Factor analysis for gene regulatory networks and transcription factor activity profiles
TL;DR: This paper explores the performance of five factor analysis algorithms, Bayesian as well as classical, on problems with biological context using both simulated and real data and demonstrates that if the underlying network is sparse it is still possible to reconstruct hidden activity profiles of TFs to some degree without prior connectivity information.
Journal ArticleDOI
Reconstruction of gene networks using Bayesian learning and manipulation experiments
TL;DR: An active learning algorithm is described that suggests an optimized sequence of intervention experiments that is better than an unguided choice of interventions in learning the correct network and compares favorably in running time and results with methods based on value of information calculations.
Journal ArticleDOI
Statistical model comparison applied to common network motifs
TL;DR: This work shows that it is practical to apply model comparison to test ideas about underlying mechanisms of biological pathways in a formal and quantitative way.
Journal ArticleDOI
Using Temporal Correlation in Factor Analysis for Reconstructing Transcription Factor Activities
TL;DR: The TFs activity profiles obtained by this approach are significantly smoother than profiles from previous FA algorithms and can be used to assess the suitability of the experimental time interval.
