5.8S-28S rRNA interaction and HMM-based ITS2 annotation

TL;DR: The present study describes a new tool for the delimitation and identification of the internal transcribed spacer 2 (ITS2) based on hidden Markov models (HMMs) and verifies annotations by comparison to a conserved structural motif in the 5.8S/28S rRNA regions.
Journal ArticleDOI

A common core of secondary structure of the internal transcribed spacer 2 (ITS2) throughout the Eukaryota.

TL;DR: A large-scale analysis of more than 54,000 currently known ITS2 sequences shows that the previously described core structure can be found for more than 5000 sequences in a wide variety of taxa within the eukaryotes, indicating that the core secondary structure is indeed conserved.
Journal ArticleDOI

4SALE--a tool for synchronous RNA sequence and secondary structure alignment and editing.

TL;DR: This study describes an algorithm for the synchronous alignment of sequences and their associated secondary structures as well as the main features of 4SALE used for further analyses and editing, which is a comprehensive toolbox for RNA analysis based on sequence and secondary structure information.
Journal ArticleDOI

Synchronous visual analysis and editing of RNA sequence and secondary structure alignments using 4SALE

TL;DR: Findings4SALE is designed to handle sequence and secondary structure information of RNAs synchronously and provides a complete new way of visual monitoring different structural aspects, while editing the alignment.
Journal ArticleDOI

The ITS2 Database III--sequences and structures for phylogeny

TL;DR: The internal transcribed spacer 2 (ITS2) is a widely used phylogenetic marker and in the new version, the database and the web server build an exhaustive resource for ITS2 based phylogenetic analyses.
