A total of 57.8 Mb of publicly available rice (Oryza sativa L.) DNA sequence was searched to determine the frequency and distribution of different simple sequence repeats (SSRs) in the genome. SSR loci were categorized into two groups based on the length of the repeat motif. Class I, or hypervariable markers, consisted of SSRs > or =20 bp, and Class II, or potentially variable markers, consisted of SSRs > or =12 bp <20 bp. The occurrence of Class I SSRs in end-sequences of EcoRI- and HindIII-digested BAC clones was one SSR per 40 Kb, whereas in continuous genomic sequence (represented by 27 fully sequenced BAC and PAC clones), the frequency was one SSR every 16 kb. Class II SSRs were estimated to occur every 3.7 kb in BAC ends and every 1.9 kb in fully sequenced BAC and PAC clones. GC-rich trinucleotide repeats (TNRs) were most abundant in protein-coding portions of ESTs and in fully sequenced BACs and PACs, whereas AT-rich TNRs showed no such preference, and di- and tetranucleotide repeats were most frequently found in noncoding, intergenic regions of the rice genome. Microsatellites with poly(AT)n repeats represented the most abundant and polymorphic class of SSRs but were frequently associated with the Micropon family of miniature inverted-repeat transposable elements (MITEs) and were difficult to amplify. A set of 200 Class I SSR markers was developed and integrated into the existing microsatellite map of rice, providing immediate links between the genetic, physical, and sequence-based maps. This contribution brings the number of microsatellite markers that have been rigorously evaluated for amplification, map position, and allelic diversity in Oryza spp. to a total of 500.

Computational and Experimental Analysis of Microsatellites in Rice (Oryza sativa L.): Frequency, Length Variation, Transposon Associations, and Genetic Marker Potential

The use of crop wild relatives (CWR) genes to improve crop performance is well established with important examples dating back more than 60 years. In this paper, we review available information on the presence of genes from CWR in released cultivars of 16 mandate crops of the CGIAR institutes, and some selected additional crops, focusing on the past 20 years—the period since a comprehensive review by Robert and Christine Prescott-Allen in 1986. It appears that there has been a steady increase in the rate of release of cultivars containing genes from CWR. While there continues to be a strong emphasis on using pest and disease resistance genes, a wider range of characteristics are being introduced than in the past. Those crops whose wild relatives have traditionally been used as sources of useful traits (e.g., wheat, tomato) continue to be most likely to include new genes from their wild relatives. CWR are continually gaining in importance and prevalence, but, we argue, their contributions to the development of new cultivars remain less than might have been expected given improved procedures for intercrossing species from different gene pools, advances in molecular methods for managing backcrossing programes, increased numbers of wild species accessions in gene banks, and the substantial literature on beneficial traits associated with wild relatives.

The use of wild relatives in crop improvement: a survey of developments over the last 20 years

Naturally occurring variation among wild relatives of cultivated crops is an under-exploited resource in plant breeding. Here, I argue that exotic libraries, which consist of marker-defined genomic regions taken from wild species and introgressed onto the background of elite crop lines, provide plant breeders with an important opportunity to improve the agricultural performance of modern crop varieties. These libraries can also act as reagents for the discovery and characterization of genes that underlie traits of agricultural value.

Improving plant breeding with exotic genetic libraries

An advanced backcross population between an accession of Oryza rufipogon (IRGC 105491) and the U.S. cultivar Jefferson (Oryza sativa ssp. japonica) was developed to identify quantitative trait loci (QTLs) for yield, yield components and morphological traits. The genetic linkage map generated for this population consisted of 153 SSR and RFLP markers with an average interval size of 10.3 cM. Thirteen traits were examined, nine of which were measured in multiple environments. Seventy-six QTLs above an experiment-wise significance threshold of P 3.6 or a composite interval mapping LOD > 3.9) were identified. For the traits measured in multiple environments, 47% of the QTLs were detected in at least two environments. The O. rufipogon allele was favorable for 53% of the yield and yield component QTLs, including loci for yield, grains per panicle, panicle length, and grain weight. Morphological traits related to the domestication process and/or weedy characteristics, including plant height, shattering, tiller type and awns, were found clustered on chromosomes 1 and 4. Comparisons to previous studies involving wild × cultivated crosses revealed O. rufipogon alleles with stable effects in multiple genetic backgrounds and environments, several of which have not been detected in studies between Oryza sativa cultivars, indicating potentially novel alleles from O. rufipogon. Some O. rufipogon-derived QTLs, however, were in similar regions as previously reported QTLs from Oryza sativa cultivars, providing evidence for conservation of these QTLs across the Oryza genus. In addition, several QTLs for grain weight, plant height, and flowering time were localized to putative homeologous regions in maize where QTLs for these traits have been previously reported, supporting the hypothesis of functional conservation of QTLs across the grasses.

Mapping quantitative trait loci for yield, yield components and morphological traits in an advanced backcross population between Oryza rufipogon and the Oryza sativa cultivar Jefferson.

Improving crops yield under water-limited conditions is the most daunting challenge faced by breeders. To this end, accurate, relevant phenotyping plays an increasingly pivotal role for the selection of drought-resilient genotypes and, more in general, for a meaningful dissection of the quantitative genetic landscape that underscores the adaptive response of crops to drought. A major and universally recognized obstacle to a more effective translation of the results produced by drought-related studies into improved cultivars is the difficulty in properly phenotyping in a high-throughput fashion in order to identify the quantitative trait loci that govern yield and related traits across different water regimes. This review provides basic principles and a broad set of references useful for the management of phenotyping practices for the study and genetic dissection of drought tolerance and, ultimately, for the release of drought-tolerant cultivars.

Phenotyping for drought tolerance of crops in the genomics era.

An advanced backcross breeding strategy was used to identify quantitative trait loci (QTLs) associated with eight agronomic traits in a BC2F2 population derived from an interspecific cross between Caiapo, an upland Oryza sativa subsp. japonica rice variety from Brazil, and an accession of Oryza rufipogon from Malaysia. Caiapo is one of the most-widely grown dryland cultivars in Latin America and may be planted as a monoculture or in a multicropping system with pastures. The objectives of this study were: (1) to determine whether trait-enhancing QTLs from O. rufipogon would be detected in 274 BC2F2 families grown under the drought-prone, acid soil conditions to which Caiapo was adapted, (2) to compare the performance with and without pasture competition, and (3) to compare putative QTL-containing regions identified in this study with those previously reported for populations adapted to irrigated, low-land conditions. Based on analyses of 125 SSLP and RFLP markers distributed throughout the genome and using single-point, interval, and composite interval mapping, two putative O. rufipogon derived QTLs were detected for yield, 13 for yield components, four for maturity and six for plant height.We conclude that advanced backcross QTL analysis offers a useful germplasm enhancement strategy for the genetic improvement of cultivars adapted to stress-prone environments. Although the phenotypic performance of the wild germplasm would not suggest its value as a breeding parent, it is noteworthy that 56% of the trait-enhancing QTLs identified in this study were derived from O. rufipogon. This figure is similar to the 51% of favorable QTLs derived from the same parent in crosses with a high-yielding hybrid rice cultivar evaluated under irrigated conditions in a previous study. In conclusion, parallel studies in rice using AB-QTL analysis provide increasing evidence that certain regions of the rice genome are likely to harbor genes of interest for plant improvement in multiple environments.
