Abstract

Pulses are important sources of proteins in vegetarian diet. However, genetic improvement in production and productivity of pulse crops has been very slow owing to several constraints. The present view of researchers is that the effectiveness and efficiency of conventional breeding can be significantly improved by using molecular markers. Nowadays, molecular markers are routinely utilized worldwide in all major crops as a component of breeding. The pace of development of molecular markers and other genomic sources has been accelerated in chickpea, pigeon pea and some other pulses, and marker–trait associations have been established for a number of important agronomic traits. The efforts are underway to use high-throughput genotyping platforms besides developing more genomic resources in other pulses. So far, progress in the use of marker-assisted selection as a part of pulse breeding programmes has been very slow and limited to few pulse crops such as chickpea and common bean. In this article, we have reviewed the progress made, limitations encountered and future possibilities for the application of marker-assisted selection in the genetic improvement of pulse crops.

Towards marker-assisted selection in pulses: a review

Mungbean [Vigna radiata (L.) R. Wilczek var. radiata] is an important food and cash legume crop in Asia. Development of short duration varieties has paved the way for the expansion of mungbean into other regions such as Sub-Saharan Africa and South America. Mungbean productivity is constrained by biotic and abiotic factors. Bruchids, whitefly, thrips, stem fly, aphids, and pod borers are the major insect-pests. The major diseases of mungbean are yellow mosaic, anthracnose, powdery mildew, Cercospora leaf spot, halo blight, bacterial leaf spot, and tan spot. Key abiotic stresses affecting mungbean production are drought, waterlogging, salinity, and heat stress. Mungbean breeding has been critical in developing varieties with resistance to biotic and abiotic factors, but there are many constraints still to address that include the precise and accurate identification of resistance source(s) for some of the traits and the traits conferred by multi genes. Latest technologies in phenotyping, genomics, proteomics, and metabolomics could be of great help to understand insect/pathogen-plant, plant-environment interactions and the key components responsible for resistance to biotic and abiotic stresses. This review discusses current biotic and abiotic constraints in mungbean production and the challenges in genetic improvement.

Proteomic analysis of salicylic acid induced resistance to Mungbean Yellow Mosaic India Virus in Vigna mungo.

Breeding of fire blight resistant scions and rootstocks is a goal of several international apple breeding programs, as options are limited for management of this destructive disease caused by the bacterial pathogen Erwinia amylovora. A broad, large-effect quantitative trait locus (QTL) for fire blight resistance has been reported on linkage group 3 of Malus ‘Robusta 5’. In this study we identified markers derived from putative fire blight resistance genes associated with the QTL by integrating further genetic mapping studies with bioinformatics analysis of transcript profiling data and genome sequence databases. When several defined E.amylovora strains were used to inoculate three progenies from international breeding programs, all with ‘Robusta 5’ as a common parent, two distinct QTLs were detected on linkage group 3, where only one had previously been mapped. In the New Zealand ‘Malling 9’ X ‘Robusta 5’ population inoculated with E. amylovora ICMP11176, the proximal QTL co-located with SNP markers derived from a leucine-rich repeat, receptor-like protein ( MxdRLP1) and a closely linked class 3 peroxidase gene. While the QTL detected in the German ‘Idared’ X ‘Robusta 5’ population inoculated with E. amylovora strains Ea222_JKI or ICMP11176 was approximately 6 cM distal to this, directly below a SNP marker derived from a heat shock 90 family protein gene ( HSP90). In the US ‘Otawa3’ X ‘Robusta5’ population inoculated with E. amylovora strains Ea273 or E2002a, the position of the LOD score peak on linkage group 3 was dependent upon the pathogen strains used for inoculation. One of the five MxdRLP1 alleles identified in fire blight resistant and susceptible cultivars was genetically associated with resistance and used to develop a high resolution melting PCR marker. A resistance QTL detected on linkage group 7 of the US population co-located with another HSP90 gene-family member and a WRKY transcription factor previously associated with fire blight resistance. However, this QTL was not observed in the New Zealand or German populations. The results suggest that the upper region of ‘Robusta 5’ linkage group 3 contains multiple genes contributing to fire blight resistance and that their contributions to resistance can vary depending upon pathogen virulence and other factors. Mapping markers derived from putative fire blight resistance genes has proved a useful aid in defining these QTLs and developing markers for marker-assisted breeding of fire blight resistance.

Expression of
 ACT, EF1A; H2A, EF1A, ACT and 18S, TUB
 showed stability under MYMIV, salinity and drought stress, respectively; these are recommended as reference genes for qPCR normalization in
 Vigna mungo.
 Accurate gene expression profiling through qPCR depends on selection of appropriate reference gene(s) for normalization. Due to lack of unanimous internal standard, suitable constitutively expressed reference genes are selected that exhibit stable expression under diverse experimental conditions. In this communication, a comparative evaluation of stability among seven V. mungo genes encoding actin (ACT), histone H2A (H2A), elongation factor 1-alpha (EF1A), 18S rRNA (18S), glyceraldehyde 3-phosphate dehydrogenase (GAPDH), cyclophilin (CYP) and tubulin (TUB) under biotic (MYMIV) and abiotic (drought and salinity) stress conditions has been attempted. Specificity and amplification efficiency for each primer pair were verified; however, cumulative assessment of their accumulated transcripts revealed no uniformity. Therefore, individual stability and suitability of these seven candidates have been assessed in silico, by two widely used algorithms, geNorm and Normfinder. Based on the computed results, high stability was obtained for ACT and EF1A during MYMIV stress, while H2A, EFIA and ACT were found to be most suitable in salinity stress experiments and TUB and 18S during drought treatments. Combinations of ACT/TUB or ACT/EFIA were recommended for their use in the pooled analysis, while expression of 18S and CYP showed greater variations and therefore considered unsuitable as reference genes. Additionally, precise quantification of the target gene VmPRX under these stresses was shown to be a function of reference genes’ stability, which tends to get affected when normalized with the least stable genes. Hence, use of these normalizers will facilitate accurate and reliable analyses of gene expression in V. mungo.

Defining reference genes for qPCR normalization to study biotic and abiotic stress responses in Vigna mungo.

Yellow mosaic virus, YMV, causes one of the most severe of biotic stresses in Vignas, an important group of pulse crops. The viral disease is transmitted through the white fly, Bemicia tabaci, and the yield of the plants is affected drastically. YMV-tolerant lines, generated from a single YMV-tolerant plant identified in the field within a large population of the susceptible cultivar T-9, were crossed with T-9, and F1, F2 and F3 progenies raised. The different generations were phenotyped for YMV-reaction by forced inoculation using viruliferous white flies. A monogenic recessive control of YMV-tolerance was revealed from the F2 segregation ratio of 3:1 (susceptible: tolerant), which was confirmed by the segregation ratio of the F3 families. Of 24 pairs of resistance gene analog (RGA) primers screened, only one pair, RGA 1F-CG/RGA 1R, was found to be polymorphic among the parents. Selected F2 individuals and F3 families were genotyped with the polymorphic RGA primer pair and the polymorphism was found to be linked with YMV-reaction. This primer pair amplified a 445bp DNA fragment only from homozygous tolerant and the heterozygous lines. The 445bp marker band was sequenced and named ‘VMYR1’. The predicted amino acid sequence showed highly significant homology with the NB-ARC domain present in several gene products involved in plant disease resistance, nematode cell death and human apoptotic signaling. To the best of our knowledge, this is the first report of YMV-resistance linked DNA marker development in any crop species using segregating populations. This YMV-resistance linked marker is of potential commercial importance in resistance breeding of plants.
