Tomorrow’s agriculture, challenged by increasing global demand for food, scarcity of arable lands, and resources alongside multiple environment pressures, needs to be managed smartly through sustainable and eco-efficient approaches. Modern agriculture has to be more productive, sustainable and environmentally friendly. While macronutrients such as nitrogen (N), phosphorus (P), potassium (K) and sulfur (S) supplied by mineral fertilizers are vital to crop production, agriculturally beneficial microorganisms may also contribute directly (i.e. biological N2 fixation, P solubilization, phytohormone production, etc.) or indirectly (i.e. antimicrobial compounds biosynthesis, elicitation of induced systemic resistance, etc.) to crop improvement and fertilizers efficiency. Microbial-based bioformulations that increase plant performance are greatly needed, and in particular bioformulations that exhibit complementary and synergistic effects with mineral fertilization. Such an integrated soil fertility management strategy has been demonstrated through several controlled and non-controlled experiments, but more efforts have to be made in order to thoroughly understand the multiple functions of beneficial microbes’ functions within the soil microbial community itself and in interaction with plants and mineral resources. In fact, the combined usage of microbial (i.e. beneficial microorganisms: N2-fixing (NF), P-solubilizing and P mobilizing, etc.) and mineral resources is an emerging research area that aims to design and develop efficient microbial formulations which are highly compatible with mineral inputs, with positive impacts on both crops and environment. This novel approach is likely to be of a global interest, especially in most N- and P-deficient agro-ecosystems. In this review, we report on the importance of NF bacteria and P solubilizing/mobilizing microbes as well as their interactions with mineral P fertilization in improving crop productivity and fertilizers efficiency. In addition, we shed light on the interactive and synergistic effects that may occur within multi-trophic interactions involving those two microbial groups and positive consequences on plant mineral uptake, crop productivity and resiliency to environmental constraints. Improving use of mineral nutrients is a must to securing higher yield and productivity in a sustainable manner, therefore continuously designing, developing and testing innovative integrated plant nutrient management systems based on relevant biological resources (crops and microorganisms) is highly required.

Soil Microbial Resources for Improving Fertilizers Efficiency in an Integrated Plant Nutrient Management System

Phosphorus is the second most critical macronutrient after nitrogen required for metabolism, growth, and development of plants. Despite the abundance of phosphorus in both organic and inorganic forms in the soil, it is mostly unavailable for plant uptake due to its complexation with metal ions in the soil. The use of agrochemicals to satisfy the demand for phosphorus to improve crop yield has led to the deterioration of the ecosystem and soil health, as well as an imbalance in the soil microbiota. Consequently, there is a demand for an alternate cost-effective and eco-friendly strategy for the biofortification of phosphorus. One such strategy is the application of phosphate-solubilizing microorganisms which can solubilize insoluble phosphates in soil by different mechanisms like secretion of organic acids, enzyme production, and excretion of siderophores that can chelate the metal ions and form complexes, making phosphates available for plant uptake. These microbes not only solubilize phosphates but also promote plant growth and crop yield by producing plant-growth-promoting hormones like auxins, gibberellins, and cytokinins, antibiosis against pathogens, 1-aminocyclopropane-1-carboxylic acid deaminase which enhances plant growth under stress conditions, improving plant resistance to heavy metal toxicity, and so on. Pyrroloquinoline quinine (pqq) and glucose dehydrogenase (gcd) are the representative genes for phosphorus solubilization in microorganisms. The content presented in this review paper focuses on different mechanisms and modes of action of phosphate-solubilizing microorganisms, their contribution to phosphorus solubilization, growth-promoting attributes in plants, and the molecular aspects of phosphorus solubilization.

Phosphate-Solubilizing Microorganisms: Mechanism and Their Role in Phosphate Solubilization and Uptake

Phosphate solubilizing bacteria (PSB) can convert insoluble forms of phosphorus (P) to accessible forms. Five highly efficient PSB strains, H22, Y11, Y14, Y34, and S32, were screened and isolated from an alfalfa rhizosphere in heavy metal-contaminated reclamation area in Shanxi Province, China. Based on morphological observations, 16S rRNA sequencing, cellular fatty acid composition analysis, and the BIOLOG test, H22, Y11, and Y34 were identified as Pseudomonas sp., while Y14 and S32 were identified as Pantoea sp. Among them, S32 showed the highest P-solubilizing efficiency in culture medium containing Ca3(PO4)2, lecithin, and powered phosphate rock. The culture medium conditions to obtain the highest P-solubilization efficiency were optimized as follows: the culture temperature was 30°C; the incubation time was 5 days; the initial pH was 7.0; and glucose served as the carbon source. Furthermore, the P-solubilization efficiency of S32 in media containing CaHPO4, lecithin, phosphate rock (PR), FePO4, or AlPO4 was determined to be 18.38, 3.07, 0.16, 0.51, or 2.62%, respectively. In addition, the acid and alkali phosphatase activities of S32 were tested as 6.94 U/100 mL and 4.12 U/100 mL, respectively. The soil inoculation experiment indicated that inoculation with S32 resulted in an obvious improvement in the available P of both the experimental and reclaimed soil. The rice seedling growth experiment also suggested that the application of S32 significantly increased the plant height, biomass, root growth, and P uptake of rice in both experimental and reclaimed soil. Taken together, the isolated S32 strain showed high P-solubilization capacity for both Pi and Po, and its ameliorative effect on reclaimed soil recovery provides the theoretical basis for crop development in the reclaimed soil of mine field.

Phosphate solubilizing fungi (PSF) have huge potentials in enhancing release of phosphorus from fertilizer. Two PSF (NJDL-03 and NJDL-12) were isolated and identified as Penicillium oxalicum and Aspergillus niger respectively in this study. The quantification and identification of organic acids were performed by HPLC. Total concentrations of organic acids secreted by NJDL-03 and NJDL-12 are ~4000 and ~10,000 mg/L with pH values of 3.6 and 2.4 respectively after five-days culture. Oxalic acid dominates acidity in the medium due to its high concentration and high acidity constant. The two fungi were also cultured for five days with the initial pH values of the medium varied from 6.5 to 1.5. The biomass reached the maximum when the initial pH values are 4.5 for NJDL-03 and 2.5 for NJDL-12. The organic acids for NJDL-12 reach the maximum at the initial pH = 5.5. However, the acids by NJDL-03 continue to decrease and proliferation of the fungus terminates at pH = 2.5. The citric acid production increases significantly for NJDL-12 at acidic environment, whereas formic and oxalic acids decrease sharply for both two fungi. This study shows that NJDL-12 has higher ability in acid production and has stronger adaptability to acidic environment than NJDL-03.

A study of organic acid production in contrasts between two phosphate solubilizing fungi: Penicillium oxalicum and Aspergillus niger.

The strain NJDL-03 belongs to oxalic acid penicillium and is preserved in General Microorganism Center of China Committee for Culture Collection of Microorganisms on eighth, July, 2015, and the strain preservation number is CGMCC No. 11061. By means of the oxalic acid penicillium strain NJDL-03, solubility of hydroxyapatite can be remarkably improved, a large number of phosphate ions (PO ) are released out, hydroxyapatite lead [pb (PO ) (OH) ] which is quite prone to precipitating and fairly stable is generated through Pb in a precipitation environment, effectiveness of lead in the environment is lowered, and thereby the environment polluted by lead is restored. Oxalic acid penicillium fertilizer prepared through solid fermentation of the strain NJDL-03 is remarkable in application effects of improving solubility of hydroxylapatite, restoring lead pollution of soil, raising the utilization rate of calcareous soil phosphorus and promoting crop growth.

The regulation of environmental pH is key to the health of an ecosystem, influencing the metabolic activity, growth, and development of organisms within it. Although pH values can be measured by a wide range of readily available technologies ranging from fluorescent dyes and nanosensors, these cannot reveal the history of environmental pH from before monitoring begins. This information is sometimes crucial for piecing together what has happened to an ecosystem, and our long-term goal is therefore to develop technologies capable of obtaining it. Here, we propose monitoring environmental pH over time by tracking mechanical properties of a common fungus. As a first step toward obtaining a time history of pH, we evaluate the effect of pH upon the effective indentation modulus of spores and hyphae of Aspergillus niger.
