Many methods exist for reconstructing phylogenies from molecular sequence data, but few phylogenies are known and can be used to check their efficacy. Simulation remains the most important approach to testing the accuracy and robustness of phylogenetic inference methods. However, current simulation programs are limited, especially concerning realistic models for simulating insertions and deletions. We implement a portable and flexible application, named INDELible, for generating nucleotide, amino acid and codon sequence data by simulating insertions and deletions (indels) as well as substitutions. Indels are simulated under several models of indel-length distribution. The program implements a rich repertoire of substitution models, including the general unrestricted model and nonstationary nonhomogeneous models of nucleotide substitution, mixture, and partition models that account for heterogeneity among sites, and codon models that allow the nonsynonymous/synonymous substitution rate ratio to vary among sites and branches. With its many unique features, INDELible should be useful for evaluating the performance of many inference methods, including those for multiple sequence alignment, phylogenetic tree inference, and ancestral sequence, or genome reconstruction.

A review of mechanical models of dike propagation: Schools of thought, results and future directions

The missing link in the plate boundary between Eurasia and Africa in the central Atlantic is presented and discussed. A set of almost linear and sub parallel dextral strike–slip faults, the SWIM1 Faults, that form a narrow band of deformation over a length of 600 km coincident with a small circle centred on the pole of rotation of Africa with respect to Eurasia, was mapped using a new swath bathymetry compilation available in the area offshore SW Portugal. These faults connect the Gloria Fault to the Rif–Tell Fault Zone, two segments of the plate boundary between Africa and Eurasia. The SWIM faults cut across the Gulf of Cadiz, in the Atlantic Ocean, where the 1755 Great Lisbon earthquake, M ~ 8.5–8.7, and tsunami were generated, providing a new insight on its source location.

Several organizations have shown unpreparedness to the continuous evolution of the social media, often considering it a threat when in fact it may be an opportunity if properly managed. In such an environment crisis may arise that could be easily avoided. In this study we identify the mechanisms of crisis management in a social media environment, from the perspective of public relations managers. Specifically we address how may managers dealt with a crisis in a social media environment using three case studies of communication agencies working with social media, while managing their customers ’ presence in social networks. Results show that the crisis plan is not consensual and that it has mandatory and also optional steps according to the situation. We contribute to better understand the set of good practices that will enable organizations to prevent, manage and remediate crisis in a social media environment.

Crises management in a social media environment from the perspective of a public relations manager

We thank doctors Barriuso, Irigaray, Rivera and Fernández-Rodríguez for their interest in our paper entitled “Predictors of coronary artery disease in cardiac arrest survivors: coronary angiography for everyone? A single-center retrospective analysis”, which aimed to identify predictors of coronary artery disease in survivors of cardiac arrest (CA), to define the best timing for coronary angiography, and to establish the relationship between coronary artery disease (CAD) and mortality.(1) The authors of this letter raised three important questions regarding our paper. First, regarding the definition of significant CAD being based solely on angiographic assessments. In our paper, the cutoffs for significant CAD were a lumen reduction of at least 50% in the left main artery and of at least 70% in the remaining vessels, as recommended in the recently published American Heart Association (AHA) guidelines.(2) In our center, we routinely perform multiple angiographic views to reduce the error of visual estimation of the degree of coronary stenosis. However, we understand the authors’ point, and herein, it is important to differentiate the concept of intermediate stenosis that might not cause ischemia and unstable plaque that might be the culprit for the event. Intermediate stenosis is classically defined by a lumen reduction of 40 69%(2) in non-left main vessels, although a higher range can be found in some studies. To evaluate whether such lesions cause ischemia, a noninvasive stress test or invasive evaluation with fractional flow reserve (FFR) or instantaneous wave-free ratio (iFR) is recommended. However, recent CA is usually a contraindication for noninvasive stress tests. With regard to coronary physiology, there is very limited evidence for FFR, iFR or other indices in this clinical context, mainly because unstable patients (such as patients after CA) have been excluded from the main trials assessing these techniques, while most studies have focused on chronic coronary syndrome or non-culprit lesions of acute coronary syndrome (ACS), such as in the iFR-Swedeheart trial.(3) In addition, there are no strong data to suggest that FFR guidance improves clinical outcomes in ACS. In fact, there is some evidence suggesting that microvascular dysfunction during ACS might compromise the achievement of maximal hyperemia, increasing the number of false negatives with FFR.(4) Additionally, the recent FLOWER-MI study,(5) the only trial directly comparing FFR versus angiography for non-culprit lesions in the ACS setting, did not show superiority of an FFR-based strategy. Thus, there is no evidence that supports invasive physiology to identify the culprit lesion in ACS or after CA. Automatic traffic sign recognition is a difficult task, as it is necessary to distinguish between a very high number of classes with low inter-class variability. The state-of-the-art methods report very high accuracy rates but just a few classes are covered and several training samples are required. For the sake of the development of an asset management system, these approaches are out of reach. Furthermore, in this context, minimizing user’s effort is more important than achieving maximal classification accuracy. In this paper, we propose a catalogue-based traffic sign classifier which doesn’t require real training samples for model building and promotes minimal user’s workload involving the catalogue’s semantic structure in the error propagation. Experimental results reveal that user’s workload was reduced by 20 % while accuracy was improved by 2 %.
