Soil salinization is a growing environmental problem caused by both natural and human activities. Excessive salinity in soil suppresses growth, decreases species diversity, and alters the community composition of plants; however, the effect of salinity on soil microbial communities is poorly understood. Here, we characterize the soil microbial community along a natural salinity gradient in Gurbantunggut Desert, Northwestern China. Microbial diversity linearly decreased with increases in salinity, and community dissimilarity significantly increased with salinity differences. Soil salinity showed a strong effect on microbial community dissimilarity, even after controlling for the effects of spatial distance and other environmental variables. Microbial phylotypes (n = 270) belonging to Halobacteria, Nitriliruptoria, [Rhodothermi], Gammaproteobacteria, and Alphaproteobacteria showed a high-salinity niche preference. Out of nine potential phenotypes predicted by BugBase, oxygen-related phenotypes showed a significant relationship with salinity content. To explore the community assembly processes, we used null models of within-community (nearest-taxon index [NTI]) and between-community (βNTI) phylogenetic composition. NTI showed a significantly negative relationship with salinity, suggesting that the microbial community was less phylogenetically clustered in more-saline soils. βNTI, the between-community analogue of NTI, showed that deterministic processes have overtaken stochastic processes across all sites, suggesting the importance of environmental filtering in microbial community assembly. Taken together, these results suggest the importance of salinity in soil microbial community composition and assembly processes in a desert ecosystem. IMPORTANCE Belowground microorganisms are indispensable components for nutrient cycling in desert ecosystems, and understanding how they respond to increased salinity is essential for managing and ameliorating salinization. Our sequence-based data revealed that microbial diversity decreased with increasing salinity, and certain salt-tolerant phylotypes and phenotypes showed a positive relationship with salinity. Using a null modeling approach to estimate microbial community assembly processes along a salinity gradient, we found that salinity imposed a strong selection pressure on the microbial community, which resulted in a dominance of deterministic processes. Studying microbial diversity and community assembly processes along salinity gradients is essential in understanding the fundamental ecological processes in desert ecosystems affected by salinization.

Salinity Is a Key Determinant for Soil Microbial Communities in a Desert Ecosystem.

Vegetation restoration has been widely used in karst rocky desertification (KRD) areas of southwestern China, but the response of microbial community to revegetation has not been well characterized. We investigated the diversity, structure, and co-occurrence patterns of bacterial communities in soils of five vegetation types (grassland, shrubbery, secondary forest, pure plantation and mixed plantation) in KRD area using high-throughput sequencing of the 16S rRNA gene. Bray-Curtis dissimilarity analysis revealed that 15 bacterial community samples were clustered into five groups that corresponded very well to the five vegetation types. Shannon diversity was positively correlated with pH and Ca2+ content but negatively correlated with organic carbon, total nitrogen, and soil moisture. Redundancy analysis indicated that soil pH, Ca2+ content, organic carbon, total nitrogen, and soil moisture jointly influenced bacterial community structure. Co-occurrence network analysis revealed non-random assembly patterns of bacterial composition in the soils. Bryobacter, GR-WP33-30, and Rhizomicrobium were identified as keystone genera in co-occurrence network. These results indicate that diverse soil physicochemical properties and potential interactions among taxa during vegetation restoration may jointly affect the bacterial community structure in KRD regions.

Soil Bacterial Community Structure and Co-occurrence Pattern during Vegetation Restoration in Karst Rocky Desertification Area.

The impact of climate change on the soil microbiome potentially alters the biogeochemical cycle of terrestrial ecosystems. In semi-arid environments, water availability is a major constraint on biogeochemical cycles due to the combination of high summer temperatures and low rainfall. Here, we explored how ten years of irrigation of a water-limited pine forest in the central European Alps altered the soil microbiome and associated ecosystem functioning. A decade of irrigation stimulated tree growth, resulting in higher crown cover, larger yearly increments of tree biomass, increased litter fall, and greater root biomass. Greater amounts of plant-derived inputs associated with increased primary production in the irrigated forest stands stimulated soil microbial activity coupled to pronounced shifts in the microbiome from largely oligotrophic to more copiotrophic lifestyles. Microbial groups benefitting from increased resource availabilities (litter, rhizodeposits) thrived under irrigation, leading to enhanced soil organic matter mineralization and carbon respired from irrigated soils. This unique long-term study provides new insights into the impact of precipitation changes on the soil microbiome and associated ecosystem functioning in a water-limited pine forest ecosystem and improves our understanding of the persistency of long-term soil carbon stocks in a changing climate.

A decade of irrigation transforms the soil microbiome of a semi‐arid pine forest

Intercropping plays an important role in greenhouse production and affects soil physicochemical properties and soil microbial community structure, but influences of intercropping on the relationship of microorganisms are reported in continuous cropping soil rarely. Here, we investigated the effects of seven intercropping systems [alfalfa (Medicago sativa L.)/cucumber, trifolium (Trifolium repens L.)/cucumber, wheat (Triticum aestivum L.)/cucumber, rye (Secale cereale L.)/cucumber, chrysanthemum (Chrysanthemum coronrium L.)/cucumber, rape (Brassica campestris L.)/cucumber, mustard (Brassica juncea L.)/cucumber] on soil bacterial and fungal communities compared to the cucumber continuous cropping system in the greenhouse. The results showed that intercropping significantly increased microbial OTU richness and Shannon diversity. Nevertheless, there was no significant difference between intercropping and monoculture in the soil microbial community structure. Redundancy analysis indicated that soil microbial community composition was indirectly influenced by soil properties. In addition, cooccurrence network analysis demonstrated that simple inter-relationships of fungal taxa were observed in the intercopping soil, and bacterial taxa was just inverse in trifolium, wheat, and mustard soil, others were similar with fungal taxa, suggesting that soil microbial co-occurrence patterns were affected by intercropping. Taken together, intercropping had a highly significant influence on soil bacterial and fungal communities diversity, though did not shape notably soil microbial community structure, and strongly changed the relationships of microbial taxa.

Diversity and Co-occurrence Patterns of Soil Bacterial and Fungal Communities in Seven Intercropping Systems.

While saline soils account for 6.5% of the total land area globally, it comprises about 70% of the area in northwestern China. Microbiota in these saline soils are particularly important because they are critical to maintaining ecosystem services. However, little is known about the microbial diversity and community composition in saline soils. To investigate the distribution patterns and edaphic determinants of bacterial communities in saline soils, we collected soil samples across the hypersaline Ebinur Lake shoreline in northwestern China and assessed soil bacterial communities using bar-coded pyrosequencing. Bacterial communities were diverse, and the dominant phyla (>5% of all sequences) across all soil samples were Gammaproteobacteria, Actinobacteria, Firmicutes, Alphaproteobacteria, Bacteroidetes and Betaproteobacteria. These dominant phyla made a significant (P < 0.05) contribution to community structure variations between soils. Halomonas, Smithella, Pseudomonas and Comamonas were the indicator taxa across the salinity gradient. Bacterial community composition showed significant (P < 0.05) correlations with salt content and soil pH. Indeed, bacterial phylotype richness and phylogenetic diversity were also higher in soils with middle-level salt rates, and were significantly (P < 0.05) correlated with salt content and soil pH. Overall, our results show that both salinity and pH are the determinants of bacterial communities in saline soils in northwest China.

Soil pH is equally important as salinity in shaping bacterial communities in saline soils under halophytic vegetation

Soil moisture is a strong determinant of microbial activity exerting dominant control over gaseous and liquid diffusion rates and affecting O2 and substrate availability. Often, measures of microbial community structure and soil moisture status fail to inform our understanding of soil processes, particularly those that are governed by complex feedbacks between substrate availability and environmental conditions (e.g. nitrogen transformations). Nitrous oxide (N2O) emissions, although conceptually regulated by soil moisture, are notoriously difficult to predict based on soil water content and nutrient status. Here, we studied agricultural soils under wetting, drying, and static moisture conditions to assess the impact of current and previous moisture on bacterial 16S rRNA composition; transcription of amoA, hao, norB, and nosZ; and net N2O production. Microbial community composition was dependent on previous moisture. As soils dried, bacterial rRNA contained fewer and more evenly distributed genera. We hypothesize that this was linked to the evenness of resource distribution as controlled by differences in substrate diffusion in wetting vs. drying conditions. N2O flux depended on previous, as well as current, soil moisture status and this legacy effect was greatest at 80% water filled pore space. Overall, we found that previous moisture affected microbial activity, transcription, composition and ultimately, N2O emissions. Our study demonstrates that, for soil microorganisms and processes, it is not only what soil moisture is, but also what it was that is important.
