In biomedical text mining, named entity recognition (NER) is an important task used to extract information from biomedical articles. Previously proposed methods for NER are dictionary- or rule-based methods and machine learning approaches. However, these traditional approaches are heavily reliant on large-scale dictionaries, target-specific rules, or well-constructed corpora. These methods to NER have been superseded by the deep learning-based approach that is independent of hand-crafted features. However, although such methods of NER employ additional conditional random fields (CRF) to capture important correlations between neighboring labels, they often do not incorporate all the contextual information from text into the deep learning layers. We propose herein an NER system for biomedical entities by incorporating n-grams with bi-directional long short-term memory (BiLSTM) and CRF; this system is referred to as a contextual long short-term memory networks with CRF (CLSTM). We assess the CLSTM model on three corpora: the disease corpus of the National Center for Biotechnology Information (NCBI), the BioCreative II Gene Mention corpus (GM), and the BioCreative V Chemical Disease Relation corpus (CDR). Our framework was compared with several deep learning approaches, such as BiLSTM, BiLSTM with CRF, GRAM-CNN, and BERT. On the NCBI corpus, our model recorded an F-score of 85.68% for the NER of diseases, showing an improvement of 1.50% over previous methods. Moreover, although BERT used transfer learning by incorporating more than 2.5 billion words, our system showed similar performance with BERT with an F-scores of 81.44% for gene NER on the GM corpus and a outperformed F-score of 86.44% for the NER of chemicals and diseases on the CDR corpus. We conclude that our method significantly improves performance on biomedical NER tasks. The proposed approach is robust in recognizing biological entities in text.

Biomedical named entity recognition using deep neural networks with contextual information

Improved protection from velogenic Newcastle disease virus challenge following multiple immunizations with plasmid DNA encoding for F and HN genes.

The Australian, heat-resistant, a virulent V4 strain of Newcastle disease (ND) virus was selected for further heat resistance to give a variant designated V4-UPM. V4-UPM was sprayed on to food pellets which were fed to chickens in amounts calculated to give about 10(6) EID50 per chicken. Chickens vaccinated only once by feeding developed no haemagglutination-inhibition (HI) antibodies and were not protected against challenge with a viscerotropic velogenic strain of ND virus. Chickens given food pellet vaccine at 3 and 6 weeks of age developed HI antibodies and were substantially protected against parenteral and contact challenge with virulent ND virus. Similar protection was achieved when the V4-UPM vaccine was given intranasally on two occasions or when the vaccine virus was allowed to spread by contact from intranasally vaccinated chickens to nonvaccinated chickens. Heat resistant ND vaccine incorporated in food pellets may provide a method for protecting village chickens against ND in tropical countries.

An Australian strain of Newcastle disease virus, was evaluated for used as a vaccine following its administration by drinking water, aerosol and spray to chickens at 1 and 21 days of age. Haemagglutination inhibition antibody was produced and persisted for 11 weeks. Aerosol vaccination induced higher levels of haemagglutination inhibition antibody than the other methods of vaccination. No respiratory disease was observed following vaccination. Chickens vaccinated by aerosol and spray were fully protected when challenged at 5, 7 and 11 weeks of age with virulent Newcastle disease virus. Mortality of 10 to 30 per cent was observed in chickens vaccinated by drinking water and intranasally following challenge.

Vaccination of chickens with the commercial Newcastle Disease (ND) V4 vaccine at 21 days old or at 21 and 35 days old, stimulated satisfactory and persistent HI antibody levels. The vaccinated chickens were immune when challenged at 49 days old or 77 days old with the virulent strain of NDV administered intramuscularly, intranasally or by contact. Postmortem findings of the non-vaccinated and vaccinated chickens that died from the challenge were recorded.

SUMMARY Sixty‐eight breeder chickens, 4 to 12 months of age, were taken from Australian flocks that had been naturally infected with avirulent Newcastle disease virus (NDV) and transported by air to Malaysia. Nearly all the breeders had haemagglutination inhibition antibodies to NDV, at titres of from 2 to 128. Thirty‐two were inoculated intranasally with an Asian, velogenic, viscerotropic strain of NDV and all survived this challenge. Thirty‐six were exposed to contact infection with the same velogenic NDV and 2 died of Newcastle disease within 14 days. The levels of haemagglutination inhibition antibodies against NDV increased in the surviving breeders after challenge, reaching 2048 or greater in a few birds. Velogenic NDV was isolated from a cloacal swab from one clinically normal breeder 10 days after challenge by contact. Cloacal swabs taken 7 to 10 days after challenge from another 23 breeders yielded no NDV. Twenty‐four broilers, 7 weeks of age, were also transported from Australia to Malaysia. All lacked detectable haemagglutination inhibition antibody to NDV and they were from a flock with no detectable antibody to NDV. Twelve were challenged with velogenic NDV intranasally and 12 were subjected to contact challenge. All broilers died of Newcastle disease within 13 days.

Two field trials carried out on 2,000 broiler chickens showed that chickens vaccinated with the lyophilised Newcastle disease (ND) "F" vaccine at 1, 21, and 42 days were protected when challenged at 14, 35, 56 and 70 days with the virulent strain of Newcastle disease virus (NDV) administered intramuscularly, intranasally, or by contact. A high percentage of the vaccinated birds were protected even though the haemagglutination inhibition (HI) antibody levels were persistently low. Autopsies of the control and vaccinated birds that died from the challenge showed that most of the birds had lesions in the intestines.

Vaccination against Newcastle disease

The current way of representing semantics or meaning in a sentence is by using the conceptual graphs. Conceptual graphs define concepts and conceptual relations loosely. This causes ambiguity because a word can be classified as a concept or relation. Ambiguity disrupts the process of recognizing graphs similarity, rendering difficulty to multiple graphs interaction. Relational flow is also altered in conceptual graphs when additional linguistic information is input. Inconsistency of relational flow is caused by the bipartite structure of conceptual graphs that only allows the representation of connection between concept and relations but never between relations per se. To overcome the problem of ambiguity, the concept relational model (CRM) described in this article strictly organizes word classes into three main categories; concept, relation and attribute. To do so, CRM begins by tagging the words in text and proceeds by classifying them according to a predefined mapping. In addition, CRM maintains the consistency of the relational flow by allowing connection between multiple relations as well. CRM then uses a set of canonical graphs to be worked on these newly classified components for the representation of semantics. The overall result is better accuracy in text engineering related task like relation extraction.
