Journal ArticleDOI
UCSCXenaShiny: An R/CRAN Package for Interactive Analysis of UCSC Xena Data.
Shixiang Wang,Yi Xiong,Longfei Zhao,Kai Gu,Yin Li,Fei Zhao,Jianfeng Li,Mingjie Wang,Haitao Wang,Ziyu Tao,Tao Wu,Yichao Zheng,Xuejun Li,Xue-Song Liu +13 more
TL;DR: UCSCXenaShiny as discussed by the authors is an R Shiny package for quickly searching, downloading, exploring, analyzing and visualizing data from UCSC Xena data hubs, which can serve as an important complement to the current Xena genomics explorer.
Journal ArticleDOI
Copy number signature analysis tool and its application in prostate cancer reveals distinct mutational processes and clinical outcomes.
Shixiang Wang,Huimin Li,Huimin Li,Minfang Song,Minfang Song,Ziyu Tao,Ziyu Tao,Tao Wu,Tao Wu,Zaoke He,Zaoke He,Xiangyu Zhao,Xiangyu Zhao,Kai Wu,Xue-Song Liu +14 more
TL;DR: Sigminer as mentioned in this paper is a user-friendly open-source bioinformatics tool for copy number signature extraction, analysis, and visualization, which has been applied in prostate cancer (PC), which is particularly driven by complex genome alterations.
Journal ArticleDOI
Sigflow: an automated and comprehensive pipeline for cancer genome mutational signature analysis.
TL;DR: Sigflow pipeline is presented, which provides an one-stop solution for de novo signature extraction, reference signature fitting, signature stability analysis, sample clustering based on signature exposure in different types of genome DNA alterations including single base substitution, doublet base substitution and deletion and copy number alteration.
Journal ArticleDOI
Extrachromosomal DNA formation enables tumor immune escape potentially through regulating antigen presentation gene expression
TL;DR: In this paper , the authors show that the presence of ecDNA is associated with markers of tumor immune evasion, and obtaining ecDNA could be one of the mechanisms employed by tumor cells to escape immune surveillance.

Copy number signature analyses in prostate cancer reveal distinct etiologies and clinical outcomes
Shixiang Wang,Shixiang Wang,Huimin Li,Huimin Li,Minfang Song,Minfang Song,Zaoke He,Zaoke He,Tao Wu,Tao Wu,Xuan Wang,Xuan Wang,Ziyu Tao,Ziyu Tao,Kai Wu,Xue-Song Liu +15 more
TL;DR: A user-friendly open source bioinformatics tool "sigminer" has been constructed for copy number signature extraction, analysis and visualization, and copy number signatures show improved PC clinical outcome association when compared with SBS signatures.
