Molecular Systematics of Plants

The United Nations declared 2016 as the International Year of Pulses (grain legumes) under the banner ‘nutritious seeds for a sustainable future’. A second green revolution is required to ensure food and nutritional security in the face of global climate change. Grain legumes provide an unparalleled solution to this problem because of their inherent capacity for symbiotic atmospheric nitrogen fixation, which provides economically sustainable advantages for farming. In addition, a legume-rich diet has health benefits for humans and livestock alike. However, grain legumes form only a minor part of most current human diets, and legume crops are greatly under-used. Food security and soil fertility could be significantly improved by greater grain legume usage and increased improvement of a range of grain legumes. The current lack of coordinated focus on grain legumes has compromised human health, nutritional security and sustainable food production.

We investigated the transferability of 31 soybean (Glycine max) simple sequence repeat (SSR) loci to wild congeners and to other legume genera. Up to 65% of the soybean primer pairs amplified SSRs within Glycine, but frequently, the SSRs were short and interrupted compared with those of soybeans. Nevertheless, 85% of the loci were polymorphic within G. clandestina. Cross-species amplification outside of the genus was much lower (3%-13%), with polymorphism restricted to one primer pair, AG81. AG81 amplified loci in Glycine, Kennedia, and Vigna (Phaseoleae), Vicia (Vicieae), Trifolium (Trifolieae), and Lupinus (Genisteae) within the Papilionoideae, and in Albizia within the Mimosoideae. The primer conservation at AG81 may be explained by its apparent proximity to the seryl-tRNA synthetase gene. Interspecific differences in allele size at AG81 loci reflected repeat length variation within the SSR region and indels in the flanking region. Alleles of identical size with different underlying sequences (size homoplasy) were observed. Our findings and the emerging patterns in other plant studies suggest that in contrast to animals, successful cross-species amplification of SSRs in plants is largely restricted to congeners or closely related genera. Because mutations in both the SSR region and the flanking region contribute to variation in allele size among species, knowledge of DNA sequence is essential before SSR loci can be meaningfully used to address applied and evolutionary questions.

Cross-species amplification of soybean (Glycine max) simple sequence repeats (SSRs) within the genus and other legume genera: implications for the transferability of SSRs in plants.

The soybean crop is one of the most important crops worldwide. Soybean seeds are important for both protein meal and vegetable oil. The crop is grown on an estimated 6% of the world’s arable land, and since the 1970s, the area in soybean production has the highest percentage increase compared to any other major crop. Recent increases in production coincide with increases in demand for meal and oil. Soybean production was 17 million metric tons (MMT) in 1960 and increased to 230 MMT in 2008. Future soybean production is expected to increase more than other crops, due to expanded production area and higher yields. There are a number of important abiotic and biotic constraints that threaten soybean production by directly reducing seed yields and/or seed quality. Abiotic constraints include extremes in nutrients, temperatures and moisture. These may reduce production directly, but also indirectly through increases in pathogens and pests. Biotic constraints tend to be geographically and environmentally restricted. Some diseases like soybean rust may be explosive by producing copious amounts of air-borne spores. This disease, more so than most, caused great concern when first found invading soybean production areas in Brazil and the United States of America. In contrast, red leaf blotch is a disease restricted to a few countries in Africa, but deserving attention since it has not been intensely studied and adequate management strategies, such as the use of resistant varieties, are not available. Significant losses in soybean yield beyond current levels may have implications for food security because of our dependence on the soybean crop, directly and indirectly for food products. In addition, because the crop is highly nutritious and versatile it offers resources to address world food issues through current and future utilization practices. Future soybean production is expected to increase in proportion to increased demand, and with application of newer genomic technologies, the crop has enormous potential to improve dietary quality for people throughout the world whether consumed as a vegetable crop or processed into various soybean food products.

This study was conducted with the objective of determining the genomic relationship between cultivated soybean (Glycine max) and wild soybean (G. soja) of the subgenus Soja, genus Glycine. Observations on cross-ability rate, hybrid viability, meiotic chromosome pairing, and pollen fertility in F
1 hybrids of G. max × G. soja and reciprocals elucidated that both species hybridized readily and set mature putative hybrid pods, generated vigorous F1 plants, had a majority of sporocytes that showed 18II + 1IV chromosome association at diakinesis and metaphase I, and had a pollen fertility that ranged from 49.2% to 53.3%. A quadrivalent was often associated with the nucleolus, suggesting that one of the chromosomes involved in the interchange is a satellited chromosome. Thus, G. max and G. soja genetic stocks used in this study have been differentiated by a reciprocal translocation. Pachytene analysis of F1 hybrids helped construct chromosome maps based on chromosome length and euchromatin and heterochromatin distribution. Chromosomes were numbered in descending order of 1–20. Pachytene chromosomes in soybean showed heterochromatin distribution on either side of the centromeres. Pachytene analysis revealed small structural differences for chromosomes 6 and 11 which were not detected at diakinesis and metaphase I. This study suggests that G. max and G. soja carry similar genomes and validates the previously assigned genome symbol GG.

Taxonomy and speciation

Soybean [Glycine max (L.) Merr.] is an economically important legume with 2n = 40 chromosomes, whose seeds contain an average of 40% protein and 20% oil, and its plants enrich the soil by fixing nitrogen in symbiosis with nitrogen-fixing bacteria. World soybean production has doubled in the past twenty years to over 220 million metric tons in 2006; the producing countries are U.S.A., Brazil, Argentina, China, and India. Soybean was domesticated in East Asia from its wild annual progenitor G. soja Sieb. & Zucc. (2n = 40). There are 26 wild perennial species, indigenous to Australia, of the subgenus Glycine but a common progenitor with 2n = 20 chromosomes has not been identified, and it may be extinct. Broadening the Genetic Base of Soybean : A Multidisciplinary Approach

Phylogenetic relationships among all 18 species of the genus Glycine were inferred from nucleotide sequence variation in the internal transcribed spacer (ITS) region of nuclear ribosomal DNA. Pairwise sequence divergence values ranged from 0.2% (a single nucleotide) between Glycine max and Glycine soja to 8.6% between Glycine hirticaulis and Glycine falcata. The length of the ITS1 and ITS2 sequences ranged from 215 to 238 nucleotides and from 205 to 222 nucleotides, respectively, and that of 5.8S was 168 nucleotides across all the species. Phylogenetic analyses of the ITS region clearly resolved all the genomic groups that were established previously based on cytogenetic and biochemical studies. Based on this study, we assign new genome symbols: HH to Glycine arenaria, H1H1 to Glycine hirticaulis, H2H2 to Glycine pindanica, II to Glycine albicans, and I1I1 to Glycine lactovirens. Parsimony analysis of the entire ITS region, using subgenus Soja as outgroup, resulted in a trichotomy consisting of the clades: G. falcata (F genome), Glycine cyrtoloba and Glycine curvata (C genome), and all other species (A, B, D, E, H, and I genomes) of the subgenus Glycine.
