As phylogenetic data sets grow in size and number, objective methods to summarize this information are becoming increasingly important. Supermatrices can combine existing data directly and in principle provide effective syntheses of phylogenetic information that may reveal new relationships. However, several serious difficulties exist in the construction of large supermatrices that must be overcome before these approaches will enjoy broad utility. We present analyses that examine the performance of sparse supermatrices constructed from large sequence databases for the reconstruction of species-level phylogenies. We develop a largely automated informatics pipeline that allows for the construction of sparse supermatrices from GenBank data. In doing so, we develop strategies for alleviating some of the outstanding impediments to accurate phylogenetic inference using these approaches. These include taxonomic standardization, automated alignment, and the identification of rogue taxa. We use turtles as an exemplar clade and present a well-supported species-level phylogeny for two-thirds of all turtle species based on a approximately 50 kb supermatrix consisting of 93% missing data. Finally, we discuss some of the remaining pitfalls and concerns associated with supermatrix analyses, provide comparisons to supertree approaches, and suggest areas for future research.

Sparse Supermatrices for Phylogenetic Inference: Taxonomy, Alignment, Rogue Taxa, and the Phylogeny of Living Turtles

Turtles (Testudines) form a monophyletic group with a highly distinctive body plan. The taxonomy and phylogeny of turtles are still under discussion, at least for some clades. Whereas in most previous studies, only a few species or genera were considered, we here use an extensive compilation of DNA sequences from nuclear and mitochondrial genes for more than two thirds of the total number of turtle species to infer a large phylogeny for this taxon. Our results enable us to discuss previous hypotheses on species phylogeny or taxonomy. We are thus able to discriminate between competing hypotheses and to suggest taxonomical modifications. Finally, we pinpoint the remaining ambiguities for this phylogeny and the species for which new sequences should be obtained to improve phylogenetic resolution.

A large phylogeny of turtles (Testudines) using molecular data

We analyse phylogeny, systematics and biogeography of slider turtles (Trachemys spp.) using sequence data of four mitochondrial genes (3242 bp) and five nuclear loci (3396 bp) of most South American and southern Central American taxa and representatives of northern Central American, West Indian and North American slider species (16 species and subspecies) and allied North American species (genera Chrysemys, Deirochelys, Graptemys, Malaclemys, Pseudemys). By applying maximum likelihood, relaxed molecular clock and ancestral range analyses, we provide evidence for two successive colonizations of South America by slider turtles. In addition, we show that the current species delineation of Central and South American slider turtles is incorrect. Our data suggest that Trachemys grayi is a distinct polytypic species that embraces, besides the nominotypical subspecies, T. g. emolli and T. g. panamensis. Trachemys ornata is also polytypic with the subspecies T. o. ornata, T. o. callirostris, T. o. cataspila, T. o. chichiriviche and T. o. venusta. Moreover, T. adiutrix should be regarded as a subspecies of T. dorbigni. All studied Trachemys species are inferred to have originated in the Late Miocene to Early Pliocene. The ancestor of the two subspecies of T. dorbigni colonized South America most probably prior to the establishment of the land bridge connecting Central and South America, whereas the two South American subspecies of T. ornata represent a younger independent immigration wave from Central America.

Molecular phylogeny of Central and South American slider turtles: implications for biogeography and systematics (Testudines: Emydidae: Trachemys)

In recent years many cases of hybridization and introgression became known for chelonians, requiring a better understanding of their speciation mechanisms. Phylogeographic investigations offer basic data for this challenge. We use the sister species Mauremys caspica and M. rivulata, the most abundant terrapins in the Near and Middle East and South-east Europe, as model. Their phylogeographies provide evidence that speciation of chelonians fits the allopatric speciation model, with both species being in the parapatric phase of speciation, and that intrinsic isolation mechanisms are developed during speciation. Hybridization between M. caspica and M. rivulata is very rare, suggesting that the increasing numbers of hybrids in other species are caused by human impact on environment (breakdown of ecological isolation). Genetic differentiation within M. caspica and M. rivulata resembles the paradigm of southern genetic richness and northern purity of European biota. However, in west Asia this pattern is likely to reflect dispersal and vicariance events older than the Holocene. For M. caspica three distinct Pleistocene refuges are postulated (Central Anatolia, south coast of Caspian Sea, Gulf of Persia). Morphologically defined subspecies within M. caspica are not supported by genetic data. This is one of the few studies available about the phylogeography of west and central Asian species.

Go east: phylogeographies of Mauremys caspica and M. rivulata– discordance of morphology, mitochondrial and nuclear genomic markers and rare hybridization

Aim To develop a comprehensive explanation for the biological diversity of Southeast Asia, especially in the Wallacea and Sundaland regions. This study focuses on a group of arachnids, mite harvestmen, which are thought to be an extremely old group of endemic animals that have been present in the region since most of its land supposedly formed part of the northern rim of the supercontinent Gondwana. Location Eastern Himalayas, Thai-Malay Peninsula, Sumatra, Borneo, Java, Sulawesi, and New Guinea. Methods Approximately 5.6 kb of sequence data were obtained from 110 Southeast Asian Cyphophthalmi specimens. Phylogenetic analyses were conducted under a variety of methods and analytical parameters, and the optimal tree was dated using calibration points derived from fossil data. Event based and paralogyfree subtree biogeographical analyses were conducted. Results The Southeast Asian family Stylocellidae was recovered as monophyletic, arising on what is now the Thai-Malay Peninsula and diversifying into three main clades. One clade (Meghalaya, here formally placed in Stylocellidae) expanded north as far as the eastern Himalayas, a second clade entered Borneo and later expanded back across the Sundaland Peninsula to Sumatra, and a third clade expanded out of Borneo into the entire lower part of Sundaland. Molecular dating suggested that Stylocellidae separated from other Cyphophthalmi 295 Ma and began diversifying 258 Ma, and the lineage that inhabits mostly Borneo today began diversifying between 175 and 150 Ma. Main conclusions The topology and molecular dating of our phylogenetic hypothesis suggest that Stylocellidae originated on Gondwana, arrived in Southeast Asia via the Cimmerian palaeocontinent, and subsequently diversified north, then south. Their present distribution in the Indo-Malay Archipelago is explained largely by a diversification over the Sundaland Peninsula before western Sulawesi departed and the peninsula was extensively inundated.
