of their tumors. Pharmacogenomics datasets such as cancer cell lines are among the most valuable resources for drug sensitivity prediction, a crucial task of precision oncology. Machine learning methods have been employed to predict drug sensitivity based on the multiple omics data available for large panels of cancer cell lines. However, there are no comprehensive guidelines on how to properly train and validate such machine learning models for drug sensitivity prediction. In this paper, we introduce a set of guidelines for different aspects of training gene expression-based predictors using cell line datasets. These guidelines provide extensive analysis of the generalization of drug sensitivity predictors, and challenge many current practices in the community including the choice of training dataset and measure of drug sensitivity. Application of these guidelines in future studies will enable the development of more robust preclinical biomarkers.
