Biodiversity loss, an important consequence of agricultural intensification, can lead to reductions in agroecosystem functions and services. Increasing crop diversity through rotation may alleviate these negative consequences by restoring positive aboveground–belowground interactions. Positive impacts of aboveground biodiversity on belowground communities and processes have primarily been observed in natural systems. Here, we test for the effects of increased diversity in an agroecosystem, where plant diversity is increased over time through crop rotation. As crop diversity increased from one to five species, distinct soil microbial communities were related to increases in soil aggregation, organic carbon, total nitrogen, microbial activity and decreases in the carbon-to-nitrogen acquiring enzyme activity ratio. This study indicates positive biodiversity– function relationships in agroecosystems, driven by interactions between rotational and microbial diversity. By increasing the quantity, quality and chemical diversity of residues, high diversity rotations can sustain soil biological communities, with positive effects on soil organic matter and soil fertility.

Microbial interactions occur in habitats much smaller than those generally captured in homogenized soil cores sampled across a plot or field. This study uses soil aggregates to examine soil microbial community composition and structure of both bacteria and fungi at a microbially-relevant scale. Aggregates were isolated from three land management systems in central Iowa, USA to test if aggregate-level microbial responses were sensitive to large-scale shifts in plant community and management practices. Bacteria and fungi exhibited similar patterns of community structure and diversity among soil aggregates, regardless of land management. Microaggregates supported more diverse microbial communities, and Fimbriimonadales, Acidimicrobiales, Actinomycetales, Alteromonodales, Burkholderiales, Gemmatimonadales, Rhodobacterales, Soligubrobacterales, Sphingobacteriales, Sphingomonodales, Spirobacillaes, Onygenales, Chaetosphaeriales, and Trichosporanales were indicator taxa for microaggregate communities. Large macroaggregates contained greater abundance of Pedosphaerales, Planctomycetales, Syntrophobacterales, and Glomeromycota (arbuscular mycorrhizal fungi). To demonstrate the potential for additional insights into soil microbial diversity, we calculated of a weighted proportional whole soil diversity, which accounted for microbes found in aggregate fractions and resulted in 65% greater bacterial richness and 100% greater fungal richness over independently sampled whole soil (i.e. bulk soil). Our results show microaggregates support highly diverse microbial communities, including several unidentified genera. Isolating aggregates with a microbially sensitive approach provides new opportunities to explore soil microbial communities and the factors shaping them at relevant spatial scales.

Greatest soil microbial diversity found in micro-habitats

Understanding the processes controlling organic matter (OM) stocks in upland soils, and the ability to management them, is crucial for maintaining soil fertility and carbon (C) storage as well as projecting change with time. OM inputs are balanced by the mineralization (oxidation) rate, with the difference determining whether the system is aggrading, degrading or at equilibrium with reference to its C storage. In upland soils, it is well recognized that the rate and extent of OM mineralization is affected by climatic factors (particularly temperature and rainfall) in combination with OM chemistry, mineral–organic associations, and physical protection. Here we examine evidence for the existence of persistent anaerobic microsites in upland soils and their effect on microbially mediated OM mineralization rates. We corroborate long-standing assumptions that residence times of OM tend to be greater in soil domains with limited oxygen supply (aggregates or peds). Moreover, the particularly long residence times of reduced organic compounds (e.g., aliphatics) are consistent with thermodynamic constraints on their oxidation under anaerobic conditions. Incorporating (i) pore length and connectivity governing oxygen diffusion rates (and thus oxygen supply) with (ii) ‘hot spots’ of microbial OM decomposition (and thus oxygen consumption), and (iii) kinetic and thermodynamic constraints on OM metabolism under anaerobic conditions will thus improve conceptual and numerical models of C cycling in upland soils. We conclude that constraints on microbial metabolism induced by oxygen limitations act as a largely unrecognized and greatly underestimated control on overall rates of C oxidation in upland soils.

Are oxygen limitations under recognized regulators of organic carbon turnover in upland soils

Despite decades of research progress, ecologists are still debating which pools and fluxes provide nitrogen (N) to plants and soil microbes across different ecosystems. Depolymerization of soil organic N is recognized as the rate-limiting step in the production of bioavailable N, and it is generally assumed that detrital N is the main source. However, in many mineral soils, detrital polymers constitute a minor fraction of total soil organic N. The majority of organic N is associated with clay-sized particles where physicochemical interactions may limit the accessibility of N-containing compounds. Although mineral-associated organic matter (MAOM) has historically been considered a critical, but relatively passive, reservoir of soil N, a growing body of research now points to the dynamic nature of mineral-organic associations and their potential for destabilization. Here we synthesize evidence from biogeoscience and soil ecology to demonstrate how MAOM is an important, yet overlooked, mediator of bioavailable N, especially in the rhizosphere. We highlight several biochemical strategies that enable plants and microbes to disrupt mineral-organic interactions and access MAOM. In particular, root-deposited low-molecular-weight exudates may enhance the mobilization and solubilization of MAOM, increasing its bioavailability. However, the competitive balance between the possible fates of N monomers—bound to mineral surfaces versus dissolved and available for assimilation—will depend on the specific interaction between mineral properties, soil solution, mineral-bound organic matter, and microbes. Building off our emerging understanding of MAOM as a source of bioavailable N, we propose a revision of the Schimel and Bennett (Ecology 85:591–602, 2004) model (which emphasizes N depolymerization), by incorporating MAOM as a potential proximal mediator of bioavailable N.

Minerals in the rhizosphere: overlooked mediators of soil nitrogen availability to plants and microbes

Soil microorganisms regulate multiple input and loss pathways of soil carbon (C); hence, changes in microbial communities are expected to affect soil organic matter (SOM) cycling and storage. Despite this, very little is known about how microbes respond to changes in soil structure and vegetation with land use and land cover change. This study aimed to identify relationships between microbial community composition and the distribution of SOM among soil aggregate fractions to answer the following research questions: (1) Are different microbial groups associated with different SOM pools? and (2) How do these relationships differ with changes in vegetation during tropical forest succession? We measured microbial composition via phospholipid fatty acid (PLFA) analysis and C and nitrogen (N) concentrations on physically separated aggregate fractions of soils from pastures, secondary forests (40 and 90 years old) naturally regrowing on abandoned pastures, and reference or primary forests in Puerto Rico. We found different microbial communities associated with different soil aggregate fractions. Fungal to bacterial ratios decreased and gram-positive to gram-negative bacterial ratios increased with decreasing physical fraction size (from the macroaggregates to the silt and clay fractions). Microbial composition also varied with land cover type and forest successional stage, with consistent trends among soil fractions. These results show that the soil matrix and soil microsite properties play an important role in the spatial distribution of fungal and bacterial-dominated communities. The similarities in land cover effects on microbial communities at different spatial scales suggest similar controls may be influencing microbial composition with potential implications for SOM storage and turnover. In addition, the majority of C and N (relative to total soil C and fraction mass) was isolated in the macroaggregate-occluded silt and clay-sized fractions, suggesting that association with mineral surfaces, and not occlusion of particulate organic matter within aggregates, is the dominant stabilization mechanism for SOM in these highly-weathered, fine-textured soils. These results highlight the importance of soil aggregation in C storage but through mechanisms different than those reported for temperate grassland soils.

Microbial community structure varies across soil organic matter aggregate pools during tropical land cover change

Spatial isolation of soil organic carbon (SOC) in different sized pores may be a mechanism by which otherwise labile carbon (C) could be protected in soils. When soil water content increases, the hydrologic connectivity of soil pores also increases, allowing greater transport of SOC and other resources from protected locations, to microbially colonized locations more favorable to decomposition. The heterogeneous distribution of specialized decomposers, C, and other resources throughout the soil indicates that the metabolism or persistence of soil C compounds is highly dependent on short-distance transport processes. The objective of this research was to characterize the complexity of C in pore waters held at weak and strong water tensions (effectively soil solution held behind coarse- and fine-pore throats, respectively) and evaluate the microbial decomposability of these pore waters. We saturated intact soil cores and extracted pore waters with increasing suction pressures to sequentially sample pore waters from increasingly fine pore domains. Ultrahigh resolution mass spectrometry of the SOC was used to profile the major biochemical classes (i.e., lipids, proteins, lignin, carbohydrates, and condensed aromatics) of compounds present in the pore waters; some of these samples were then used as substrates for growth of Cellvibrio japonicus (DSMZ 16018), Streptomyces cellulosae (ATCC ® 25439™), and Trichoderma reseei (QM6a) in 7 day incubations. The soluble C in finer pores was more complex than the soluble C in coarser pores, and the incubations revealed that the more complex C in these fine pores is not recalcitrant. The decomposition of this complex C led to greater losses of C through respiration than the simpler C from coarser pore waters. Our research suggests that soils that experience repeated cycles of drying and wetting may be accompanied by repeated cycles of increased CO 2 fluxes that are driven by i) the transport of C from protected pools into active, ii) the chemical quality of the potentially soluble C, and iii) the type of microorganisms most likely to metabolize this C.
