Functional bias in molecular evolution rate of Arabidopsis thaliana
TL;DR: Using functional clustering based on gene ontology annotation of gene pairs, it is shown that some duplicated genes, such as defense response genes, are under weaker purifying selection or under stronger diversifying selection than other duplication genes, as measured by the ratio of nonsynonymous to synonymous divergence (dN/dS).
Journal ArticleDOI
Investigating bisulfite short-read mapping failure with hairpin bisulfite sequencing data
TL;DR: The hairpin recovery technique improves mapping efficiency, and sequence entropy relates to mapping efficiency.
Journal ArticleDOI
Quantitative prediction of the effect of genetic variation using hidden Markov models.
TL;DR: A new indel functional prediction method, HMMvar, to predict the effect of genetic variation using hidden Markov models based on HMM profiles, which capture the conservation information in sequences.
Journal ArticleDOI
Comprehensive off-target analysis of dCas9-SAM-mediated HIV reactivation via long noncoding RNA and mRNA profiling
Yonggang Zhang,Yonggang Zhang,Gustavo A. Arango,Fang Li,Xiao Xiao,Raj Putatunda,Jun Yu,Xiaofeng Yang,Hong Wang,Layne T. Watson,Liqing Zhang,Wenhui Hu +11 more
TL;DR: A comprehensive analysis of the host transcriptome including mRNA, lncRNA, and alternative splicing was performed using human cell lines expressing dCas9-SAM and HIV-targeting msgRNAs demonstrating the rare off-target effects of the HIV-specific dCas 9-SAM system in human cells.
Journal ArticleDOI
Four targeted genes for predicting the prognosis of colorectal cancer: A bioinformatics analysis case
Qinglai Bian,Jiaxu Chen,Wenqi Qiu,Chenxi Peng,Meifang Song,Xuebin Sun,Yueyun Liu,Fengmin Ding,Jianbei Chen,Liqing Zhang +9 more
TL;DR: Survition analysis revealed that low expression of four of the ten genes, carcinoembryonic antigen related cell adhesion molecule 7 (CEACAM7), solute carrier family 4 member 4 (SLC4A4), glucagon (GCG) and chloride channel accessory 1 (CLCA1) genes, were associated with unfavorable prognosis in CRC.
